The Photo-Activatable Ribonucleoside-enhanced CrossLinking and ImmunoPrecipitation (PAR-CLIP) method was recently developed for global identification of RNAs interacting with proteins. The strength of this versatile method results from induction of specific T to C transitions at sites of interaction. However, current analytical tools do not distinguish between non-experimentally and experimentally induced transitions. Furthermore, geometric properties at potential binding sites are not taken into account. To surmount these shortcomings, we developed a two-step algorithm consisting of a non-parametric two-component mixture model and a wavelet-based peak calling procedure. Our algorithm can reduce the number of false positives up to 24% thereby identifying high confidence interaction sites. We successfully employed this approach in conjunction with a modified PAR-CLIP protocol to study the functional role of nuclear Moloney leukemia virus 10, a putative RNA helicase interacting with Argonaute2 and Polycomb. Our method, available as the R package wavClusteR, is generally applicable to any substitution-based inference problem in genomics.  相似文献

Changes in mass and chemical composition of Pinus sylvestris senescent needles were studied over a 5 year period in Mediterranean (MF) and Continental forests (CF) in the Pyrenees under varying levels of thinning (P0: reference, no thinning; P20: removal of 20% basal area, P30: removal of 30% basal area). Decomposition rates were higher in MF (k = 0.423 year?1) than in CF (k = 0.245 year?1). However, the maximum decomposition limit was higher in MF (87.9%) compared to CF (78.1%). The relative importance and timing of rainfall, and cellulose and lignin abundance on the decomposition process was similar among both sites. However, air temperature and degree-days only affected CF (the colder site) during the initial stages of decomposition, while litter moisture was significant only in MF (the drier site) in the latter stages of decomposition. Nutrient and carbon dynamics showed temporal patterns similar to those reported in higher latitudes (except for Ca), however, indicators of N mineralization such as C/N and lignin/N at the study sites were lower than values reported in the literature. Decreases in decomposition rates after thinning were higher in MF than in CF, indicating that this ecosystem could, in the short term, be more sensitive to human intervention. Thinning had similar temporary qualitative effects at both sites, slowing decomposition, increasing N and P immobilization and decreasing Ca immobilization. However, quantitative effects of thinning were site dependent in that the magnitude of nutrient immobilization was higher in CF. A conceptual model is presented to explain effects of thinning on litter N dynamics. These temporary changes are not trivial as nutrient immobilization and accumulated organic matter losses over a thinning cycle may affect tree growth particularly during short rotations and intensive fast-growing plantations. Under similar nutrient availability conditions, sites where nutrient release occurs faster may show higher post-thinning tree growth rates.  相似文献

South America has been influenced by different geoclimatic events ever since its separation from Africa. The inland water fauna has evolved in response to the changing landscape. Currently, there are indications of variations in populations, occurring to different degrees that would indicate a clinal pattern in morphology. Among South America's fauna, the freshwater anomuran, Aegla, is an enigmatic group as a result of its endemicity and is composed of only one genus. Of all the species in this family, Aegla uruguayana has the broadest distribution. Its native habitats have been influenced by several marine transgressions during the Miocene–Quaternary Periods; thus, it is likely that their current distribution has been more recent. Its habitat spreads across a number of isolated basins and sub‐basins that display distinct degrees of isolation/connection, making clinal variation patterns in the morphology of this species possible. The present study aimed to evaluate the pattern of carapace shape variation in A. uruguayana and how it relates to the isolation and/or connection of populations from different basins and sub‐basins, allowing the determination of any extant clinal patterns. The specimens studied belong to 25 separate populations, representing all areas in which the species currently exists. A total of 523 crabs were analyzed. We identified 13 landmarks and four semi‐landmarks in the carapace. The aeglids were divided into seven size intervals to avoid an allometry effect. In each size category, shape relationships analyzed by principal component analysis suggest a geographical pattern corresponding to the distribution of the populations studied. An evaluation of covariation between body shape and geographical coordinates reveals a strong pattern and shows that population distribution had a significant effect on species morphology. Additionally, according to covariance analysis, the variation in shape was not associated with the environmental variables studied. We observed a clinal pattern throughout the species distribution, which could be attributed to genetic drift. Prokaryotes vary their protein repertoire mainly through horizontal transfer and gene loss. To elucidate the links between these processes and the cross-species gene-family statistics, we perform a large-scale data analysis of the cross-species variability of gene-family abundance (the number of members of the family found on a given genome). We find that abundance fluctuations are related to the rate of horizontal transfers. This is rationalized by a minimal theoretical model, which predicts this link. The families that are not captured by the model show abundance profiles that are markedly peaked around a mean value, possibly because of specific abundance selection. Based on these results, we define an abundance variability index that captures a family''s evolutionary behavior (and thus some of its relevant functional properties) purely based on its cross-species abundance fluctuations. Analysis and model, combined, show a quantitative link between cross-species family abundance statistics and horizontal transfer dynamics, which can be used to analyze genome ‘flux’. Groups of families with different values of the abundance variability index correspond to genome sub-parts having different plasticity in terms of the level of horizontal exchange allowed by natural selection.  相似文献
