A detailed analysis of the performance of hybrid, a new sequence alignment algorithm developed by Yu and coworkers that combines Smith Waterman local dynamic programming with a local version of the maximum-likelihood approach, was made to access the applicability of this algorithm to the detection of distant homologs by sequence comparison. We analyzed the statistics of hybrid with a set of nonhomologous protein sequences from the SCOP database and found that the statistics of the scores from hybrid algorithm follows an Extreme Value Distribution with lambda approximately 1, as previously shown by Yu et al. for the case of artificially generated sequences. Local dynamic programming was compared to the hybrid algorithm by using two different test data sets of distant homologs from the PFAM and COGs protein sequence databases. The studies were made with several score functions in current use including OPTIMA, a new score function originally developed to detect remote homologs with the Smith Waterman algorithm. We found OPTIMA to be the best score function for both both dynamic programming and the hybrid algorithms. The ability of dynamic programming to discriminate between homologs and nonhomologs in the two sets of distantly related sequences is slightly better than that of hybrid algorithm. The advantage of producing accurate score statistics with only a few simulations may overcome the small differences in performance and make this new algorithm suitable for detection of homologs in conjunction with a wide range of score functions and gap penalties. 相似文献

In many epidemiologic studies, the first indication of an environmental or genetic contribution to the disease is the way in which the diseased cases cluster within the same family units. The concept of clustering is contrasted with incidence. We assume that all individuals are exchangeable except for their disease status. This assumption is used to provide an exact test of the initial hypothesis of no familial link with the disease, conditional on the number of diseased cases and the distribution of the sizes of the various family units. New parametric generalizations of binomial sampling models are described to provide measures of the effect size of the disease clustering. We consider models and an example that takes covariates into account. Ascertainment bias is described and the appropriate sampling distribution is demonstrated. Isotope substitution of H2O by 2H2O causes an increase in the rate of dark recombination between photooxidized bacteriochlorophyll (P+) and reduced primary quinone acceptor in Rhodobacter sphaeroides reaction centers (RC) at room temperature. The isotopic effect declines upon decreasing the temperature. Dehydration of RC complexes of Ectothiorhodospira shaposhnikovii chromatophores containing multiheme cytochrome c causes a decrease in the efficiency of transfer of a photomobilized electron between the primary and secondary quinone acceptors and from cytochrome to P+. In the case of H2O medium these effects are observed at a lower hydration than in 2H2O-containing medium. In the E. shaposhnikovii chromatophores subjected to dehydration in H2O, the rate of electron transfer from the nearest high-potential cytochrome heme to P+ is virtually independent of hydration within the P/P0 range from 0.1 to 0.5. In samples hydrated in 2H2O this rate is approximately 1.5 times lower than in H2O. However, the isotopic effect of this reaction disappears upon dehydration. The intramolecular electron transfer between two high-potential hemes of cytochrome c in samples with 2H2O is inhibited within this range of P/P0, whereas in RC samples with H2O there is a trend toward gradual inhibition of the interheme electron transfer with dehydration. The experimental results are discussed in terms of the effects of isotope substitution and dehydration on relaxation processes and charge state of RC on implementation of the reactive states of RC providing electron transfer control. 相似文献

559 complexes of RCs of photosystem II, isolated from pea chloroplasts, have been compared under anaerobic conditions in the absence and in the presence of sodium dithionite, electron transfer from which to the oxidized primary electron donor P680+ results in the photoaccumulation of anion-radical of the primary electron acceptor, PH. In both cases, prolonged illumination (1-5 min, 120 W/m2) led to a pronounced loss of the photochemical activity as it was monitored by measuring the amplitude of the reversible photoinduced absorbance changes at 682 nm related to the photoreduction of Ph. The extent of the photoinactivation depended on the illumination time and pH of the medium. At pH 8.0, the presence of dithionite during photoinactivation brought about a protective effect compared to that in a control sample. In contrast, lowering pH to 6.0 increased the sensitivity to photoinactivation in the dithionite containing samples. For 5 min irradiation, the photochemical activity in the absence and in the presence of dithionite decreased by 35 and 72%, respectively (this was accompanied by an irreversible bleaching of the pheophytin Qx absorption band at 542 nm). Degradation of the D1 and D2 proteins was not observed under these conditions. A subsequent addition of an electron acceptor, potassium ferricyanide, to the illuminated samples restored neither the amplitude of the signal at 682 nm nor absorption at 542 nm. It is suggested that at pH < 7.0 the photoaccumulated PH is irreversibly converted into a secondary, most probably protonated form, that does not lead to destruction of the RCs but prevents the photoformation of the primary radical pair [P680+PH]. A possible application of this effect to photoinactivation of PS II in vivo is discussed. 相似文献

Experimental and theoretical works were performed for the separation of large polyelectrolyte, such as DNA, in a column packed
with gel particles under the influence of an electric field. Since DNA quickly orient in the field direction through the pores,
this paper presents how intraparticle convection affects the residence time distribution of DNAs in the column. The concept
is further illustrated with examples from solid-liquid systems, for example, from chromatography showing how the column efficiency
is improved by the use of an electric field. Dimensionless transient mass balance equations were derived, taking into consideration
both diffusion and electrophoretic convection. The separation criteria are theoretically studied using two different Peclet
numbers in the fluid and solid phases. These criteria were experimentally verified using two different DNAs via electrophoretic
mobility measurements, which showed how the separation position of the DNAs varies in the column in relation to the Peg/Pef
values of an individual DNA. The residence time distribution was solved by an operator theory and the characteristic method

In shallow temperate lakes many ecological processes depend on submerged macrophytes. In subtropical and tropical lakes, free-floating macrophytes may be equally or more important. We tested the hypothesis that different macrophyte growth forms would be linked with different bottom-up and top-down mechanisms in out-competing phytoplankton. We compared experimentally the effects of submerged and free-floating plants on water chemistry, phytoplankton biomass, zooplankton and fish community structure in a shallow hypertrophic lake (Lake Rodó, 34°55S 56°10W, Uruguay). Except for the retention of suspended solids, we found no other significant bottom-up process connected with either Eichhornia crassipes or Potamogeton pectinatus. Free-floating plants had a lower abundance of medium-sized zooplankton than any other microhabitat and submerged plants were apparently preferred by microcrustaceans. Fish showed a differential habitat use according to species, size-class and feeding habits. Dominant omnivore-planktivores, particularly the smallest size classes, preferred submerged plants. In contrast, omnivore-piscivores were significantly associated with free-floating plants. The density of omnivorous-planktivorous fish, by size class, significantly explained the distribution of medium-sized zooplankton, the high number of size 0 fish being the main factor. The abiotic environment and the structure of the zooplankton community explained little of the fish distribution pattern. Our results suggest that bottom-up effects of free-floating plants are weak when cover is low or intermediate. Top-down effects are complex, as effects on zooplankton and fish communities seem contradictory. The low piscivores:planktivores ratio in all microhabitats suggests, however, that cascading effects on phytoplankton through free-floating plant impacts on piscivorous fish are unlikely to be strong. 相似文献

Individual-based modelling of Pinus sylvestris invasion after grazing abandonment in the French Massif Central 总被引:2,自引:2,他引:0
In the Chaîne des Puys, a mid-elevation volcanic mountain of the French Massif Central, Scots pine proves to be an invasive species colonizing abandoned lawns or heathlands, and forms in a few years monospecific natural forests. Most of the abandonment occurred 30 to 40 years ago and this process has now stopped. Thus, we lack data on the very first phase of tree colonization. We anticipate that a simulation tool could bring an appreciable help in (i) rebuilding the entire colonization process – including the initial phase – of pine settlement and (ii) answering questions about the origin of the narrow and unimodal distributions of age of pine stands we observed. In addition, such a simulator could help managers to forecast extension of Scots pine and to predict growth and evolution of present secondary forests. A spatially explicit individual-based model is presented. The model takes into account both space and time and includes growth of trees, seed production and seed dispersal, death and competition between individuals. The influence of the initial parameters are analyzed and elements of validation given. The model was then used to predict tree settlement and stand establishment using the initial conditions from a natural stand studied in the field whose characteristics before abandonment were known (number and age-distribution of trees, location of mother trees, time of abandonment). Three simulations were achieved by using the same initial conditions but following different scenarios for the recruitment process. The scenario of a fluctuating resistance of the resident vegetation (that controls the susceptibility of the environment to tree establishment) seemed as one of the most probable to explain the actual stand characteristics. We thus concluded that dynamic models could be improved by taking into account the resistance of the vegetation to colonization as a fluctuating parameter instead of a static and permanent attribute. 相似文献

South Africa's endemic Knysna seahorse, Hippocampus capensis Boulenger 1900, is a rare example of a marine fish listed as Endangered by the IUCN because of its limited range and habitat vulnerability. It is restricted to four estuaries on the southern coast of South Africa. This study reports on its biology in the Knysna and Swartvlei estuaries, both of which are experiencing heavy coastal development. We found that H. capensis was distributed heterogeneously throughout the Knysna Estuary, with a mean density of 0.0089m–2 and an estimated total population of 89000 seahorses (95% confidence interval: 30000–148000). H. capensis was found most frequently in low density vegetation stands (20% cover) and grasping Zostera capensis. Seahorse density was not otherwise correlated with habitat type or depth. The size of the area in which any particular seahorse was resighted did not differ between males and females. Adult sex ratios were skewed in most transects, with more males than females, but were even on a 10 by 10m focal study grid. Only three juveniles were sighted during the study. Both sexes were reproductively active but no greeting or courtship behaviours were observed. Males on the focal study grid were longer than females, and had shorter heads and longer tails, but were similar in colouration and skin filamentation. The level of threat to H. capensis and our limited knowledge of its biology mean that further scientific study is urgently needed to assist in developing sound management practices. 相似文献
