In species with long life cycles and discontinuous availability of individuals to reproduction, implementing a long-term captive breeding program can be difficult or impossible. In such cases, managing diversity among familiar groups instead of individuals could become a suitable approach to avoid inbreeding and increase the possibility to accomplish a breeding scheme. This is the case of several sturgeon species including the Adriatic sturgeon, whose recovery depends on the management of a few captive stocks directly descended from the same group of wild parents. In the present study, relatedness among 445 potential breeders was inferred with a novel software for pedigree reconstruction in tetraploids (“BreedingSturgeons”). This information was used to plan a breeding scheme considering familiar groups as breeding units and identifying mating priorities. A two-step strategy is proposed: a short-term breeding program, relying on the 13 remaining F0 individuals of certain wild origin; and a long-term plan based on F1 families. Simulations to evaluate the loss of alleles in the F2 generation under different pairing strategies and assess the number of individuals to breed, costs and logistical aquaculture constraints were performed. The strategy proposed is transferable to the several other tetraploid sturgeon species on the brink of extinction.  相似文献

The Puerto Rican Boa (Chilabothrus inornatus) was placed on the US Endangered Species List in 1970. Progress has been made since to clarify the recovery status of this species, though the design of a new recovery plan must include information regarding genetic variation within and among populations of this species. While measures of genetic diversity in wild populations of this species are finally becoming available, relative genetic diversity represented in ex situ populations is unknown, which hampers efforts to develop an ex situ species management plan. Here, we provide an analysis of genetic diversity in US public and private collections (zoos and breeders) using mitochondrial sequence data and five highly polymorphic nuclear microsatellite loci. We analyzed 50 boas from the US ex situ population and determined overall genetic diversity and relatedness among these individuals. We then compared these data to mitochondrial and microsatellite data obtained from 176 individuals from wild populations across the native range of the species. We found little inbreeding and a large amount of retained genetic diversity in the US ex situ population of C. inornatus relative to wild populations. Genetic diversity in the ex situ population is similar to that found in wild populations. Ours is only the second explicit attempt to characterize genetic diversity at the molecular level in ex situ populations of boid snakes. We anticipate that these results will inform current breeding strategies as well as offer additional information that will facilitate the continuation of ex situ conservation breeding or management in boas.  相似文献

Captive breeding programmes are often a necessity for the continued persistence of a population or species. They typically have the goal of maintaining genetic diversity and minimizing inbreeding. However, most captive breeding programmes have been based on the assumption that the founding breeders are unrelated and outbred, even though in situ anthropogenic impacts often mean these founders may have high relatedness and substantial inbreeding. In addition, polygamous group‐breeding species in captivity often have uncertain pedigrees, making it difficult to select the group composition for subsequent breeding. Molecular‐based estimates of relatedness and inbreeding may instead be used to select breeding groups (≥two individuals) that minimize relatedness and filter out inbred individuals. swinger constructs breeding groups based on molecular estimates of relatedness and inbreeding. The number of possible combinations of breeding groups quickly becomes intractable by hand. swinger was designed to overcome this major issue in ex situ conservation biology. The user can specify parameters within swinger to reach breeding solutions that suit the mating system of the target species and available resources. We provide evidence of the efficiency of the software with an empirical example and using simulations. The only data required are a typical molecular marker data set, such as a microsatellite or SNP data set, from which estimates of inbreeding and pairwise relatedness may be obtained. Ex situ management is an important conservation tool that allows the preservation of biological diversity outside natural habitats while supporting survival in the wild. Captive breeding followed by re‐introduction is a possible approach for endangered species conservation and preservation of genetic variability. The Cayman Turtle Centre Ltd was established in 1968 to market green turtle (Chelonia mydas) meat and other products and replenish wild populations, thought to be locally extirpated, through captive breeding. We evaluated the effects of this re‐introduction programmme using molecular markers (13 microsatellites, 800‐bp D‐loop and simple tandem repeat mitochondrial DNA sequences) from captive breeders (N = 257) and wild nesting females (N = 57) (sampling period: 2013–2015). We divided the captive breeders into three groups: founders (from the original stock), and then two subdivisions of F1 individuals corresponding to two different management strategies, cohort 1995 (“C1995”) and multicohort F1 (“MCF1”). Loss of genetic variability and increased relatedness was observed in the captive stock over time. We found no significant differences in diversity among captive and wild groups, and similar or higher levels of haplotype variability when compared to other natural populations. Using parentage and sibship assignment, we determined that 90% of the wild individuals were related to the captive stock. Our results suggest a strong impact of the re‐introduction programmme on the present recovery of the wild green turtle population nesting in the Cayman Islands. Moreover, genetic relatedness analyses of captive populations are necessary to improve future management actions to maintain genetic diversity in the long term and avoid inbreeding depression.  相似文献

Sophora toromiro was endemic to the Pacific island of Rapa Nui (Easter Island) and is extinct in the wild. The species has survived in private and botanic gardens. The species is the subject of an international study to support its conservation ex situ and eventual re-introduction. As a contribution to this study the genetic diversity of the surviving stocks and herbarium samples has been assessed by means of random amplified polymorphic DNA (RAPD) and inter-simple sequence repeat (inter-SSR) analysis. The analysis indicated low levels of genetic diversity suggesting a very small number of founders. In addition, misidentified trees were identified allowing their removal from the conservation project.  相似文献

Over the last twenty-five years, crop genetic resources (CGR) have been preserved in genebanks around the world for use by formal plant breeders. Recently conservation of folk crop varieties for direct use by the farmer-breeders of traditional agricultural communities has been suggested as another purpose for CGR conservation. While both in and ex situ CGR conservation programs have been proposed to meet the needs of formal plant breeders and farming communities, the needs and goals of the two groups are different. Formal breeders seek maximum allelic diversity while farmer-breeders are interested in both diversity and population structure that provide local adaptation. Based on the morphological and phenological data analyzed for this study of two Hopi maize varieties conserved in and ex situ, it appears that both genetic shift and genetic drift have occurred ex situ, and that populations conserved ex situ are different from those maintained in situ. These findings suggest that CGR conservation strategies must be re-evaluated in light of the specific conservation goals that are sought.  相似文献

We isolated and characterized seven polymorphic microsatellite loci from a partial genomic library of the Adriatic sturgeon (Acipenser naccarii) enriched for GATA repeats. Variability was tested in 20 specimens of this endangered species. Our data support the tetraploid condition for A. naccarii and will be useful for the investigation of the remnant genetic variability of this species as well as for genetic tagging studies.  相似文献

Maintaining genetic diversity within captive breeding populations is a key challenge for conservation managers. We applied a multi-generational genetic approach to the captive breeding program of an endangered Australian freshwater fish, the southern pygmy perch (Nannoperca australis). During previous work, fish from the lower Murray-Darling Basin were rescued before drought exacerbated by irrigation resulted in local extinction. This endemic lineage of the species was captive-bred in genetically designed groups, and equal numbers of F1 individuals were reintroduced to the wild with the return of favourable habitat. Here, we implemented a contingency plan by continuing the genetic-based captive breeding in the event that a self-sustaining wild population was not established. F1 individuals were available as putative breeders from the subset of groups that produced an excess of fish in the original restoration program. We used microsatellite-based parentage analyses of these F1 fish to form breeding groups that minimized inbreeding. We assessed their subsequent parental contribution to F2 individuals and the maintenance of genetic diversity. We found skewed parental contribution to F2 individuals, yet minimal loss of genetic diversity from their parents. However, the diversity was substantially less than that of the original rescued population. We attribute this to the unavoidable use of F1 individuals from a limited number of the original breeding groups. Alternative genetic sources for supplementation or reintroduction should be assessed to determine their suitability. The genetic fate of the captive-bred population highlights the strong need to integrate DNA-based tools for monitoring and adaptive management of captive breeding programs.  相似文献

利用SRAP分子标记技术,对湖北省河岸带植物中华蚊母树的4个自然居群和1个迁地居群的遗传多样性和遗传结构进行了分析。结果表明,中华蚊母树物种具有较高水平的遗传多样性,7对SRAP引物进行PCR扩增的多态性位点百分率(PPF)为80.43%,每个位点的等位基因数(A)为2,有效等位基因数(Ae)为1.34,总遗传多样性Nei’s基因多样性指数(Hp)为0.215 9,Shannon信息多样性指数(I)为0.350 9。在居群水平上,5个居群总的遗传变异Ht为0.218 8,居群内的遗传变异Hs为0.193 4,居群间的遗传分化系数Gst为0.116 1,表明在总的遗传变异中有88.39%变异存在于居群内,仅11.61%存在于居群间,居群间的基因流Nm为3.807 2,表明居群间有较大程度的基因交流。UPGMA聚类分析和主成分分析显示中华蚊母树主要分为两个居群组,在长江三峡沿岸香溪和乐天溪由于遗传距离比较近聚为一小类再与高家堰聚为一大类,而沿渡河和三峡植物园居群聚为另一大类,表明迁地居群三峡植物园的中华蚊母树与来自巴东沿渡河居群的样本亲缘关系最近,且三峡植物园迁地保护居群基本保育了其遗传多样性总水平。同时在分析讨论了中华蚊母树遗传多样性与其繁育系统、生境及其起源进化的关系的基础上,评价了中华蚊母树的保护策略,并在评价保护成果的基础上,提出了今后进一步保育的策略。结果还表明SRAP标记是分析中华蚊母树遗传多样性和遗传结构非常可靠的一种标记,而且这是使用SRAP标记研究中华蚊母树的首次报道。  相似文献

Cochlearia polonica (Brassicaceae) is a narrow endemic plant extinct in the wild, known only from one transplanted population in southern Poland. The suitable habitats for this species are confined to shallow water courses and springs on sandy ground. During the second half of twentieth century the natural populations of C. polonica declined due to anthropogenic effects (primarily due to a major change of ground water levels). Consequently, 14 individuals were transplanted in the 1970 s into a secondary locality of similar habitat conditions of Centuria river. In the late 1980s five individuals from the transplanted population were used to establish an artificial ex situ site in the Botanical Garden of the Polish Academy of Sciences in Warsaw. In order to investigate the effect of 18 years of ex situ conservation, the level of genetic diversity and genetic structure of the ex situ conserved botanical garden population and its source population were sampled and analyzed using inter simple sequence repeat markers. The percentage values of polymorphic bands and Nei’s gene diversity indicated average genetic variation at species level, whereas at the population level it was relatively low, especially for the garden population. The results suggested differences in genetic composition of the analyzed populations and implied homogenization of the genetic structure of the ex situ conserved population. Ex situ conservation resulted in a decrease of the species’ genetic diversity, implying that the artificial population only partly represents the primary genetic variability found in the source population.  相似文献

Genetic variation of aquaculture broodstocks of the Siberian sturgeon of different origin from 13 farms across the Russian Federation was assessed at five tetraploid microsatellite loci and the mitochondrial DNA control region. At present, in aquaculture stocks of Siberian sturgeon originating from the Lena and Ob rivers, a sharp decline of haplotype diversity is observed. The most part of aquaculture individuals carry two major haplotypes characteristic of the European part of Russia (the Lena aquaculture) and two haplotypes characteristic of the western part of Siberia (the Ob aquaculture). According to the results of the microsatellite analysis, in sturgeon aquaculture stock originating from the Lena River, two genetic clusters can be distinguished. One of these clusters is represented by the stocks composed of inbred individuals and, because of this, is characterized by depleted allelic variation and the loss of rare alleles.  相似文献

BACKGROUND AND AIMS: Molecular markers have changed previous expectations about germplasm collections of endangered plants, as new perspectives aim at holding a significant representation of all the genetic diversity in the studied species to accomplish further conservation initiatives successfully. Borderea chouardii is a critically endangered allotetraploid dioecious member of Dioscoreaceae, known from a single population in the Iberian pre-Pyrenees. This population was reported to be highly structured into two genetically distinct groups of individuals corresponding to their spatial separation along the vertical cliff where it grows. In 1999, the Spanish Government of Aragón launched the first conservation programme for the ex situ preservation of this species, and since then a seed collection has been conserved at the Germplasm Bank of the Universidad Politécnica de Madrid. However, as some seed samples had not been labelled clearly at the time of collection, their origin was uncertain. METHODS: Genetic variation in germplasm accessions of B. chouardii was investigated using microsatellite (simple sequence repeat; SSR) markers. KEY RESULTS: The 17 primer pairs used detected 62 SSR alleles in the 46 samples analysed from five different germplasm stocks. Eight alleles scored from the wild population were not detected in the germplasm samples analysed. The relatedness of the germplasm samples to the wild subpopulations through neighbour-joining clustering, principal coordinates analysis (PCO) and assignment tests revealed a biased higher representation of the genetic diversity of the lower cliff (43 samples) subpopulation than that of the upper cliff (three samples). CONCLUSIONS: The collection of additional samples from the upper cliff is recommended to achieve a better representation of the genetic diversity of this subpopulation. It is also recommended that these stocks should be managed separately according to their distinct microspatial origin in order to preserve the genetic substructuring of the wild population.  相似文献

With the aim of elaborating a breeding plan on a captive stock of the highly endangered Adriatic sturgeon (Acipenser naccarii), a total of 10 polymorphic microsatellite loci were isolated from an enriched library. The results of cross amplification of additional 8 loci previously isolated from Aoxyrinchus, Afulvescens and Scaphyrinchus platorhynchus are also reported. Hatchery broodstocks used for genetic conservation or aquaculture may represent their ancestral gene pools rather poorly. This is especially likely when the fish that found a broodstock are close relatives of each other. We re-analysed microsatellite data from a breeding experiment on red sea bream to demonstrate how lost genetic variation might be recovered when gene frequencies have been distorted by consanguineous founders in a hatchery. A minimal-kinship criterion based on a relatedness estimator was used to select subsets of breeders which represented the maximum number of founder lineages (i.e., carried the fewest identical copies of ancestral genes). UPGMA clustering of Nei's genetic distances grouped these selected subsets with the parental gene pool, rather than with the entire, highly drifted offspring generation. The selected subsets also captured much of the expected heterozygosity and allelic diversity of the parental gene pool. Independent pedigree data on the same fish showed that the selected subsets had more contributing parents and more founder equivalents than random subsets of the same size. The estimated mean coancestry was lower in the selected subsets, meaning that inbreeding in subsequent generations would be lower if they were used as breeders. The procedure appears suitable for reducing the genetic distortion due to consanguineous and over-represented founders of a hatchery gene pool.  相似文献

In the semienclosed Adriatic Sea, the shared stocks of the cephalopods Loligo vulgaris and Sepia officinalis represent important marine fisheries resources exploited by all coastal countries. The improving of knowledge on the demographic features of these shared stocks is internationally relevant for adopting responsible management and conservation of these marine resources. Analyses of microsatellite variation in geographical samples collected from all parts of the Adriatic Sea were performed using arrays of species-specific di-nucleotide and tri-nucleotide loci. In L. vulgaris the level of genetic variability was consistent with that observed in other loliginid species, whereas the S. officinalis stock showed a microsatellite variation markedly lower than that estimated for the Atlantic and Mediterranean populations collected around the Iberian peninsula. The weak spatial genetic differentiation, the discordant results of the genetic divergence estimators and the lack of any geographical cline in the spatial genetic differences suggest the occurrence of single genetically homogeneous populations within the Adriatic stocks of both species, recommending a coordinated management of the squid and cuttlefish by the Adriatic fishing countries. On the contrary, significant differences detected in temporal replicates of S. officinalis might suggest that allelic frequency can change relating to reproductive behaviour.  相似文献

Allozyme diversity in the tetraploid endemic Thymus loscosii (Lamiaceae)   总被引:3,自引:0,他引:3  
BACKGROUND AND AIMS: Thymus loscosii (Lamiaceae) is a tetraploid perennial species endemic to the Ebro river basin (north-eastern Spain), which is included in the National Catalogue of Endangered Species. It is a tetraploid species (2n = 54), presumably an autotetraploid originated by the duplication of a 2n = 28 genome and the subsequent loss of two chromosomes. Allozyme electrophoresis was conducted to survey the levels and distribution of genetic diversity and to test the previous autopolyploid hypothesis for its origin. In addition, both in situ and ex situ conservation measures are proposed. METHODS: Eight populations were sampled for analysis by standard methods of starch gel electrophoresis, and six putative enzymatic loci were resolved (five consistently and one only partially). KEY RESULTS: Banding patterns exhibited no evidence of fixed heterozygosity and showed both balanced and unbalanced heterozygotes. In addition, most individuals showed a pattern consistent with the presence of three or four alleles at a single locus. High levels of genetic variability were found at population level (P = 85 %, A = 3.0, He = 0.422), in addition to a trend of an excess of heterozygotes. CONCLUSIONS: Allozyme data support the hypothesis that T. loscosii is an autotetraploid, and the high number of alleles at some loci may be due to repeated polyploidization events. The high values of genetic variation found in this species agree with those expected for tetraploids. The excess of heterozygotes may be due to some barriers to inbreeding (e.g. occurrence of gynodioecy) and/or selection for heterozygosity.  相似文献

采用超薄平板微型聚丙烯酰胺等电聚焦电泳方法对三峡库区特有种疏花水柏枝 (Myricarialaxiflora)的 13个自然居群和 1个人工迁地保护居群的等位酶遗传变异进行了初步研究。检测了 5个酶系统 ,得到 13个等位酶位点 ,遗传多样性及其遗传结构分析结果表明 :疏花水柏枝具有较高水平的遗传多样性 ,平均多态位点比率P =78.7% ,每位点平均等位基因数A =1.8,平均预期杂合度He=0 .317,高于中国植物特有种的平均水平 ,且群体中杂合基因型个体偏多 ;其遗传变异主要发生于居群内 ( 84.86 % ) ,居群间又存在一定的遗传分化 (Gst=0 .15 14) ,居群间平均基因流Nm =1.40 1,居群间遗传距离为 0 .0 0 2~ 0 .176 ;UPGMA聚类分析显示疏花水柏枝在三峡湖北境内的白水河—泄滩一带分为上游和下游 2个居群组 ;武汉植物园迁地保护的混合居群基本保育了其遗传多样性总水平。在分析讨论疏花水柏枝遗传多样性与其繁育系统、生境及其起源进化的关系的基础上 ,探讨了疏花水柏枝濒危的主要原因 ,推断其应为第四纪冰期影响后的古孑遗种。最后 ,在评价迁地保护成果的基础上 ,提出了今后进一步保育的策略。  相似文献

Many captive stocks of economically or otherwise valuable species were established before the decline of the wild population. These stocks are potentially valuable sources of genetic variability, but their taxonomic identity and actual value is often uncertain. We studied the genetics of captive stocks of the threatened lesser white-fronted goose Anser erythropus maintained in Sweden and elsewhere in Europe. Analyses of mtDNA and nuclear microsatellite markers revealed that 36% of the individuals had a hybrid ancestry. Because the parental species are closely related it is unlikely that our analyses detected all hybrid individuals in the material. Because no ancestral polymorphism or introgression was observed in samples of wild populations, it is likely that the observed hybridisation has occurred in captivity. As a consequence of founder effect, drift and hybridisation, captive stocks were genetically differentiated from the wild populations of the lesser white-fronted goose. The high level of genetic diversity in the captive stocks is explained at least partially by hybridisation. The present captive stocks of the lesser white-fronted goose are considered unsuitable for further reintroduction, or supplementation: hybridisation has involved three species, the number of hybrids is high, and all the investigated captive stocks are similarly affected. The results highlight the potential shortcomings of using captive-bred individuals in supplementation and reintroduction projects, when the captive stocks have not been pedigreed and bred according to conservation principles. There is increasing interest in the use of molecular genetic data to infer genealogical relationships among individuals in the absence of parental information. Such analyses can provide insight into mating systems and estimations of heritability in the wild. In addition, accurate pedigree reconstruction among the founders of endangered populations being reared in captivity would be invaluable. Many breeding programs for endangered species attempt to minimize loss of genetic variation and inbreeding through strategies designed to minimize global co-ancestry, but they assume a lack of relatedness among the founders. Yet populations that are the target of such programs are generally in serious demographic decline, and many of the available founders may be closely related. Here we demonstrate determination of full and half-sib relationships among the wild founders of a captive breeding program involving two endangered Atlantic salmon populations using two different approaches and associated software, pedigree and colony. A large portion of the juveniles collected in these two rivers appear to be derived from surprisingly few females mating with a large number of males, probably small precocious parr. Another group of potential founders, obtained from a local hatchery, clearly originated from a small number of full-sib crosses. These results allowed us to prioritize individuals on the basis of conservation value, and are expected to help minimize loss of genetic variation through time. In addition, insight is provided into the number of contributing parents and the mating systems that produced this last generation of endangered wild Atlantic salmon.  相似文献
