There is growing interest in the use of single nucleotide polymorphisms for evolutionary and population genetics. We tested the efficacy of one of the available single nucleotide polymorphism techniques, single-base extension, in distinguishing four cryptic species of Microtus. Sequence data were available for these species at nuclear and mitochondrial loci and their identity could be independently confirmed using karyotypes. We found that the development and optimization of single nucleotide polymorphisms required extensive effort, and that the method accurately identified the correct nucleotide at single nucleotide polymorphism sites approximately 90% of the time at the conserved nuclear locus. Correct identification rates were much lower at the highly variable mitochondrial locus.  相似文献

The reliability of the transmembrane (TM) sequence assignments for membrane proteins (MPs) in standard sequence databases is uncertain because the vast majority are based on hydropathy plots. A database of MPs with dependable assignments is necessary for developing new computational tools for the prediction of MP structure. We have therefore created MPtopo, a database of MPs whose topologies have been verified experimentally by means of crystallography, gene fusion, and other methods. Tests using MPtopo strongly validated four existing MP topology-prediction algorithms. MPtopo is freely available over the internet and can be queried by means of an SQL-based search engine.  相似文献

A multiplex PCR test for determining mating type of the pathogens Tapesia yallundae and Tapesia acuformis is described. The test involves three primers: a "common" primer annealing to DNA sequence conserved in the flanking region of both mating-type idiomorphs and two specific primers annealing to sequence in either the MAT-1 or the MAT-2 idiomorphs. Locating the specific primers in different positions relative to the common primer yielded PCR products of 812 or 418 bp from MAT-1 and MAT-2 isolates, respectively. The test was used successfully to determine the mating type of 118 isolates of T. yallundae and T. acuformis from Europe, North America, and New Zealand. Isolates of both mating types were found on all continents for both species despite the rarely observed occurrence of sexual reproduction of T. acuformis. The multiplex test design should be applicable to other ascomycete species, of use in studies of MAT distribution and facilitating sexual crossing by identifying compatible isolates.  相似文献

Global Positioning System (GPS) is an important new technology for spatio-temporal behaviour studies of animals. Differential correction improves location accuracy. Previously, it mostly removed partially the influence of Selective Availability (SA). SA was deactivated in May 2000. The aim of this study was to quantify the influence of SA cancellation on location accuracy of various GPS receivers. We tested the accuracy of locations obtained from non-differential and differential GPS animal collars before and after SA removal. We found a significant improvement in accuracy for both types of GPS collars. However, differential GPS still provides more accurate locations.  相似文献

We examined pyrethroid resistant Mexican strains of Boophilus microplus using biochemical and molecular tests to determine the mechanisms conferring resistance. Permethrin hydrolysis assays and esterase activity gels indicated enhanced esterase-mediated metabolic detoxification in the Cz strain, while one other pyrethroid resistant strain, SF, and two pyrethroid susceptible strains had lower levels of permethrin hydrolysis. Results from assays using a PCR-based test to detect a pyrethroid target site resistance-associated mutation in the tick sodium channel gene found only low levels of mutations in the Cz strain, while the SF strain had a high level of the mutated sodium channel alleles. A specific esterase, designated CzEst9, believed to be responsible for the esterase-mediated pyrethroid resistance in the Cz strain was purified, and the gene encoding CzEst9 cloned. AIMS: To provide evidence that DNA-PCR diagnostics of oral pathogens based on standard sample collection by paper point insertion from the depth of the periodontal pocket can be replaced by a novel non-invasive collection method based on swab technique from the gingiva. METHODS AND RESULTS: In this study we compared the results from two collection methods performed in 35 patients with chronic adult periodontitis. Statistical analysis showed a highly significant association of diagnostic results between both collection techniques. CONCLUSIONS: The Pocket-out method represents a reliable alternative to the standard collection technique for PCR diagnosis of oral pathogens. SIGNIFICANCE AND IMPACT OF THE STUDY: Due to its simplicity and non-invasiveness, the Pocket-out collection could be performed in any physician office, or even by the patient himself. With respect to the putative association between periodontal disease and various systemic illnesses, this method could be integrated with various screening programs of oral pathogens.  相似文献

The PSI-BLAST algorithm has been acknowledged as one of the most powerful tools for detecting remote evolutionary relationships by sequence considerations only. This has been demonstrated by its ability to recognize remote structural homologues and by the greatest coverage it enables in annotation of a complete genome. Although recognizing the correct fold of a sequence is of major importance, the accuracy of the alignment is crucial for the success of modeling one sequence by the structure of its remote homologue. Here we assess the accuracy of PSI-BLAST alignments on a stringent database of 123 structurally similar, sequence-dissimilar pairs of proteins, by comparing them to the alignments defined on a structural basis. Each protein sequence is compared to a nonredundant database of the protein sequences by PSI-BLAST. Whenever a pair member detects its pair-mate, the positions that are aligned both in the sequential and structural alignments are determined, and the alignment sensitivity is expressed as the percentage of these positions out of the structural alignment. Fifty-two sequences detected their pair-mates (for 16 pairs the success was bi-directional when either pair member was used as a query). The average percentage of correctly aligned residues per structural alignment was 43.5+/-2.2%. Other properties of the alignments were also examined, such as the sensitivity vs. specificity and the change in these parameters over consecutive iterations. Notably, there is an improvement in alignment sensitivity over consecutive iterations, reaching an average of 50.9+/-2.5% within the five iterations tested in the current study.  相似文献

We develop diagnostic tools for use with proportional hazards models for interval-censored survival data. We propose counterparts to the Cox-Snell, Lagakos (or martingale), deviance, and Schoenfeld residuals. Many of the properties of these residuals carry over to the interval-censored case. In particular, the interval-censored versions of the Lagakos and Schoenfeld residuals may be derived as components of suitable score statistics. The Lagakos residuals may be used to check regression relationships, while the Schoenfeld residuals can help to detect nonproportional hazards in semiparametric models. The methods apply to parametric models and to the semiparametric model with discrete observation times.  相似文献

Different field experiments were performed to discover the main factor(s) responsible for the poor leaf growth, moderate propagation and leaf chlorosis of Oxalis acetosella in an old Norway spruce stand with acid soil (Höglwald Forest). A previous study had suggested, that Ca (or Mg) deficiency or Mn toxicity could be involved.In a Main Diagnostic Field Experiment with an intact population, Ca and Mg were either applied as sulphate or carbonate to distinguish between nutritional and pH effects. Mn and Si were also applied to aggravate or overcome possible effects of Mn toxicity. Enhancement experiments with different amounts of CaSO4 were conducted to investigate the Ca dose-effect relationship under field conditions. Additional trials with SrCO3, BaCO3 and NaHCO3 had the goal to raise the soil pH without supply of nutrients.Greenhouse experiments with Oxalis acetosella supplemented the field studies by investigating the Ca and Mn dose-effect relationships under controlled conditions. Growth, vitality and nutrition of Oxalis were studied in a nutrient solution culture at pH 4.0 over a range of concentrations of Ca (20 to 5000 mol L-1) and Mn (5 to 1000 mol L-1) respectively. Furthermore, the effects of two contrasting ammonium/nitrate ratios were tested. The nutritional composition of the basal nutrient solution and the microclimate in the greenhouse were as far as possible adjusted to the environmental conditions of the plant in the Höglwald Forest.All these studies led to the conclusion, that the moderate growth and vitality of Oxalis in the Höglwald Forest was mainly due to an insufficient Ca supply, rather than an effect of Mg deficiency, low soil pH or Mn toxicity. The application of CaSO4 caused a similar stimulation of the growth as CaCO3. A clearly positive, close CaSO4 dose-effect relationship was detected in field experiments as well as in the nutrient solution study. The same type of leaf chloroses as in the field was reproduced through low Ca nutrient solutions. Predominant ammonium nutrition may significantly impair Ca uptake.Oxalis acetosella displayed a relatively high leaf tissue tolerance of excessive Mn. There was no indication for a Mn-induced Ca deficiency in the Höglwald Forest. Enhanced Si uptake led to a partial vitalization of Oxalis; the reason for that remained unclear.  相似文献
