We developed a new software package, burnr, for fire history analysis and plotting in the R statistical programming environment. It was developed for tree-ring fire-scar analysis, but is broadly applicable to other event analyses (e.g., avalanches, frost rings, or culturally modified trees). Our new package can read, write, and manipulate standard tree-ring fire history FHX files, produce fire—demography charts, calculate fire frequency and seasonality statistics, and run superposed epoch analysis (SEA). A key benefit of burnr is that it enables automation of analyses and plotting, especially for large data sets. The package also facilitates creative plotting, mapping, and analyses when combined with the thousands of packages available in R. Background
Driver mutations are positively selected during the evolution of cancers. The relative frequency of a particular mutation within a gene is typically used as a criterion for identifying a driver mutation. However, driver mutations may occur with relative infrequency at a particular site, but cluster within a region of the gene. When analyzing across different cancers, particular mutation sites or mutations within a particular region of the gene may be of relatively low frequency in some cancers, but still provide selective growth advantage.Results
This paper presents a method that allows rapid and easy visualization of mutation data sets and identification of potential gene mutation hotspot sites and/or regions. As an example, we identified hotspot regions in the NFE2L2 gene that are potentially functionally relevant in endometrial cancer, but would be missed using other analyses.Conclusions
HotSpotter is a quick, easy-to-use visualization tool that delivers gene identities with associated mutation locations and frequencies overlaid upon a large cancer mutation reference set. This allows the user to identify potential driver mutations that are less frequent in a cancer or are localized in a hotspot region of relatively infrequent mutations.Electronic supplementary material

A Genomic Islands (GI) is a chunk of DNA sequence in a genome whose origin can be traced back to other organisms or viruses.
The detection of GIs plays an indispensable role in biomedical research, due to the fact that GIs are highly related to special
functionalities such as disease-causing GIs - pathogenicity islands. It is also very important to visualize genomic islands, as well as
the supporting features corresponding to the genomic islands in the genome. We have developed a program, Genomic Island
Visualization (GIV), which displays the locations of genomic islands in a genome, as well as the corresponding supportive feature
information for GIs. GIV was implemented in C++, and was compiled and executed on Linux/Unix operating systems.

A primary infection of Salmonella enteritidis causes a spatial-temporal dependent change in the gene expression patterns in the intestine of chickens (Gallus gallus). This is the result of a dynamic intestinal response to adapt to the altered environment and to optimize its ‘health’ and functionality under the new circumstances. By inferring gene association networks (GANs), the complexities of and changes in biological networks can be uncovered. Within such GANs highly interacting (hub) genes can be identified, which are supposed to be high-level regulators connected to multiple processes. By exploring the intestinal expression of genes differing between control and Salmonella infected chicken in a time-dependent manner differences in GANs were found. In control chickens more developmental processes were observed, whereas in infected chickens relatively more processes were associated to ‘defense/pathogen response’. Moreover the conserved protein domains of the identified hub genes in controls were nuclear-associated, whereas hub genes in infected chickens were involved in ‘cellular communication’. The shift in topology and functionality of the intestinal GANs in control and Salmonella infected animals and the identification of GAN-specific hubs is a first step to understand the complexity of biological networks and processes regulating intestinal health and functionality under normal and disturbed conditions. 相似文献

This paper concerns processing of genomes of artificial (computer-simulated) organisms. Of special interest is the process
of translation of genotypes into phenotypes, and utilizing the mapping information obtained during such translation. If there
exists more than one genetic encoding in a single artificial life model, then the translation may also occur between different
encodings. The obtained mapping information allows to present genes-phenes relationships visually and interactively to a person,
in order to increase understanding of the genotype-tophenotype translation process and genetic encoding properties. As the
mapping associates parts of the source sequence with the translated destination, it may be also used to trace genes, phenes,
and their relationships during simulated evolution.
A mappings composition procedure is formally described, and a simple method of visual mapping presentation is established.
Finally, advanced visualizations of gene-phene relationships are demonstrated as practical examples of introduced techniques.
These visualizations concern genotypes expressed in various encodings, including an encoding which exhibits polygenic and
