Fluorescence Resonance Energy Transfer (FRET) microscopy has emerged as a powerful tool to visualize nanoscale protein-protein interactions while capturing their microscale organization and millisecond dynamics. Recently, FRET microscopy was extended to imaging of multiple donor-acceptor pairs, thereby enabling visualization of multiple biochemical events within a single living cell. These methods require numerous equations that must be defined on a case-by-case basis. Here, we present a universal multispectral microscopy method (N-Way FRET) to enable quantitative imaging for any number of interacting and non-interacting FRET pairs. This approach redefines linear unmixing to incorporate the excitation and emission couplings created by FRET, which cannot be accounted for in conventional linear unmixing. Experiments on a three-fluorophore system using blue, yellow and red fluorescent proteins validate the method in living cells. In addition, we propose a simple linear algebra scheme for error propagation from input data to estimate the uncertainty in the computed FRET images. We demonstrate the strength of this approach by monitoring the oligomerization of three FP-tagged HIV Gag proteins whose tight association in the viral capsid is readily observed. Replacement of one FP-Gag molecule with a lipid raft-targeted FP allowed direct observation of Gag oligomerization with no association between FP-Gag and raft-targeted FP. The N-Way FRET method provides a new toolbox for capturing multiple molecular processes with high spatial and temporal resolution in living cells.  相似文献

Vacuolar protein sorting 1 (Vps1), the yeast homolog to human dynamin, is a GTP hydrolyzing protein, which plays an important role in protein sorting and targeting between the Golgi and late endosomal compartments. In this study, we assessed the functional significance of Vps1 in the membrane traffic towards the vacuole. We show here that vps1Δ cells accumulated FM4-64 to a greater extent than wild-type (WT) cells, suggesting slower endocytic degradation traffic toward the vacuole. In addition, we observed that two endosome-to-vacuole traffic markers, DsRed-FYVE and Ste2-GFP, were highly accumulated in Vps1-deficient cells, further supporting Vps1’s implication in efficient trafficking of endocytosed materials to the vacuole. Noteworthy, a simultaneous imaging analysis in conjunction with FM4-64 pulse-chase experiment further revealed that Vps1 plays a role in late endosome to the vacuole transport. Consistently, our subcellular localization analysis showed that Vps1 is present at the late endosome. The hyperaccumulation of endosomal intermediates in the vps1 mutant cells appears to be caused by the disruption of integrity of HOPS tethering complexes, manifested by mislocalization of Vps39 to the cytoplasm. Finally, we postulate that Vps1 functions together with the Endosomal Sorting Complex Required for Transport (ESCRT) complex at the late endosomal compartments, based on the observation that the double mutants, in which VPS1 along with singular ESCRT I, II and III genes have been disrupted, exhibited synthetic lethality. Together, we propose that Vps1 is required for correct and efficient trafficking from the late endosomal compartments to the vacuole.  相似文献

A longitudinal study was conducted to investigate the nature of Escherichia coli O157:H7 colonization of feedlot cattle over the final 100 to 110 days of finishing. Rectal fecal grab samples were collected from an initial sample population of 788 steers every 20 to 22 days and microbiologically analyzed to detect E. coli O157:H7. The identities of presumptive colonies were confirmed using a multiplex PCR assay that screened for gene fragments unique to E. coli O157:H7 (rfbE and fliCh7) and other key virulence genes (eae, stx1, and stx2). Animals were classified as having persistent shedding (PS), transient shedding (TS), or nonshedding (NS) status if they consecutively shed the same E. coli O157:H7 genotype (based on the multiplex PCR profile), exhibited variable E. coli O157 shedding, or never shed morphologically typical E. coli O157, respectively. Overall, 1.0% and 1.4% of steers were classified as PS and NS animals, respectively. Characterization of 132 E. coli O157:H7 isolates from PS and TS animals by pulsed-field gel electrophoresis (PFGE) typing yielded 32 unique PFGE types. One predominant PFGE type accounted for 53% of all isolates characterized and persisted in cattle throughout the study. Isolates belonging to this predominant and persistent PFGE type demonstrated an enhanced (P < 0.0001) ability to adhere to Caco-2 human intestinal epithelial cells compared to isolates belonging to less common PFGE types but exhibited equal virulence expression. Interestingly, the attachment efficacy decreased as the genetic divergence from the predominant and persistent subtype increased. Our data support the hypothesis that certain E. coli O157:H7 strains persist in feedlot cattle, which may be partially explained by an enhanced ability to colonize the intestinal epithelium.Escherichia coli serotype O157:H7 was first linked to human illness in the early 1980s, when it was determined to cause severe abdominal pain with initially watery diarrhea that progressed to grossly bloody diarrhea accompanied by little or no fever (42). Initially, E. coli O157:H7 can cause nonbloody diarrhea through attachment to, and subsequent destruction of, intestinal microvilli (24). In addition to microvillus damage, serious health complications can arise due to the ability of E. coli O157:H7 to produce Shiga toxins (Stx1 and Stx2). Shiga toxins are very potent cytotoxins that are absorbed into the intestinal microvasculature and initiate apoptosis of vascular epithelium, resulting in hemorrhagic colitis (41). Persistent uptake of these toxins may lead to more severe manifestations of disease, such as hemolytic-uremic syndrome, which may ultimately result in kidney failure (24). Most recent estimates have identified E. coli O157:H7 as the cause of at least 70,000 cases of food-borne illness annually in the United States, and in 4% of cases life-threatening hemolytic-uremic syndrome develops (37). Epidemiological studies have implicated the consumption of meat, dairy products, produce, and water contaminated by animal feces, as well as person-to-person contact and direct contact with farm animals or their environment, as routes of E. coli O157:H7 transmission leading to human illness (36).It is generally accepted that cattle and other animals are the major reservoir of E. coli O157:H7, but it is still not clear if animals are colonized for prolonged periods with E. coli O157:H7 or if they transiently shed this organism following repeated exposure to it through ingestion of contaminated feedstuffs or water or through exposure to other contaminated environmental sources. Based on results of numerous epidemiological studies (4, 6, 21, 30, 32), the prevalence of E. coli O157:H7 in feedlot cattle is highly variable and can range from less than 1% to 80%. Several other studies (7, 8, 23) have found evidence of persistent E. coli O157:H7 colonization in individual cattle, supporting the hypothesis that at least some animals are susceptible to persistent E. coli O157:H7 colonization. Multiple experimental inoculation studies (15, 23, 39, 46) showed that E. coli O157:H7 persists in the bovine gastrointestinal (GI) tract for at least 14 days up to 140 days postinfection. Studies have implicated the lower GI tract and specifically the recto-anal junction (RAJ) as the major location of E. coli O157:H7 colonization and proliferation (9, 12, 23, 39); however, this organism also can be found throughout the bovine GI tract (7, 8, 31, 40, 54).It stands to reason that if the E. coli O157:H7 prevalence in cattle presented for harvest were reduced, there would be a decrease in the probability of beef product contamination, if good manufacturing procedures were used. Although there is consensus concerning the importance of preharvest pathogen mitigation and its role in minimizing entry of E. coli O157:H7 into harvest facilities, there is disagreement about the significance of “supershedders” (animals that excrete large quantities of a pathogen for various amounts of time) for E. coli O157:H7 transmission dynamics at the preharvest level (12, 34, 35, 39). Utilizing statistical modeling, researchers have estimated that, on average, the prevalence of “supershedders” in a population is 4% and that these animals excrete 50 times more E. coli O157:H7 than other animals colonized by this organism (34). Additionally, the same researchers suggested that approximately 80% of E. coli O157:H7 transmission is generated by a few “supershedders” (35).Research by our group discovered a unique association between E. coli O157:H7 prevalence in pen floor fecal pats and carcass contamination by this pathogen (57). When the prevalence in fecal pats from a pen floor exceeded 20%, carcasses of animals from the pen had E. coli O157:H7 prevalence values of 14.3, 2.9, and 0.7% before evisceration, after evisceration, and after final intervention, respectively. However, when the prevalence in pen floor fecal pats was less than 20%, the preeviscerated carcass prevalence value was 6.3%, and there was no detectable E. coli O157:H7 contamination of carcass samples after evisceration and after final intervention (57). Thus, we hypothesize that animals which persistently excrete normal levels of E. coli O157:H7 over prolonged periods (persistent shedders [PS]) rather than animals that periodically shed abnormally high levels (supershedders) are the most significant source of E. coli O157:H7 contamination in the food continuum. Although previous studies suggested that cattle may be persistently colonized by E. coli O157:H7 and shed this organism in their feces for prolonged periods, molecular subtyping data are required to further investigate whether cattle are persistently colonized by the same strain (i.e., molecular subtype) or if they are repeatedly exposed to different strains through contaminated feedstuffs, water, or other environmental sources. Thus, the objectives of this study were to determine if naturally colonized feedlot cattle persistently shed E. coli O157:H7, using combined cultural microbiological analyses, molecular subtyping approaches, and in vitro virulence phenotype assays to probe the factors (agent, host, environment, or a combination of these factors) that contribute to the complex ecology of E. coli O157:H7 persistence at the preharvest level.  相似文献

Genomes are subject to constant threat by damaging agents that generate DNA double-strand breaks (DSBs). The ends of linear chromosomes need to be protected from DNA damage recognition and end-joining, and this is achieved through protein-DNA complexes known as telomeres. The Mre11-Rad50-Nbs1 (MRN) complex plays important roles in detection and signaling of DSBs, as well as the repair pathways of homologous recombination (HR) and non-homologous end-joining (NHEJ). In addition, MRN associates with telomeres and contributes to their maintenance. Here, we provide an overview of MRN functions at DSBs, and examine its roles in telomere maintenance and dysfunction.  相似文献

Competitive intransitivity promotes species coexistence   总被引:1,自引:0,他引:1  
Using a spatially explicit cellular automaton model with local competition, we investigate the potential for varied levels of competitive intransitivity (i.e., nonhierarchical competition) to promote species coexistence. As predicted, on average, increased levels of intransitivity result in more sustained coexistence within simulated communities, although the outcome of competition also becomes increasingly unpredictable. Interestingly, even a moderate degree of intransitivity within a community can promote coexistence, in terms of both the length of time until the first competitive exclusion and the number of species remaining in the community after 500 simulated generations. These results suggest that modest levels of intransitivity in nature, such as those that are thought to be characteristic of plant communities, can contribute to coexistence and, therefore, community-scale biodiversity. We explore a potential connection between competitive intransitivity and neutral theory, whereby competitive intransitivity may represent an important mechanism for "ecological equivalence."  相似文献

The purposes of this study were (a) to determine whether a significant strength imbalance existed between the left and right or dominant (D) and nondominant (ND) legs and (b) to investigate possible correlations among various unilateral and bilateral closed kinetic chain tests, including a field test, and traditional isokinetic dynamometry used to determine strength imbalance. Fourteen Division I collegiate women softball players (20.2 +/- 1.4 years) volunteered to undergo measures of average peak torque for isokinetic flexion and extension at 60 degrees .s(-1) and 240 degrees .s(-1); in addition, measures of peak and average force of each leg during parallel back squat, 2-legged vertical jump, and single-leg vertical jump and performance in a 5-hop test were examined. Significant differences of between 4.2% and 16.0% were evident for all measures except for average force during single-leg vertical jump between the D and ND limbs, thus revealing a significant strength imbalance. The 5-hop test revealed a significant difference between D and ND limbs and showed a moderate correlation with more sophisticated laboratory tests, suggesting a potential use as a field test for the identification of strength imbalance. The results of this study indicate that a significant strength imbalance can exist even in collegiate level athletes, and future research should be conducted to determine how detrimental these imbalances could be in terms of peak performance for athletes, as well as the implications for injury risk.  相似文献

HIV prevention is a critical health issue in Nigeria; a country that has one of the worst HIV epidemic profiles in the world. With 270,000 new infections in 2012, Nigeria is a prime site for HIV prevention research. One effect of the HIV epidemic has been to revolutionalise ethical norms for the conduct of research: it is now considered unethical to design and implement HIV related studies without community engagement. Unfortunately, there is very little commensurate effort in building the capacity of local persons to engage actively with researchers, and there is no existing platform to facilitate dialogue between researchers and communities engaged in research in Nigeria. In an effort to address this gap, we undertook a series of three community dialogues (Phase One) and two community‐researcher interface meetings (Phase Two) in Nigeria. This paper aims to give an empirical account of the dialogue from these community engagement processes and provide a resulting critique of the implementation of research ethics practices in Nigeria. It is anticipated that the outputs will: (i) support researchers in designing community‐based research protocols; (ii) inform ethics committees of key considerations during research protocol reviews from a community perspective; and (iii) inform policy makers and research sponsors about issues of primary concern to communities with respect to HIV research.  相似文献

The long‐term performance of measures to restore in‐stream habitat in gravel bed rivers is uncertain in the presence of impoundments, land use pressures, and fine sediment inputs. The goal of this study was to evaluate the longer‐term performance of five bottom ramps, designed to facilitate fish passage, and constructed similarly to artificial riffles to provide compensatory gravel riverbed habitat for benthic invertebrates and lithophilic, coarse‐substrate‐preferring fish in a channelized lowland river. Bottom ramp age did not significantly influence habitat conditions indicated by a lack of correlations with the percentage of fine sediment less than 2 mm, the organic content of the substrate, and the years since construction. A significant decrease in the relative abundances of coarse‐substrate‐preferring benthic invertebrates corresponding to project construction age was found, but there were no significant differences in the density of rheophilic, fast‐flow‐preferring or lithophilic fish species among sites. This study presents substantial evidence that similarly constructed bottom ramps in comparable environmental settings provided sufficient habitat for sensitive benthic invertebrates and fish to be present for over 13 years. However, a sudden decrease in habitat suitability cannot be excluded in the long‐term if there is a fine sediment deposition threshold, which results in ramps becoming full. Nevertheless, bottom ramps are recommended as effective measures to enhance longitudinal connectivity, fish passage, and gravel habitat provision in channelized lowland rivers.  相似文献

Background

Rapid on-site evaluation (ROSE) can improve adequacy rates of fine-needle aspiration biopsy (FNAB) but increases operational costs. The performance of ROSE relative to fixed sampling depends on many factors. It is not clear when ROSE is less costly than sampling with a fixed number of needle passes. The objective of this study was to determine the conditions under which ROSE is less costly than fixed sampling.

Methods

Cost comparison of sampling with and without ROSE using mathematical modeling. Models were based on a societal perspective and used a mechanistic, micro-costing approach. Sampling policies (ROSE, fixed) were compared using the difference in total expected costs per case. Scenarios were based on procedure complexity (palpation-guided or image-guided), adequacy rates (low, high) and sampling protocols (stopping criteria for ROSE and fixed sampling). One-way, probabilistic, and scenario-based sensitivity analysis was performed to determine which variables had the greatest influence on the cost difference.

Results

ROSE is favored relative to fixed sampling under the following conditions: (1) the cytologist is accurate, (2) the total variable cost ($/hr) is low, (3) fixed costs ($/procedure) are high, (4) the setup time is long, (5) the time between needle passes for ROSE is low, (6) when the per-pass adequacy rate is low, and (7) ROSE stops after observing one adequate sample. The model is most sensitive to variation in the fixed cost, the per-pass adequacy rate, and the time per needle pass with ROSE.

Conclusions

Mathematical modeling can be used to predict the difference in cost between sampling with and without ROSE.  相似文献
