Abstract During the first stage of the preparation of mushroom compost oxygen is believed to be readily available. However we measured methane in the evoking air above the compost piles and were able to isolate thermophilic methanogenic bacteria from this compost. The isolates grow only on H2 and CO2 as energy and carbon source and do not require complex factors for growth. On the basis of nutritional and morphological characteristics these methanogens were identified as strains of Methanobacterium thermoautotrophicum .  相似文献

Flooded rice paddies are one of the major biogenic sources of atmospheric methane. Apart from this contribution to the 'greenhouse' effect, rice paddy soil represents a suitable model system to study fundamental aspects of microbial ecology, such as diversity, structure, and dynamics of microbial communities as well as structure-function relationships between microbial groups. Flooded rice paddy soil can be considered as a system with three compartments (oxic surface soil, anoxic bulk soil, and rhizosphere) characterized by different physio-chemical conditions. After flooding, oxygen is rapidly depleted in the bulk soil. Anaerobic microorganisms, such as fermentative bacteria and methanogenic archaea, predominate within the microbial community, and thus methane is the final product of anaerobic degradation of organic matter. In the surface soil and the rhizosphere well-defined microscale chemical gradients can be measured. The oxygen profile seems to govern gradients of other electron acceptors (e.g., nitrate, iron(III), and sulfate) and reduced compounds (e.g., ammonium, iron(II), and sulfide). These gradients provide information about the activity and spatial distribution of functional groups of microorganisms. This review presents the current knowledge about the highly complex microbiology of flooded rice paddies. In Section 2 we describe the predominant microbial groups and their function with particular regard to bacterial populations utilizing polysaccharides and simple sugars, and to the methanogenic archaea. Section 3 describes the spatial and temporal development of microscale chemical gradients measured in experimentally defined model systems, including gradients of oxygen and dissolved and solid-phase iron(III) and iron(II). In Section 4, the results of measurements of microscale gradients of oxygen, pH, nitrate-nitrite, and methane in natural rice fields and natural rice soil cores taken to the laboratory will be presented. Finally, perspectives of future research are discussed (Section 5).  相似文献

NMR spectroscopy was used to determine the labeling patterns of the ribose moieties of ribonucleosides purified from Methanospirillum hungatei, Methanococcus voltae, Methanobrevibacter smithii, Methanosphaera stadtmanae, Methanosarcina barkeri and Methanobacterium bryantii labeled with 13C-precursors. In most methanogens tested ribose was labeled in a manner consistent with the operation of the oxidative branch of the pentose phosphate pathway. In contrast, transaldolase and transketolase reactions typical of a partial nonoxidative pentose phosphate pathway are hypothesized to explain the different labeling patterns and enrichments of carbon atoms observed in the ribose moiety of Methanococcus voltae. The source of erythrose 4-phosphate needed for the transaldolase reaction proposed in Methanococcus voltae, and for biosynthesis of aromatic amino acids in methanogenic bacteria in general, was assessed. Phenylalanine carbon atom C-7 was labeled by [1-13C]pyruvate in Methanospirillum hungatei, Methanococcus voltae, and Methanococcus jannaschii, the only methanogens which incorporated sufficient label from pyruvate for testing. Reductive carboxylation of a triose precursor (derived from pyruvate) to synthesize erythrose 4-phosphate is consistent with the labeling patterns observed in phenylalanine and ribose.Abbreviation TCA Tricarboxylic acid Issued as NRCC Publication No. 37382  相似文献

In rice paddy soils an active cycling of sulfur compounds takes place. To elucidate the diversity of thiosulfate-oxidizing bacteria these organisms were enriched from bulk soil and rice roots by the most probable number method in liquid medium. From the MPN enrichment cultures 21 bacterial strains were isolated on solid mineral medium, and could be further shown to produce sulfate from thiosulfate. These strains were characterized by 16S rDNA analyses. The isolates were affiliated to seven different phylogenetic groups within the alpha- and beta-subclass of Proteobacteria. Two of these phylotypes were already described as S-oxidizers in this environment (Xanthobacter sp. and Bosea sp. related strains), but five groups represented new S-oxidizers in rice field soil. These isolates were closely related to Mesorhizobium loti, to Hydrogenophaga sp., to Delftia sp., to Pandoraea sp. or showed sequence similarity to a strain of Achromobacter sp.  相似文献

Following long-term labeling with [1-13C]acetate, [2-13C]acetate, 13CO2, H13COOH, or 13CH3OH, NMR spectroscopy was used to determine the labeling patterns of the purified ribonucleosides of Methanospirillum hungatei, Methanococcus voltae, Methanobrevibacter smithii, Methanosphaera stadtmanae, Methanosarcina barkeri and Methanobacterium bryantii. Major differences were observed among the methanogens studied, specifically at carbon positions 2 and 8 of the purines, positions at which one-carbon carriers are involved during synthesis. In Methanospirillum hungatei and Methanosarcina barkeri, the labcl at both positions came from carbon atom C-2 of acetate, as predicted from known eubacterial pathways, whereas in Methanococcus voltae and Methanobacterium bryantii both originated from CO2. In Methanosphaera stadtmanae grown in the presence of formate, the C-2 of purines originated exclusively from formate and the C-8 was labeled by the C-2 of acetate. When grown in media devoid of formate, the C-2 of the purine ring originated mainly from the C-2 of acetate and in part from CH3OH. In Methanobrevibacter smithii grown in the presence of formate, C-2 and C-8 of purines were derived from CO2 and/or formate. The extension of nitrogen-fixing symbioses to important crop plants such as the cereals has been a long-standing goal in the field of biological nitrogen fixation. One of the approaches that has been used to try to achieve this goal involves the isolation and characterization of stable endophytic bacteria from a variety of wild and cultivated rice species that either have a natural ability to fix nitrogen or can be engineered to do so. Here we present the results of our first screening effort for rice endophytes and their characterization using acetylene reduction assays (ARA), genomic fingerprinting with primers corresponding to naturally occurring repetitive DNA elements (rep-PCR), partial 16S rDNA sequence analysis and PCR mediated detection of nitrogen fixation (nif) genes with universal nif primers developed in our laboratory. We also describe our efforts to inoculate rice plants with the isolates obtained from the screening, in order to examine their invasiveness and persistence (stable endophytic maintenance). Lastly, we review our attempts to tag selected isolates with reporter genes/proteins, such as beta-glucuronidase (gus) or green fluorescent protein (gfp), in order to be able to track putative endophytes during colonization of rice tissues.  相似文献

Forty-five fenobucarb-degrading bacteria were isolated from rice paddy soils, and their genetic and phenotypic characteristics were investigated. The isolates were able to utilize fenobucarb as a sole source of carbon and energy. Analysis of the 16S rRNA gene sequence indicated that all the isolates were related to members of the genera Sphingobium and Novosphingobium. Among 45 isolates, 21 different chromosomal DNA fingerprinting patterns were obtained. All these strains exhibited similar growth and degradation patterns on fenobucarb. 2-sec-butylphenol was identified as an intermediate during fenobucarb degradation by HPLC analysis. All of the isolates were able to degrade another carbamate insecticide, carbaryl, and 2-sec-butylphenol, but not other fenobucarb related compounds such as aldicarb and fenoxycarb. Representative strains of the different repetitive extragenic palindromic sequence PCR fingerprint types had one to six plasmids. The plasmid-cured strains lost their degradation abilities, suggesting that fenobucarb degradative genes were on their plasmid DNAs in these strains. When analyzed with PCR amplification using the primers targeting for the previously reported carbamate hydrolase genes, most of the isolates did not exhibit any positive signals for different genes involved in carbamate degradation such as mcd, cahA and cehA genes. This is the first report that microorganisms involved in the degradation of fenobucarb have been isolated and the intermediate of fenobucarb biodegradation was identified.  相似文献

Abstract Bacteria showing rapid growth on a nitrogenfree medium and acetylene-reducing activity were isolated from maize roots collected from agricultural soils in Spain. The isolates were Gram-negative motile rods and were identified as Azotobacter chroococcum . Acetylene-reducing activity and microbial counts were determined on root segments from 7- and 30-day-old plants. Rates obtained were in the range of 0.0053–0.848 nmol C2H2· g−1· h−1. Root populations were 1.4–6.0 × 104 micro-organisms · g−1. These results showed that there was an association between A. chroococcum strains and roots of maize planted in some Spanish soils.  相似文献

Production of CH(4) in anoxic rice field soil is stimulated by the addition of rice straw. Previous experiments showed that acetate and propionate are the most important intermediates of the carbon flow to CH(4), and accumulate if CH(4) production is inhibited by 2-bromoethanesulfonate (BES). However, some unidentified compounds were found to accumulate in addition. We now identified them as benzoate, phenylpropionate, and phenylacetate by comparison of the retention times in HPLC chromatograms with authentic standards and by mass spectrometry. These aromatic compounds accumulated only to concentrations <100 microM, especially in soil amended with rice straw (stem, sheath or blade straw). Phenylpropionate and benzoate were the most abundant aromatic intermediates contributing up to 4% to total CH(4) production. Phenylacetate, on the other hand, contributed very little (<0.3%). Gibbs free energies (DeltaG) were calculated for different anaerobic degradation pathways of the aromatic compounds at the actual incubation conditions. Conversion of benzoate to acetate, CO(2) and H(2) was strongly exergonic (DeltaG = -86 kJ mol(-1)) under methanogenic conditions, but became less exergonic (DeltaG = -30 kJ mol(-1)) when CH(4) production was inhibited. The primary oxidation of phenylpropionate was only exergonic for alpha-oxidation (i.e. phenylacetate as product) but not for beta-oxidation (i.e. benzoate as product). However, the DeltaG values for the complete degradation of phenylpropionate to acetate, CO(2) and H(2) were similar for both pathways and were also similar to those of benzoate degradation. Collectively, the results suggest that aromatic compounds are minor intermediates of anaerobic degradation of organic matter in rice field soil, and are syntrophically degraded by coupling to methanogenesis.  相似文献

【背景】深海海域具有高压、低温、无光等环境条件,蕴含着丰富而独特的微生物资源。【目的】从深海沉积物中定向分离、筛选脱氮效率高的好氧脱氮菌株资源,并揭示其脱氮特性,为开发水体脱氮微生物技术提供物质基础。【方法】以东太平洋、南大西洋、西南印度洋共10个站位的深海沉积物为研究材料,在28°C下使用无机氮源连续进行两轮富集培养,然后定性筛选可以脱除氨氮、亚硝态氮和硝态氮的菌株,并通过形态学和16S rRNA基因序列分析进行初步分类鉴定;对优选得到的功能菌株,分别采用以氨氮、亚硝态氮、硝态氮为唯一氮源的培养基定量研究其生长和脱氮性能。【结果】从10份大洋深海沉积物样品中共分离得到49株好氧反硝化菌,其中3株在有氧条件下反硝化效率较高,分别命名为Pseudomonassp.G111、Pseudomonassp.G112和Dietziamaris W023a,其中菌株G111和G112与模式菌株博岑假单胞菌Pseudomonas bauzanensis BZ93T的16S rRNA基因序列相似度为99.2%,菌株W023a与模式菌株海洋迪茨氏菌DietziamarisATCC35013T的16SrRNA基因序列相似度为99.9%。菌株G111、G112和W023a培养48h后,对氨氮的脱除率分别为98.0%、85.2%和97.6%;对亚硝态氮的脱除率分别为71.9%、67.5%和34.7%;对硝态氮的脱除率分别为66.0%、52.6%和56.3%。菌株G111、G112和W023a均为异养硝化-好氧反硝化菌,可通过好氧反硝化作用将亚硝态氮和硝态氮还原为含氮气体,也可通过异养硝化-好氧反硝化作用将氨氮转化为含氮气体。【结论】从深海沉积物中分离筛选得到3株高效好氧反硝化菌,所获得的菌株在水体净化、污水处理、生态系统修复等领域具有应用潜力。  相似文献

A hydrogenotrophic motile methanogen was isolated from flooded Japanese paddy field soil. Anaerobic incubation of the paddy soil on H(2)-CO(2) at 20 degrees C led to the enrichment of symmetrically curved motile autofluorescent rods. The methanogenic strain TM20-1 isolated from the culture was halotolerant and utilized H(2)-CO(2), 2-propanol-CO(2), or formate as a sole methanogenic substrate. Based on the 16S rRNA gene sequence similarity (94.8%) with Methanospirillum hungateii, and on the physiological and phenotypic characteristics, TM20-1 was suggested to be a newly identified species belonging to the genus Methanospirillum. This is the first report of isolation of the genus Methanospirillum strain from a rice paddy field.  相似文献

Carbon isotope ratios (13C) for bubble CH4 in a submerged paddy soil were studied in Yokohama, Japan, throughout a growing period, and its variation was found. Bubble CH4 collected from other 33 paddy fields in Japan was also measured for its 13C and the results agreed with Yokohama. Furthermore, the variation occurred irrespective of the amount and the type of supplied organic substances to the fields (whole rice straw, rice stubble, or compost). The 13C value (average value of -55.9 ± 4.24) from these paddy fields was higher than those of the CH4 emitted from African and North American paddies. The higher value was little affected by their difference in the supplied organic substances. CH4 oxidation likely occurs for bubble CH4 in the shallow paddy fields. A rough estimate of the total CH4 production, using isotope mass balance, showed that 17 to 22% of organic carbon supplied to Japanese paddies transforms to CH4.  相似文献

We have isolated 576 endophytic bacteria from the leaves, stems, and roots of 10 rice cultivars and identified 12 of them as diazotrophic bacteria using a specific primer set of nif gene. Through 16S rDNA sequence analysis, nifH genes were confirmed in the two species of Penibacillus, three species of Microbacterium, three Bacillus species, and four species of Klebsiella. Rice seeds treated with these plant growth-promoting bacteria (PGPB) showed improved plant growth, increased height and dry weight and antagonistic effects against fungal pathogens. In addition, auxin and siderophore producing ability, and phosphate solubilizing activity were studied for the possible mechanisms of plant growth promotion. Among 12 isolates tested, 10 strains have shown higher auxin producing activity, 6 isolates were confirmed as strains with high siderophore producing activity while 4 isolates turned out to have high phosphate-solubilizing activity. These results strongly suggest that the endophytic diazotrophic bacteria characterized in this study could be successfully used to promote plant growth and inducing fungal resistance in plants.  相似文献

An anaerobic, propionate-producing, mesophilic, Gram-negative, non-spore forming, non-motile, coccoid-shaped bacterium (strain S119) was isolated from methanogenic granular sludge of an upflow anaerobic sludge blanket reactor. Based on morphology and cytological and physiological properties the isolate was assigned to the genus Veillonella. Strain S119 forms spherical monospecies biofilms (granules), 1.0–3.0 mm in diameter, when grown in continuously mixed medium with sodium lactate as the sole carbon source and powdered activated carbon as biofilm support particles. The granules attained concentrations of volatile suspended solids up to 38 mg/cm3. Veillonella sp. strain S119 has a highly hydrophobic cell surface and produces extracellular slime, which contains polysaccharide fractions. Growth characteristics and adhesion properties of the isolated microorganisms suggest its participation in the formation of granular sludge. Correspondence to: W. Verstraete  相似文献

【背景】桂林会仙湿地位于喀斯特峰丛洼地和峰丛平原的过渡区,主要由岩溶地下河补给,水质呈现富钙偏碱特征,是一处典型的岩溶湿地环境,湿地沉积物以厌氧环境为主,独特的环境特征使之成为研究新型厌氧微生物的理想场所。氢型产甲烷菌和乙酸型产甲烷菌是环境中有机质厌氧降解的重要参与者,但目前会仙湿地产甲烷菌生理生态功能的研究十分有限。【目的】揭示乙酸盐营养型产甲烷条件和氢气营养型产甲烷条件下岩溶湿地环境古菌群落结构的变化规律和产甲烷菌的主要类群,探讨岩溶环境古菌的功能和相互关系。【方法】以会仙岩溶湿地沉积物为研究材料,分别以乙酸盐和氢气为唯一能源物进行富集培养,结合未添加任何能源底物的对照处理,动态监测产甲烷通量,分别构建了3个共包含146条古菌16S rRNA基因全长序列的文库,以及3个共包含138条甲基辅酶M还原酶基因mcr A基因序列的文库,通过构建系统发育树比较分析不同产甲烷底物培养条件下典型岩溶湿地古菌群落的变化规律。【结果】从乙酸型和氢型产甲烷条件培养物顶空气中都检测到了几乎等浓度的甲烷产生,甲烷八叠球菌是mcr A文库中主要的古菌类群,其中包含了Methanosarcina属古菌、Zoige Cluster I (ZC-I)和ANME-2d Cluster (AD)类群古菌,以及两个相对独立且不包含任何参考序列的分支KT-I和KT-II,可能代表产甲烷菌的新类群;经过两种产甲烷条件的富集培养后,ZC-I、AD和KT-II类群古菌的序列数占比有较为显著的增加(45%–155%);深古菌(Bathyarchaeota)是所有古菌16Sr RNA基因文库的优势类群,序列占比为88%–100%,其中MCG-11亚群最为丰富,占所有深古菌的84%,并且在乙酸盐产甲烷条件下增加了17%。【结论】会仙湿地沉积物中蕴涵着丰富的新型古菌序列,沉积物中主要的氢型产甲烷菌和乙酸型产甲烷菌都来自甲烷八叠球菌目,深古菌在岩溶环境和乙酸型产甲烷条件下可能都发挥着重要的作用。  相似文献

Endophytic nitrogen-fixing bacteria are believed to contribute substantial amounts of N to certain gramineous crops. We have been interested to find (a) a diazotroph(s) in rice which can aggressively and stably persist and fix nitrogen in interior tissues and (b) unique rice-diazotrophic endophyte combinations. To achieve these objectives, it has been essential to find an efficient method to surface sterilize rice tissues. The method described here consists of exposing tissues to 1% Chloramine T for 15 min followed by shaking with glass beads. It has proven very efficient since (a) surface bacterial populations on the root and culm were found to be reduced by more than 90%, (b) the number of the internal colonizers was found to be significantly higher than the number of surface bacteria, and (c) colonization of root but not subepidermal tissue by gusA-marked Herbaspirillum seropedicae Z67 bacteria was found to be virtually eliminated. Nitrogen-fixing putative endophytic populations (MPN g dry wt) in the root (7.94 × 10) and culm (2.57 × 10) on field-grown IR72 plants grown in the absence of N fertilizer was found to be significantly higher near heading stage. The corresponding total putative endophyte populations in the tissues of 25 highly diverse genotypes of rice and their relatives was found to range from 10–10and 10–10, in the roots and culms, respectively. Generally, the resident bacteria were found to be non-diazotrophic, although in isolated cases diazotrophs were found, for example in the roots and culm of IR72 rice plants, or the culm of Zizaniopsis villanensis plants. The size of populations of diazotrophic bacteria in different rice genotypes was found to be 10–10 for the roots and 10–10 for the culms, respectively. The rice genera-related plants Potamophila pariffora and Rhynchoryza subulata showed the highest levels.  相似文献
