A mutant of phage T5 which is unable to induce thymidylate synthetase was isolated. T5 thy mutants synthesized less DNA than did wild-type T5, and the burst size of progeny phage was correspondingly reduced two- to threefold in thy+ Escherichia coli. No DNA or progeny phage were made in E. coli thy hosts grown in the absence of exogenous thymine. When the T5 thy mutation was recombined with a T5 dut mutation (unable to induce dUTPase), replication resulted in progeny which contained significant amounts of uracil in their DNA, and these phage failed to produce plaques unless the plating host was deficient in uracil-DNA glycosylase. T5 phage containing various amounts of uracil in their DNA were prepared and used to determine the effect of uracil on the induction of the early enzyme dTMP kinase. The presence of uracil in the parental DNA increased the rate of induction of this enzyme by about 2.5-fold. The T5 thy gene was mapped and is located near the T5 frd gene on the B region of the T5 genome.  相似文献

1. During the first 10 minutes of viral growth following infection of E. coli by phage T2 in broth, a pool of DNA is built up that contains phosphorus later to be incorporated into phage. This pool receives phosphorus from, but does not contain, the bacterial DNA. 2. After 10 minutes, DNA synthesis and phage maturation keep pace in such a way that the amount of precursor DNA increases moderately for a time and then remains constant. 3. The pool so described is defined in terms of the kinetics of transport of phosphorus from its origins in the culture medium, the bacterial DNA, and the DNA of the parental phage, to the viral progeny. The most interesting parameter of this system is the size of the precursor pool, which measures 10–9 to 2 x 10–9 µg. DNA-P (50 to 100 phage particle equivalents) per bacterium. 4. Neither the precursor nor the intracellular phage population exchanges phosphorus with the phosphate in the medium. More interestingly, the phosphorus in mature phage does not exchange with phosphorus in the precursor, showing that maturation is an irreversible process. 5. Maturation is also a remarkably efficient process. About 90 per cent of labeled phosphorus introduced early into the precursor pool is later incorporated into phage. 6. Viral DNA is synthesized at the rate of about 1.5 x 10–10 µg. DNA-P (7 or 8 phage particles) per bacterium per minute. This is somewhat faster than bacterial DNA is formed, but considerably slower than RNA is formed, in uninfected bacteria. 7. The transport of phosphorus from medium to viral precursor DNA takes an average of 8 or 9 minutes, and from precursor to phage an additional 7 or 8 minutes. 8. Metabolically active RNA has been detected in infected bacteria.  相似文献

Mutants of bacteriophage phie inducing only 1 to 5% of wild-type levels of dTTP-dUTP nucleotidohydrolase give normal bursts of viable progeny phage whose DNA contains 5 to 10% thymine (but no uracil) in place of 5-hydroxymethyluracil. The relative heat lability of one phage mutant enzyme solubilized from the membrane fraction of infected cells suggests that a phie gene codes for the induced dTTPase-dUTPase.  相似文献

The DNA synthesized in the nonpermissive host by the noncomplementing mutants am36 and am42 of bacteriophage phi W-14 contains about half the wild-type level of alpha-putrescinylthymine (putThy) and a correspondingly greater level of thymine. The mechanisms whereby thymine nucleotides are excluded from replicating DNA are functional in both mutants because neither of them incorporates exogenous thymidine into DNA. It is proposed that (i) in wild-type phi W-14, the conversion of hydroxymethyluracil to putThy at the polynucleotide level is sequence specific, but that to thymine is nonspecific; and (ii) in the mutants, the sequence-specific recognition is impaired so that more thymine and less putThy are formed. The thymine-rich DNA can be packaged into phage particles. In the case of am42, the phage particles are morphologically indistinguishable from and have essentially the same polypeptide composition as wild-type particles. However, the DNA molecules they contain are about 11% shorter than those in wild-type phage, am42rev4, a revertant of am42, contains DNA with about 70% of the normal level of putThy; these molecules are about 3% shorter than wild-type DNA. The properties of am42 and am42rev4 are consistent with the suggestion that putThy facilitates the very tight packing of phi W-14 DNA (Scraba et al., Virology 124:152-160, 1983). It also appears that the putThy content of phi W-14 DNA can be reduced by no more than 30% without adversely affecting the production of viable progeny; for example, the burst size of am42rev4 is about 25% of that of the wild type.  相似文献

Thymine glycol (Tg) is the most common oxidation product of thymine and is known to be a strong block to replicative DNA polymerases. A previously solved structure of the bacteriophage RB69 DNA polymerase (RB69 gp43) in complex with Tg in the sequence context 5′-G-Tg-G shed light on how Tg blocks primer elongation: The protruding methyl group of the oxidized thymine displaces the adjacent 5′-G, which can no longer serve as a template for primer elongation [Aller, P., Rould, M. A., Hogg, M, Wallace, S. S. & Doublié S. (2007). A structural rationale for stalling of a replicative DNA polymerase at the most common oxidative thymine lesion, thymine glycol. Proc. Natl. Acad. Sci. USA, 104, 814-818.].Several studies showed that in the sequence context 5′-C-Tg-purine, Tg is more likely to be bypassed by Klenow fragment, an A-family DNA polymerase. We set out to investigate the role of sequence context in Tg bypass in a B-family polymerase and to solve the crystal structures of the bacteriophage RB69 DNA polymerase in complex with Tg-containing DNA in the three remaining sequence contexts: 5′-A-Tg-G, 5′-T-Tg-G, and 5′-C-Tg-G. A combination of several factors—including the associated exonuclease activity, the nature of the 3′ and 5′ bases surrounding Tg, and the cis-trans interconversion of Tg—influences Tg bypass. We also visualized for the first time the structure of a well-ordered exonuclease complex, allowing us to identify and confirm the role of key residues (Phe123, Met256, and Tyr257) in strand separation and in the stabilization of the primer strand in the exonuclease site.  相似文献

We have developed a simple and efficient protocol for the isolation of good-quality recombinant phage DNA useful for all downstream processing, including automated sequencing. The overnight-grown phage particles were effectively precipitated (without any contaminating Escherichia coli DNA and other culture media components) by adjusting the pH of the culture medium to 5.2 with sodium acetate, followed by addition of ethanol to 25%. The phage DNA was selectively precipitated with ethanol in the presence of guanidinium thiocyanate under alkaline pH, resulting in uniform quality and quantity of phage DNA. The quality of the phage DNA preparation was demonstrated by DNA sequencing that provided an average read length of >700 bases (PHRED20 quality). This protocol for plating, picking, growing, and subsequent DNA purification of individual phage clones can be completely automated using any standard robotic platform. This protocol does not require any commercial kits and can be completed within 2 h.  相似文献

Cultures of Bacillus subtilis infected with phage SP-15 were examined to investigate the metabolic origin of two of the unique components of the phage DNA: the component responsible for the unusually high buoyant density in CsCl and the unusual pyrimidine, 5-(4', 5'-dihydroxypentyl) uracil (DHPU). Newly synthesized pulse-labeled DNA was light in buoyant density and shifted to the high density of mature phage DNA upon further incubation. Parental DNA was converted to a light-density intermediate form prior to replication. When labeled uracil, thymidine, or DHPU were added to infected cells, it was found that only uracil served as the precursor to DHPU and thymine in phage DNA. Analysis of the bases from hydrolyzed DNA of labeled phage or infected cells indicated that the uracil was incorporated into the DNA as such (presumably via deoxyuridine triphosphate) and later converted to DHPU and thymine at the macromolecular level. The sequence of events after phage infection appeared to be: (i) injection of parental DNA; (ii) conversion of parental DNA to a light form; (iii) DNA replication, yielding light DNA containing uracil; (iv) conversion of uracil to DHPU and thymine; and (v) addition of the heavy component.  相似文献

Effects of 5-azacytosine in DNA on enzymic uracil excision   总被引:1,自引:0,他引:1  
PBS-2 phage DNA, which contains uracil in place of thymine, was used as substrate for both purified B. subtilis uracil-DNA glycosylase and a crude extract from M. luteus. Addition of [3H]5-azacytidine to the medium after phage infection resulted in substitution of 1.2% azacytosine for cytosine in DNA. Substrate DNA was also labeled with [14C]uracil. Neither enzyme preparation released tritiated bases from DNA. Analysis by S1 nuclease digestion show no increase in single-strandedness of the modified DNA. Enzymic release of uracil by the M. luteus extract was reduced by about 50% from the substituted substrate. By contrast, the rate of uracil excision by the purified enzyme was unaffected by the presence of DNA 5-azacytosine.  相似文献

When Escherichia coli or Bacillus subtilis cells having inhibited thymidylate synthetase activity were incubated for a long time on solid medium supplemented with a limiting concentration of thymine or thymidine (0.1–0.3 μg/ml) most of them became mutants for one or more genetic markers. This “overall mutagenesis” was detected both in Thy? bacteria and in prototrophs for thymine (Thy+) with thymidylate synthetase inhibited by the addition of 5-fluorodeoxyuridine (FUdR) to the growth medium. When thymine (or thymidine) was present in very low amounts (10?3 μg/ml) or was totally absent, the efficiency of mutagenesis decreased some 100-fold. The solid growth medium is essential because it supports the filamentous cells grown under conditions of limiting thymine.For some of the mutants with identified deficiency their ability to revert under the action of different mutagens was studied. Most efficient was 5-bromouracil (BU). This reversion is the characteristic response of mutations due to AT → GC transitions. In addition to single mutants, many multiple mutants were induced. The repair-defective strain of E. coli pol A1? and strains Rec A? and Exr A?, which are also defective in UV-induced mutagenesis, showed a high level of mutation induction under the conditions described. All these results are in accord with the hypothesis that overall low-thymine mutagenesis reflects the accumulation of replication errors in DNA under the conditions of a precursor deficiency.  相似文献

A hypermodified base (Y-Thy) replaces 20% of the thymine (Thy) in mature DNA of Bacillus subtilis phage SP10. Two noncomplementing hypermodification-defective (hmd) mutants are described. At 30°C, hmd phage carried out a normal program, but at temperatures of ≥37°C, the infection process was nonproductive. When cells were infected at 37°C with hmd phage, DNA synthesis started at its usual time (12 min), proceeded at about half the normal rate for 6 to 8 min, and then stopped or declined manyfold. All, or nearly all, of the DNA made under hmd conditions consisted of fully hypermodified parental DNA strands H-bonded to unhypermodified nascent strands. The reduced levels of DNA synthesis observed under hmd conditions were accompanied by weak expression of late genes. A sucrose gradient analysis of SP10 hmd+ replicating DNA intermediates was made. Two intermediates, called VG and F, were identified. VF consisted of condensed DNA complexed to protein; VF also contained negatively supercoiled domains covalently joined to relaxed regions. F was composed of linear concatenates from which mature DNA was cleaved. None of those intermediates was evident in cells infected at 37°C with hmd phage. Shiftup experiments were performed wherein cells infected with hmd phage at 30°C were shifted to 37°C at a time when replication was well under way. DNA synthesis stopped or declined manyfold 10 min after shiftup. The hmd DNA made after shiftup was conserved as a form sedimentationally equivalent to the F intermediate, but little mature DNA was evident. It is proposed that Y-Thy is required for replication and DNA maturation because certain key proteins involved with these processes interact preferentially with hypermodified DNA.  相似文献

Infection of Bacillus subtilis by PBS2 phage, whose DNA contains uracil instead of thymine, is relatively unaffected by low concentrations of nalidixic acid which severely inhibit B. subtilis DNA synthesis. High concentrations of nalidixic acid do inhibit PBS2 DNA synthesis, but more severely reduce the burst size of PBS2 infections. Hydroxyurea blocks PBS2 DNA synthesis, preventing progeny phage production.  相似文献

5-Bromodeoxyuridine (BrdU) modulates expression of particular genes associated with cellular differentiation and senescence. Our previous studies have suggested an involvement of chromatin structure in this phenomenon. Here, we examined the effect of 5-bromouracil on nucleosome positioning in vivo using TALS plasmid in yeast cells. This plasmid can stably and precisely be assembled nucleosomes aided by the α2 repressor complex bound to its α2 operator. Insertion of AT-rich sequences into a site near the operator destabilized nucleosome positioning dependent on their length and sequences. Addition of BrdU almost completely disrupted nucleosome positioning through specific AT-tracts. The effective AT-rich sequences migrated faster on polyacrylamide gel electrophoresis, and their mobility was further accelerated by substitution of thymine with 5-bromouracil. Since this property is indicative of a rigid conformation of DNA, our results suggest that 5-bromouracil disrupts nucleosome positioning by inducing A-form-like DNA.  相似文献

Bacteriophage T5 induces a deoxyuridine 5'-triphosphate nucleotidohydrolase (dUTPase) activity during infection of Escherichia coli. A T5 mutant (T5 dut) unable to induce this dUTPase activity has been isolated. Although this mutant is viable, the E. coli dUTPase activity is not sufficiently active to exclude uracil from the progeny DNA and about 3% of the thymine is replaced by uracil. When the mutant is grown in an E. coli dut host about 12% of the thymine in the progeny DNA is replaced by uracil. T5 phage containing 12% uracil can replicate in uracil-DNA glycosylase-deficient (ung) hosts with high efficiency, but fail to replicate in ung+ hosts. The amount of thymine replaced by uracil in the progeny produced in dut hosts is nearly independent of the ung genotype, indicating that the host uracil-DNA glycosylase-dependent repair pathway is not operating efficiently to remove uracil from T5 progeny DNA.  相似文献

A previous paper in this series (C. K. Mathews, (1972) J. Biol. Chem.247, 7430) showed that deoxynucleoside triphosphate pools expand manyfold when DNA synthesis is blocked genetically in infection by bacteriophage T4. This paper describes a more detailed analysis of this phenomenon. The key approach involves labeling with thymine or thymidine under conditions of infection where both phage and host bear mutations that inactivate thymidylate synthetase. Principal findings include the following: (1) Nucleotides in the expanded pools are derived in roughly equal measure from breakdown of host cell DNA and from nucleotide synthesis de novo after infection. (2) Thymidine diphosphate pool expansion is comparable, in rate and extent, to thymidine triphosphate pool expansion, but thymidine monophosphate pools accumulate much less. (3) The rate of expansion of the total thymine nucleotide pool following temperature upshift in infection by a temperature-sensitive gene 45 mutant is approximately equal to the rate of thymine incorporation into DNA immediately preceding the upshift. (4) Similarly, when DNA synthesis is restored by a downshift, the total thymine nucleotide pool drains at a rate commensurate with that of thymine incorporation into DNA. (5) Under these latter conditions the dTTP pool begins to drain earlier than the dTDP pool, suggesting that dTTP is the more proximal DNA precursor in this system.  相似文献

1. The phosphorus content per infective particle of isolated bacteriophage T2 has been redetermined. It does not exceed 1.8 to 2.2 x 10–11 µg. The equivalent amount of DNA has been defined in terms of several analytical methods and taken as a unit of measurement of intrabacterial DNA. 2. The DNA of E. coli contains guanine, adenine, cytosine, and thymine in approximately equal amounts, but no hydroxymethylcytosine. One bacterial cell contains 40 to 150 units of DNA, depending on the conditions of growth and the method of measurement. 3. The DNA of phage T2 (one unit per particle by definition) contains guanine, 5-hydroxymethylcytosine, and relatively large amounts of adenine and thymine, but no cytosine. 4. Infected bacteria contain DNA of a composition that varies systematically during the course of viral growth. At all times it resembles a mixture of bacterial and viral DNA. 5. The characteristic bacterial DNA is decomposed after infection, measuring about one-third its initial amount at 20 minutes. The characteristic viral DNA increases in amount, after a short delay, reaching a level of 100 to 400 units per bacterium 30 minutes after infection. At 10 minutes after infection, the two kinds of DNA are approximately equal in amount. 6. The characteristic viral DNA present in infected cells exists in two forms, one consisting of infective particles and one not. The portion not contained in infective particles builds up to 40 to 80 units per cell during the first 10 minutes after infection and afterwards remains roughly constant in amount. Infective particles begin to appear at 10 minutes and account for all or most of the increase thereafter.  相似文献

Xanthomonas phage XP-12 contains 5-methylcytosine completely replacing cytosine. This substitution confers several unusual properties upon XP-12 DNA. The buoyant density of XP-12 DNA in CsCl gradients is 1.710 g/cm-3, 0.16 g/cm-3 lower than that expected for a normal DNA with the same percentage of adenine plus thymine. The melting temperature for XP-12 DNA in 0.012 M Na+ is the highest reported for any naturally occurring DNA, 83.2 degrees C, 6.1 degrees C higher than that of normal DNAs with the same percentage of adenine plus thymine. Unlike the minor amounts of 5-methylcytosine found in most plant and animal DNAs, the 5-methylcytosine residues of XP-12 derive their methyl group from the 3-carbon of serine instead of from the thiomethyl carbon of methionine. .  相似文献

Phage XP-12, which has complete substitution of the cytosine residues in its DNA with 5-methylcytosine residues, was shown to inhibit incorporation of uracil into host DNA and RNA during the latent period. This apparent inhibition of host macromolecular synthesis was not accompanied by extensive degradation of the host chromosome. Phage DNA synthesis in infected cells occurred at a faster rate than host DNA synthesis in analogous uninfected cells. However, phage DNA synthesis could not be accurately monitored by incorporation of [methyl-3H]thymidine into DNA because, soon after infection, there was a marked inhibition of utilization of exogenous thymidine for DNA synthesis. Phage infection conferred upon a thymine auxotrophic host the ability to synthesize thymine nucleotides for phage DNA synthesis. It is suggested that a phage-induced thymidylate synthetase activity is partially responsible for the inhibition of thymidine incorporation.  相似文献

We have studied parent-to-progeny transfer of bacteriophage φX174 DNA during infection of Escherichia coli with isotopically-labeled, lysis-defective phage. After 60 minutes of infection at low multiplicities, 25 to 30% of the input viral DNA is transferred from the double-stranded replicative form into progeny phage; another 10 to 20% is transferred into the progeny single-stranded DNA pool. Thus, at times beyond the normal time of lysis, about 35 to 50% of the parental deoxyribonucleotides are found in progeny single-stranded DNA. Three quarters of the parental label found in the progeny phage is transferred by a dispersive process and one-quarter is transferred by a conservative, or non-dispersive, process such that the parental strand remains intact. At high multiplicities of infection the fraction of parental label transferred decreases.  相似文献

We have studied the specificity of singlet oxygen (1O2) mutagenesis in single-stranded DNA phage by analysing 1O2-induced mutations in the lac insert of the M13 mp 19 hybrid phage. 107 lac mutants were analysed showing mainly single-base substitutions with a total of 93% and 7% of 40-50 base deletion mutations. Most of the substitutions are G----T and C----A transversions with respectively 27 and 54% of the mutations. The replicative form of the M13 mp 19 DNA (RFDNA) was used as substrate for the 1O2 reactions, there are then two types of progeny phages DNA's. As guanine residues are the targets of the oxidation, it appears that both types of transversions are provided by one type of lesion: the guanine oxidised by 1O2 is read like a thymine by E. coli DNA polymerase-I.  相似文献
