A highly variable family of related DNA sequences was examined in order to determine the effect of local sequence environment on substitution mutation; 29 sequences from the Brassica self-incompatibility gene family, which possess a high level of nonsynonymous mutations, were aligned and grouped according to their similarity and function. The level and distribution of substitution mutations were calculated. A nonrandom distribution of sequence variation was observed along the sequences. The effect of neighbor biases and structural and thermodynamic measures were then compared in the absence of strong codon conservation. Biases were observed in the rates of substitution of the same base pair in different local sequence environments. The effect of the 5 neighbor was such that nucleotide A or C was associated with more mutations than G or T. There were significant interactions of certain dinucleotides with the frequency of mutation. Sequence-dependent measures of helical stability, intrinsic curvature, components of curvature, and stacking interactions were calculated for each sequence. Decreased helical stability was found to be associated with increased mutation. The compound measure of curvature, calculated according to the wedge model, showed little association with mutation. However, the components of increased wedge angle and decreased twist both showed an association with increased mutation. A small effect of A-type DNA stacking was found to be associated with mutated bases.

The patterns of sex change and spatial distribution in an intertidal holothurian, Polycheira rufescens (Chiridotidae; Echinodermata), were investigated on a stony beach in Amakusa, western Kyushu. Field caging experiments revealed
that some individuals of P. rufescens underwent a sequential sex change from male to female via hermaphrodite stages and back to male again within a single reproductive
season. The sex ratio of the population gradually changed from male dominance at first to equal proportions of males and females
as the reproductive season progressed. Toward the end of the reproductive season, immature or spent individuals increased
in proportion. Stone size appeared to be an important factor affecting the occurrence of P. rufescens individuals on a stony beach. Analysis of spatial distribution by means of Morisita's index of dispersion and nearest neighbor
distances indicated that (i) males showed a slightly stronger tendency to aggregate than females, while females had a tendency
toward uniform distribution; (ii) females tended to attract males, as shown by relatively short female-to-male distances;
and (iii) there was a substantial variation in male-to-female distances, such that some males were positioned close to females
while others were not. It may be suggested that spatial distribution of P. rufescens individuals during the reproductive period is partly dictated by the differential needs of individuals of different sexual
states.

Crop performance is often shown as areas of differing grain yield. Many producers utilize simple GIS color ramping techniques to produce visual yield maps with delineated clusters. However, a more quantitative approach such as an unsupervised clustering procedure is generally used by scientists since it is much less arbitrary. Intuitively the yield clusters are due to soil and terrain properties, but there is no clear criterion for the delineation. We compared the effectiveness of two delineation or classification procedures: quadratic discriminant analysis (QDA) and k-nearest neighbor discriminant analysis (k-NN) for the study of how yield temporal patterns relate to site properties. This study used three production fields, one in Monticello, IL, and two in Centralia, MO. Clusters were defined using maize (Zea mays L.) and soybean (Glycine max (L.) Merr.) yield from three seasons. The k-NN had greater and more consistent successful classification rates than did QDA. Classification success rate varied from 0.465 to 0.790 for QDA while the k-NN classification rate varied from 0.794 to 0.874. This shows that areas of certain temporal yield patterns correspond to areas of specific site properties. Although profiles of site properties differ by crop and production field, areas of consistent low maize yield had greater shallow electrical conductivity (ECshallow), than those of consistent high maize yield. A novel technique to annotate, query, and analyze chemical compounds has been developed and is illustrated by using the inhibitor data on HIV protease-inhibitor complexes. In this method, all chemical compounds are annotated in terms of standard chemical structural fragments. These standard fragments are defined by using criteria, such as chemical classification; structural, chemical, or functional groups; and commercial, scientific or common names or synonyms. These fragments are then organized into a data tree based on their chemical substructures. Search engines have been developed to use this data tree to enable query on inhibitors of HIV protease (http://xpdb.nist.gov/hivsdb/hivsdb.html). These search engines use a new novel technique, Chemical Block Layered Alignment of Substructure Technique (Chem-BLAST) to search on the fragments of an inhibitor to look for its chemical structural neighbors. This novel technique to annotate and query compounds lays the foundation for the use of the Semantic Web concept on chemical compounds to allow end users to group, sort, and search structural neighbors accurately and efficiently. During annotation, it enables the attachment of "meaning" (i.e., semantics) to data in a manner that far exceeds the current practice of associating "metadata" with data by creating a knowledge base (or ontology) associated with compounds. Intended users of the technique are the research community and pharmaceutical industry, for which it will provide a new tool to better identify novel chemical structural neighbors to aid drug discovery. 相似文献

The adaptive function of cheek pouches in the primate subfamily Cercopithecinae remains unresolved. By analyzing the circumstances of cheek pouch use, we tested two hypotheses for the evolution of cercopithecine cheek pouches proposed in earlier studies: (1) cheek pouches reduce vulnerability to predation, and (2) cheek pouches increase feeding efficiency by reducing competition. We studied two groups of wild blue monkeys (Cercopithecus mitis stuhlmanni) in the Kakamega Forest, Kenya, conducting focal observations of feeding individuals. Monkeys were less exposed while emptying their cheek pouches than filling them, supporting the predation-avoidance hypothesis. We investigated several measures of competitive threat, but only one supported the competition-reduction hypothesis: when the nearest neighbor's rank increased, subjects were more likely to increase than to decrease cheek pouch use. Overall, our findings supported the predation-avoidance hypothesis more strongly than the competition-reduction hypothesis. We suggest that variation in cheek pouch use may reflect differing behavioral strategies used by cercopithecines to mitigate competition and predation, as well as factors such as resource size and distribution, home range size, and travel patterns. 相似文献
