High-throughput phenotyping is emerging as an important technology to dissect phenotypic components in plants. Efficient image processing and feature extraction are prerequisites to quantify plant growth and performance based on phenotypic traits. Issues include data management, image analysis, and result visualization of large-scale phenotypic data sets. Here, we present Integrated Analysis Platform (IAP), an open-source framework for high-throughput plant phenotyping. IAP provides user-friendly interfaces, and its core functions are highly adaptable. Our system supports image data transfer from different acquisition environments and large-scale image analysis for different plant species based on real-time imaging data obtained from different spectra. Due to the huge amount of data to manage, we utilized a common data structure for efficient storage and organization of data for both input data and result data. We implemented a block-based method for automated image processing to extract a representative list of plant phenotypic traits. We also provide tools for build-in data plotting and result export. For validation of IAP, we performed an example experiment that contains 33 maize (Zea mays ‘Fernandez’) plants, which were grown for 9 weeks in an automated greenhouse with nondestructive imaging. Subsequently, the image data were subjected to automated analysis with the maize pipeline implemented in our system. We found that the computed digital volume and number of leaves correlate with our manually measured data in high accuracy up to 0.98 and 0.95, respectively. In summary, IAP provides a multiple set of functionalities for import/export, management, and automated analysis of high-throughput plant phenotyping data, and its analysis results are highly reliable.Plant bioinformatics faces the challenge of integrating information from the related “omics” fields to elucidate the functional relationship between genotype and observed phenotype (Edwards and Batley, 2004), known as the genotype-phenotype map (Houle et al., 2010). One of the main obstacles is our currently limited ability of systemic depiction and quantification of plant phenotypes, representing the so-called phenotyping bottleneck phenomenon (Furbank and Tester, 2011). To get a comprehensive genotype-phenotype map, more accurate and precise phenotyping strategies are required to empower high-resolution linkage mapping and genome-wide association studies in order to uncover underlying genetic variants associated with complex phenotypic traits, which aim to improve the efficiency, effectiveness, and economy of cultivars in plant breeding (Cobb et al., 2013). In the era of phenomics, automatic high-throughput phenotyping in a noninvasive manner is applied to identify and quantify plant phenotypic traits. Plants are bred in fully automated greenhouses under predefined environmental conditions with controlled temperature, watering, and humidity. To meet the demand of data access, exchange, and sharing, several phenomics-related projects in the context of several consortia have been launched, such as the International Plant Phenotyping Network (http://www.plantphenomics.com/), the European Plant Phenotyping Network (http://www.plant-phenotyping-network.eu/), and the German Plant Phenotyping Network (http://www.dppn.de/).Thanks to the development of new imaging and transport systems, various automated or semiautomated high-throughput plant phenotyping systems are being developed and used to examine plant function and performance under controlled conditions. PHENOPSIS (Granier et al., 2006) is one of the pioneering platforms that was developed to dissect genotype-environment effects on plant growth in Arabidopsis (Arabidopsis thaliana). GROWSCREEN (Walter et al., 2007; Biskup et al., 2009; Jansen et al., 2009; Nagel et al., 2012) was designed for rapid optical phenotyping of different plant species with respect to different biological aspects. Other systems in the context of high-throughput phenotyping include Phenodyn/Phenoarch (Sadok et al., 2007), TraitMill (Reuzeau et al., 2005; Reuzeau, 2007), Phenoscope (Tisné et al., 2013), RootReader3D (Clark et al., 2011), GROW Map (http://www.fz-juelich.de/ibg/ibg-2/EN/methods_jppc/methods_node.html), and LemnaTec Scanalyzer 3D. These developments enable the phenotyping of specific organs (e.g. leaf, root, and shoot) or of whole plants. Some of them are even used for three-dimensional plant analysis (Clark et al., 2011). Consequently, several specific software applications (a comprehensive list can be found at http://www.phenomics.cn/links.php), such as HYPOTrace (Wang et al., 2009), HTPheno (Hartmann et al., 2011), LAMINA (Bylesjö et al., 2008), PhenoPhyte (Green et al., 2012), Rosette Tracker (De Vylder et al., 2012), LeafAnalyser (Weight et al., 2008), RootNav (Pound et al., 2013), SmartGrain (Tanabata et al., 2012), and LemnaGrid, were designed to extract a wide range of measurements, such as height/length, width, shape, projected area, digital volume, compactness, relative growth rate, and colorimetric analysis.The huge amount of generated image data from various phenotyping systems requires appropriate data management as well as an appropriate analytical framework for data interpretation (Fiorani and Schurr, 2013). However, most of the developed image-analysis tools are designed for a specific task, for specific plant species, or are not freely available to the research community. They lack flexibility in terms of needed adaptations to meet new analysis requirements. For example, it would be desirable that a system could handle imaging data from different sources (either from fully automated high-throughput phenotyping systems or from setups where images are acquired manually), different imaging modalities (fluorescence, near-infrared, and thermal imaging), and/or different species (wheat [Triticum aestivum], barley [Hordeum vulgare], maize [Zea mays], and Arabidopsis).In this work, we present Integrated Analysis Platform (IAP), a scalable open-source framework, for high-throughput plant phenotyping data processing. IAP handles different image sources and helps to organize phenotypic data by retaining the metadata from the input in the result data set. In order to measure phenotypic traits in new or modified setups, users can easily create new analysis pipelines or modify the predefined ones. IAP provides various user-friendly interfaces at different system levels to meet the demands of users (e.g. software developers, bioinformaticians, and biologists) with different experiences in software programming.  相似文献

Developing an understanding of protein misfolding processes presents a crucial challenge for unlocking the mysteries of human disease. In this article, we present our observations of β-sheet-rich misfolded states on a number of protein dynamical landscapes investigated through molecular dynamics simulation and Markov state models. We employ a nonequilibrium statistical mechanical theory to identify the glassy states in a protein’s dynamics, and we discuss the nonnative, β-sheet-rich states that play a distinct role in the slowest dynamics within seven protein folding systems. We highlight the fundamental similarity between these states and the amyloid structures responsible for many neurodegenerative diseases, and we discuss potential consequences for mechanisms of protein aggregation and intermolecular amyloid formation.  相似文献

Mechanosensitive channel proteins are important safety valves against osmotic shock in bacteria, and are involved in sensing touch and sound waves in higher organisms. The mechanosensitive channel of small conductance (MscS) has been extensively studied. Pulsed electron-electron double resonance (PELDOR or DEER) of detergent-solubilized protein confirms that as seen in the crystal structure, the outer ring of transmembrane helices do not pack against the pore-forming helices, creating an apparent void. The relevance of this void to the functional form of MscS in the bilayer is the subject of debate. Here, we report PELDOR measurements of MscS reconstituted into two lipid bilayer systems: nanodiscs and bicelles. The distance measurements from multiple mutants derived from the PELDOR data are consistent with the detergent-solution arrangement of the protein. We conclude, therefore, that the relative positioning of the transmembrane helices is preserved in mimics of the cell bilayer, and that the apparent voids are not an artifact of detergent solution but a property of the protein that will have to be accounted for in any molecular mechanism of gating.  相似文献

We study the aggregation of a fragment of the neuronal protein Tau that contains part of the proline rich domain and of the microtubule binding repeats. When incubated at 37 °C with heparin, the fragment readily forms fibers as witnessed by Thioflavin T fluorescence. Electron microscopy and NMR spectroscopy show bundled ribbon like structures with most residues rigidly incorporated in the fibril. Without its cysteines, this fragment still forms fibers of a similar morphology, but with lesser Thioflavin T binding sites and more mobility for the C-terminal residues.  相似文献

Regulation of membrane lipid biosynthesis is critical for cell function. We previously reported that disruption of PHOSPHATIDIC ACID PHOSPHOHYDROLASE1 (PAH1) and PAH2 stimulates net phosphatidylcholine (PC) biosynthesis and proliferation of the endoplasmic reticulum (ER) in Arabidopsis thaliana. Here, we show that this response is caused specifically by a reduction in the catalytic activity of the protein and positively correlates with an accumulation of its substrate, phosphatidic acid (PA). The accumulation of PC in pah1 pah2 is suppressed by disruption of CTP:PHOSPHOCHOLINE CYTIDYLYLTRANSFERASE1 (CCT1), which encodes a key enzyme in the nucleotide pathway for PC biosynthesis. The activity of recombinant CCT1 is stimulated by lipid vesicles containing PA. Truncation of CCT1, to remove the predicted C-terminal amphipathic lipid binding domain, produced a constitutively active enzyme. Overexpression of native CCT1 in Arabidopsis has no significant effect on PC biosynthesis or ER morphology, but overexpression of the truncated constitutively active version largely replicates the pah1 pah2 phenotype. Our data establish that membrane homeostasis is regulated by lipid composition in Arabidopsis and reveal a mechanism through which the abundance of PA, mediated by PAH activity, modulates CCT activity to govern PC content.  相似文献

Background and Aims

Experimental evidence challenges the approximation, central in crop models, that developmental events follow a fixed thermal time schedule, and indicates that leaf emergence events play a role in the timing of development. The objective of this study was to build a structural development model of maize (Zea mays) based on a set of coordination rules at organ level that regulate duration of elongation, and to show how the distribution of leaf sizes emerges from this.

Methods

A model of maize development was constructed based on three coordination rules between leaf emergence events and the dynamics of organ extension. The model was parameterized with data from maize grown at a low plant population density and tested using data from maize grown at high population density.

Key Results

The model gave a good account of the timing and duration of organ extension. By using initial conditions associated with high population density, the model reproduced well the increase in blade elongation duration and the delay in sheath extension in high-density populations compared with low-density populations. Predictions of the sizes of sheaths at high density were accurate, whereas predictions of the dynamics of blade length were accurate up to rank 9; moderate overestimation of blade length occurred at higher ranks.

Conclusions

A set of simple rules for coordinated growth of organs is sufficient to simulate the development of maize plant structure without taking into account any regulation by assimilates. In this model, whole-plant architecture is shaped through initial conditions that feed a cascade of coordination events.  相似文献

Estuaries are among the most productive ecosystems in the world and provide important rearing environments for a variety of fish species. Though generally considered important transitional habitats for smolting salmon, little is known about the role that estuaries serve for rearing and the environmental conditions important for salmon. We illustrate how juvenile coho salmon Oncorhynchus kisutch use a glacial river-fed estuary based on examination of spatial and seasonal variability in patterns of abundance, fish size, age structure, condition, and local habitat use. Fish abundance was greater in deeper channels with cooler and less variable temperatures, and these habitats were consistently occupied throughout the season. Variability in channel depth and water temperature was negatively associated with fish abundance. Fish size was negatively related to site distance from the upper extent of the tidal influence, while fish condition did not relate to channel location within the estuary ecotone. Our work demonstrates the potential this glacially-fed estuary serves as both transitional and rearing habitat for juvenile coho salmon during smolt emigration to the ocean, and patterns of fish distribution within the estuary correspond to environmental conditions.  相似文献

Aim

Cardioversion can rapidly and effectively restore sinus rhythm in patients with persistent atrial fibrillation. Since 2011 dabigatran has been available as an alternative to warfarin to prevent thromboembolic events in patients with non-valvular atrial fibrillation undergoing cardioversion. We studied time to cardioversion, risk of adverse events, and risk of readmission with atrial fibrillation after cardioversion according to anticoagulation therapy.

Methods and Results

Through the nationwide Danish registries we included 1,230 oral anticoagulation naïve patients with first time non-valvular atrial fibrillation and first time cardioversion from 2011 to 2012; 37% in the dabigatran group (n = 456), and 63% in the warfarin group (n = 774). Median time to cardioversion was 4.0 (interquartile range [IQR] 2.9 to 6.5) and 6.9 (IQR 3.9 to 12.1) weeks in the dabigatran and warfarin groups respectively, and the adjusted odds ratio of cardioversion within the first 4 weeks was 2.3 (95% confidence interval [CI] 1.7 to 3.1) in favor of dabigatran. The cumulative incidence of composite endpoint of stroke, bleeding or death were 2.0% and 1.0% at 30 weeks in the warfarin and dabigatran groups respectively, with an adjusted hazard ratio of 1.33 (95% CI 0.33 to 5.42). Cumulative incidence of readmission with atrial fibrillation after 30 weeks were 9% and 11% in the warfarin and dabigatran groups, respectively, and an adjusted hazard ratio of 0.66 (95% CI 0.41 to 1.08).

Conclusion

Anticoagulation treatment with dabigatran allows shorter time to cardioversion for atrial fibrillation than warfarin, and appears to be an effective and safe alternative treatment strategy to warfarin.  相似文献
