The phylogeography of the Japanese pond turtle, Mauremys japonica (Temminck and Schlegel, 1835), which is an endemic species in Japan, was studied by analyzing the variation in two mitochondrial DNA sequences, the cytochrome b gene and the control region. These analyses suggest that M. japonica comprises two major groups. The first one was found in the more eastern region, eastern Honshu Island and Shikoku Island, while the second was found in a western region, Kyushu Island and the Chugoku District (the westernmost part of Honshu Island). The boundary between the two groups is located in the Chugoku District. The nucleotide and haplotype diversities were very low, and these low diversities seem to have been caused by a bottleneck in the last glacial age. These results suggest that this species survived the last glacial period in two refugia, one in the central part of Honshu Island and the other one in Kyushu Island. Subsequently, population expansion took place in the postglacial period, and the groups from the two refugia extended their distribution ranges to the present boundary in the Chugoku District which represents a secondary contact zone.  相似文献

The masked palm civet Paguma larvata (Carnivora: Viverridae) in Japan has been phylogeographically considered an introduced species from Taiwan. To reveal the population structures and relationships among the P. larvata populations in Japan, seven compound microsatellite loci were isolated from the genome and genotyped for 287 individuals collected from the field. STRUCTURE analysis and factorial correspondence analysis of genotyping data revealed that animals from Japan were divided into four genetic clusters. Geographic distribution of the genetic clusters partly referred to sampling areas, indicating multiple introductions into distinct areas of Japan or independent founding events leading to the generation of different genetic clusters within introduced populations in Japan. The large genetic differentiation of populations in the Shikoku District from those in other areas within Japan suggests that there were at least two introduction routes into Japan, and a possibility that some founders from areas other than Taiwan were also involved in the introduction into Japan. The genetic variation within Japanese populations were not markedly reduced compared with that of Taiwan. The results indicated that the Japanese populations of P. larvata could have retained moderate genetic diversity during founding events, because of multiple introductions, or a large number or high genetic diversity of founders. Although some individuals in Japan showed a sign of admixture between different clusters, there is no evidence that such an admixture markedly increased the genetic diversity within Japanese populations.  相似文献

Six polymorphic sites of the bovine prion protein gene (PRNP) were genotyped in 569 animals of Asian native cattle, Japanese breeds, purebred mythun (Bos frontalis), and mythun × cattle composite animals. At the 23-bp indel site, a deletion (23?) allele was a major allele in all populations except mythun. At the 12-bp indel site, an insertion (12+) allele was a major allele in all populations. The 14-bp indel site was polymorphic in all Asian native cattle. In the octapeptide repeat region, a six-repeat allele was a major allele in all populations, and 5/5 and 4/6 genotypes were detected in Japanese Black and Mongolian cattle and in mythun, respectively. Two nonsynonymous single nucleotide polymorphisms (SNPs) (K3T and S154N) were detected in Asian native cattle and mythun. Haplotype analysis using the genotypes of the six sites estimated 33 different haplotypes. The haplotype 23? 12? K 6 S 14+ was found in all populations.  相似文献

Eight chloroplast markers were developed from Japanese and snow camellia (Camellia japonica and C. rusticana). Six markers were based on mononucleotide repeats, while the other two resulted from indels of larger units. Polymorphisms were screened using 15 individuals from all over the Japanese archipelago, including C. japonica, C. japonica var. macrocarpa, C. japonica var. hozanensis, and C. rusticana. Polymorphisms within a single population were searched in 22 and 26 individuals of C. japonica and C. rusticana, respectively. The number of alleles per locus ranged from two to three, resulting in eight haplotypes, two of which were specific to C. rusticana. No polymorphisms were detected within a single population for both C. japonica and C. rusticana. The eight markers developed in the present study will be useful for analyzing the genetic diversity and tracing maternal origins of Japanese and snow camellias.  相似文献

Island biotas provide a great opportunity to study not only the phylogeographic patterns of a group of species, but also to explore the differentiation in their coevolutionary interactions. Drosophila and their parasitoids are exemplary systems for studying complex interaction patterns. However, there is a lack of studies combining interaction-based and molecular marker-based methods. We applied an integrated approach combining phylogeography, interaction, and host-choice behavior studies, with the aim to understand how coevolutionary interactions evolve in Drosophila-parasitoid island populations. The study focused on the three most abundant Drosophila species in Ryukyu archipelago and Taiwan: D. albomicans, D. bipectinata, and D. takahashii, and the Drosophila-parasitoid Leptopilina ryukyuensis. We determined mitochondrial COI haplotypes for samples representing five island populations of Drosophila and four island populations of L. ryukyuensis. We additionally sequenced parts of the autosomal Gpdh for Drosophila samples, and the ITS2 for parasitoid samples. Phylogenetic and coalescent analyses were used to test for demographic events and to place them in a temporal framework. Geographical differences in Drosophila-parasitoid interactions were studied in host-acceptance, host-suitability, and host-choice experiments. All four species showed species-specific phylogeographic patterns. A general trend of the haplotype diversity increasing towards the south was observed. D. albomicans showed very high COI haplotype diversity, and had the most phylogeographically structured populations, with differentiation into the northern and the southern population-group, divided by the Kerama gap. Differentiation in host suitability was observed only between highly structured populations of D. albomicans, possibly facilitated by restricted gene flow. Differentiation in host-acceptance in D. takahashii, and host-acceptance and host-choice in L. ryukyuensis was found, despite there being no differentiation in these two species according to molecular markers. Host choice assays show that L. ryukyuensis populations that have had more time to coevolve adapt their behavior to exploit the most suitable host – D. albomicans. L. ryukyuensis parasitoids on border ranges may, on the other hand, benefit from broader host-acceptance, that may facilitate adaptation to uncertain and variable environments. All results indicate that Drosophila-parasitoid populations in the Ryukyu archipelago and Taiwan have different evolutionary trajectories, and coevolve in a dynamic, complex, and local-specific way.  相似文献

It has hitherto been unknown whether the paradise fish Macropodus opercularis that inhabits the Ryukyu Archipelago, Japan, is native to the region or was introduced. This study examined the genetic identity of fish from five islands in the Ryukyu Archipelago (Okinoerabu, Okinawa, Yagaji, Kume, and Minamidaito islands) and compared it with those from Taiwan Island, mainland China, and Hainan Island. Analyses of the mtDNA control (760 bp) and cytb (660 bp) regions showed that haplotypes of specimens from the Ryukyu Archipelago were the same as or were very similar (with a 1- or 2-bp difference) to those from Taiwan. In addition, haplotypes from the Ryukyu Archipelago also showed lower genetic diversity than those from Taiwan Island, mainland China, and Hainan Island. These results suggest a high likelihood that the fish in the Ryukyu Archipelago were artificially introduced from Taiwan. However, the possibility that the fish is indigenous to the Ryukyu Archipelago cannot be completely ruled out, because some haplotypes and a clade from the Ryukyu Archipelago have not been found in the other areas. Regardless of its origin, we emphasize the importance of the conservation of the paradise fish in the Ryukyu Archipelago as an indicator of the threatened wetland environment as well as for its cultural value.  相似文献

A partial sequence of the mitochondrial cytochrome c oxidase subunit I (COI) gene (745 bp) was determined for 57 specimens of a geotrupid beetle (Phelotrupes auratus) from throughout the Japanese archipelago. Of the 57 beetles examined, 42 haplotypes were identified. Phylogenetic trees inferred using maximum parsimony, neighbor joining, and Bayesian inference methods were highly congruent. Reconstructed phylogenetic relationships indicated that P. auratus from the Japanese archipelago was separated into two distinct lineages: Group A, which consisted of 35 haplotypes from Honshu, Shikoku, and Hokkaido Islands, and Group B, which consisted of seven haplotypes from Kyushu and Yakushima Islands. In addition, two sublineages were also recognized within Group A: Subgroup A-1, which consisted of 11 haplotypes from eastern Honshu and Hokkaido, and Subgroup A-2, which consisted of 10 haplotypes from western Honshu and Shikoku. Average genetic distances within Group A were positively correlated to geographic distance between sampling localities. Phylogenetic relationships among haplotypes did not correspond to subspecies classification.  相似文献

Rare species consisting of small populations are subject to random genetic drift, which reduces genetic diversity. Thus, determining the relationship between population size and genetic diversity would provide key information for planning a conservation strategy for rare species. We used six microsatellite markers to investigate seven extant populations of the rare conifer Pseudotsuga japonica, which is endemic to the Kii Peninsula and Shikoku Island regions that are geographically separated by the Kii Channel in southwest Japan. The population differentiation of P. japonica was relatively high (FST = 0.101) for a coniferous species, suggesting limited gene flow among populations. As expected, significant regional differentiation (AMOVA; p?<?0.05) indicated genetic divergence across the Kii Channel. A strong positive correlation between census population size and the number of rare alleles (r?=?0.862, p?<?0.05) was found, but correlations with major indices of genetic diversity were not significant (allelic richness: r?=?0.649, p?=?0.104, expected heterozygosity: r?=?0.361, p?=?0.426). The observed order of magnitude of correlation with three genetic diversity indices corresponded with the theoretically expected order of each index’ sensitivity (i.e., the rate of decline per generation) to the bottleneck event. Thus, features that exhibit a faster response, i.e., the number of rare alleles, would have been subject to deleterious effects of the recent decline in population size, which is presumably caused by the development of extensive artificial plantations of other tree species over the last several decades. Finally, we propose a conservation plan for P. japonica based on our findings.  相似文献

The maize orange leafhopper Cicadulina bipunctata (Melichar) is an insect pest of cereal crops in tropical and subtropical regions of the Old World. This leafhopper induces gall symptoms characterized by stunted growth and swollen leaf veins on various Poaceae. Damage by C. bipunctata has been reported from Australia, the Philippines, China, Taiwan, and Japan. In Japan, C. bipunctata occurs in the central and southern parts of Kyushu. Because the leafhopper is a potential pest of various cereal crops, we conducted field surveys in Shikoku and the southern part of the Kii Peninsula (a part of Honshu), where the climate seems to be suitable for the establishment of C. bipunctata. As a result, we found C. bipunctata at some localities in Ehime and Kochi Prefectures. This is the first record of this leafhopper from Shikoku. Our laboratory experiment revealed that a Kochi population of C. bipunctata had a gall inducing ability similar to the Kumamoto population. More attention should be paid to assessing the risk of further expansion of C. bipunctata populations in Shikoku.  相似文献

Range-wide genetic variation of Korean pine (Pinus koraiensis) was assessed using maternally inherited mtDNA and paternally inherited cpDNA for 16 natural populations throughout northeast Asia in order to study its phylogeographical history during the Quaternary. The cpDNA variation indicated that there was no difference between populations on the Asian continent and those in the Japanese archipelago. In contrast, the mtDNA variation indicated that there was significant difference between the populations from the two regions, with each region having a different lineage. The continental populations exhibited no diversity in the mtDNA examined despite the species’ current extensive range and large populations. Conversely, while the Korean pine is rare in Japan, the Japanese populations exhibited greater levels of mtDNA diversity (H T?=?0.502). The higher mtDNA diversity and evidence from numerous Korean pine macrofossil remains dated to the Pleistocene and recovered various sites in Japan suggest that the Japanese archipelago once served as a refugium to a much larger Korean pine population with a more extensive range than is the case today. The presence of the single mtDNA haplotype across the Asian continent suggests that the present widespread populations could have expanded from a single refugium population after the last glacial periods.  相似文献

We investigated the molecular phylogeny of isonychiid mayflies inhabiting the East Palearctic region, Isonychia (Isonychia) japonica, Isonychia (Isonychia) ignota, Isonychia (Isonychia) ussurica and Isonychia (Prinoides) shima. We discuss their genetic structures, phylogeny and phylogeography. We collected a total of 100 specimens of isonychiid mayfly species from 47 localities of the Northeast Palearctic region (the Japanese archipelago, the Korean peninsula, the Russian Far East and Mongolia). We analyzed the DNA sequences at the mtDNA COI and 16S rRNA regions, and the nuDNA Histone H3 region. As a result of our genetic analyses of the four Northeast Palearctic isonychiid mayflies, their monophyly at the species level was supported by both the mtDNA (COI and 16S rRNA regions) and the nuDNA (Histone H3 region). In addition, it also became clear that significantly large genetic differentiation exists at the inter‐species level; thus, the relationship of “shima + (japonica + (ignota + ussurica))” is supported. Among the four isonychiid mayflies of the Northeast Palearctic area, I. (P.) shima was shown to be a basal‐most linage within the included species  相似文献

Understanding genetic connectivity is fundamental for ecosystem-based management of marine resources. Here we investigate the metapopulation structure of the edible sea cucumber Holothuria edulis Lesson, 1830 across Okinawa Island, Japan. This species is of economic and ecological importance and is distributed from the Red Sea to Hawai‘i. We examined sequence variation in fragments of mitochondrial cytochrome oxidase subunit I (COI) and 16S ribosomal RNA (16S), and nuclear histone (H3) at six locations across Okinawa Island. We found higher haplotype diversity for mtDNA (COI: Hd = 0.69 and 16S: Hd = 0.67) and higher heterozygosity of nDNA (H3: H E = 0.39) in populations from the west coast of Okinawa compared to individuals from populations on the east coast (COI: Hd = 0.40; 16S: Hd = 0.21; H3: H E = 0.14). Overall population structure was significant (AMOVA results for COI: Φ ST = 0.49, P < 0.0001; 16S: Φ ST = 0.34, P < 0.0001; H3: Φ ST = 0.12, P < 0.0001). One population in the east, Uruma, showed elevated pairwise Φ ST values in comparisons with all other sites and a marked reduction of genetic diversity (COI: Hd = 0.25 and 16S: Hd = 0.24), possibly as a consequence of a shift to a more dominant asexual reproduction mode. Recent reports have indicated that coastal development in this area influences many marine organisms, and ecosystem degradation in this location could cause the observed decrease of genetic diversity and isolation of H. edulis in Uruma. Our study should provide valuable data to help with the urgently needed management of sea cucumber populations in Okinawa, and indicates particular attention needs to be paid to vulnerable locations.  相似文献

The widespread lycaenid butterfly Tongeia fischeri is distributed from eastern Europe to northeastern Asia and represented by three geographically isolated populations in Japan. In order to clarify the phylogeographic history of the species, we used sequences of three mitochondrial (COI, Cyt b and ND5) and two nuclear (Rpl5 and Ldh) genes of 207 individuals collected from 55 sites throughout Japan and five sites on the Asian continent. Phylogenetic trees and the median-joining network revealed six evolutionary mitochondrial haplotype clades, which corresponded to the geographic distribution of the species. Common ancestors of Japanese T. fischeri might have come to Japan during the mid-Pleistocene by multiple dispersals of continental populations, probably via a land bridge or narrow channel between western Japan and the Korean Peninsula. The geographical patterns of variation of mitochondrial and nuclear markers are discordant in northeastern Kyushu, possibly as a result of introgressive hybridization during the ancient contact between the Kyushu and Shikoku populations in the last glacial maximum. The phylogeographic pattern of T. fischeri in Japan are probably related to the geological history, Pleistocene climatic oscillations and distribution of the host plant.  相似文献

The dispersal of rice (Oryza sativa) following domestication influenced massive social and cultural changes across South, East, and Southeast (SE) Asia. The history of dispersal across islands of SE Asia, and the role of Taiwan and the Austronesian expansion in this process remain largely unresolved. Here, we reconstructed the routes of dispersal of O. sativa ssp. japonica rice to Taiwan and the northern Philippines using whole-genome resequencing of indigenous rice landraces coupled with archaeological and paleoclimate data. Our results indicate that japonica rice found in the northern Philippines diverged from Indonesian landraces as early as 3,500 years before present (BP). In contrast, rice cultivated by the indigenous peoples of the Taiwanese mountains has complex origins. It comprises two distinct populations, each best explained as a result of admixture between temperate japonica that presumably came from northeast Asia, and tropical japonica from the northern Philippines and mainland SE Asia, respectively. We find that the temperate japonica component of these indigenous Taiwan populations diverged from northeast Asia subpopulations at about 2,600 BP, whereas gene flow from the northern Philippines had begun before ∼1,300  BP. This coincides with a period of intensified trade established across the South China Sea. Finally, we find evidence for positive selection acting on distinct genomic regions in different rice subpopulations, indicating local adaptation associated with the spread of japonica rice.  相似文献

Ecosystem vulnerability to climate change remains elusive in the species-rich Taiwan-Japan archipelago. We predicted potential habitats (PHs) of ten dominant evergreen broad-leaved tree species by using the current and twenty potential climate change scenarios using generalised additive models. The presence/absence records of each species, extracted from vegetation database, were used as response variables. Four climatic and one spatial variables were used as explanatory variables. The results showed that the interaction terms of spatial variable, indicating historical range shifts or species interactions, restricted the distribution of all the target species as much as that by the each climatic variable. The PHs of all the target species were predicted to consistently increase, and in particular, to expand northward and upward to the cool temperate zone. However, the PHs were predicted to decrease within the range of 23.6–38.1 % in the Ryukyu Islands for Castanopsis sieboldii and Elaeocarpus japonica, respectively, and within the range of 32.4–42.3 % in Taiwan for Camellia japonica and Distylium racemosum, respectively. These findings suggest that the four species will be vulnerable at the southern range limits; however, the remaining six species will potentially increase within the PH areas in the future at all regions.  相似文献

The fauna of the nasocorine plant bug genus Campylomma Reuter from the Oriental Region, including subtropical Japanese Ryukyu Islands (Okinawa Island of Southwest Islands-group) and Taiwan is updated. Three new species are herein described, C. astica n. sp. (from Okinawa and Taoyuan, Taiwan), C. hibiscicola n. sp. (Bangkok, Thailand) and C. nanrenana n. sp. (Pingtung, Taiwan). Of these, C. astica and C. hibiscicola, were observed to have cryptic habitat-preference, inhabiting bracts, stipules or flower buds of the sea (or coastal) hibiscus, Hibiscus tiliaceus (L.) (Malvaceae), planted for landscaping at urbanized zones. An updated checklist of the 22 Oriental Campylomma species is provided.  相似文献

Mycorrhizal symbiosis often displays low specificity, except for mycoheterotrophic plants that obtain carbon from their mycorrhizal fungi and often have higher specificity to certain fungal taxa. Partially mycoheterotrophic (or mixotrophic, MX) plant species tend to have a larger diversity of fungal partners, e.g., in the genus Pyrola (Monotropoideae, Ericaceae). Preliminary evidence however showed that the Japanese Pyrola japonica has preference for russulacean fungi based on direct sequencing of the fungal internal transcribed spacer (ITS) region from a single site. The present study challenges this conclusion using (1) sampling of P. japonica in different Japanese regions and forest types and (2) fungal identification by ITS cloning. Plants were sampled from eight sites in three regions, in one of which the fungal community on tree ectomycorrhizal (ECM) tips surrounding P. japonica was also analyzed. In all, 1512 clone sequences were obtained successfully from 35 P. japonica plants and 137 sequences from ECM communities. These sequences were collectively divided into 74 molecular operational taxonomic units (MOTUs) (51 and 33 MOTUs, respectively). MOTUs from P. japonica involved 36 ECM taxa (96 % of all clones), and 17 of these were Russula spp. (76.2 % of all clones), which colonized 33 of the 35 sampled plants. The MOTU composition significantly differed between P. japonica and ECM tips, although shared species represented 26.3 % of the ECM tips community in abundance. This suggests that P. japonica has a preference for russulacean fungi.  相似文献

The prevalence of a 9-base-pair (bp) deletion between the mitochondrial cytochrome oxidase II (MTCOX*2) and lysine tRNA (MTTK) genes (region V) has been used to estimate the genetic relationships among Asian and Pacific populations. Many East Asian and Pacific Island populations have been examined previously, but the mitochondrial DNA (mtDNA) diversity of the intervening Indonesian archipelago has not previously been systematically examined. The 17,500 islands of Indonesia currently contain nearly 213 million people and extensive cultural, linguistic, and, presumably, genetic diversity. This study of 1091 individuals representing 15 ethnic groups is the most extensive mtDNA survey to date of the Indonesian archipelago. Six distinct length polymorphisms in region V were observed within these 15 populations. The 9-bp deletion was found in every population examined at frequencies comparable to those of previously examined East Asian populations and substantially lower than those in most Pacific Island populations. Despite the inclusion of Austronesian-speaking populations and a Papuan-speaking population, there was no statistically significant heterogeneity in the frequency of the 9-bp deletion among the 15 populations (p = 0.09). These data indicate that substantial gene flow occurred among the populations at some time in the past. Our observations of no significant correlations between genetic and geographic distances (r = -0.04, p = 0.53) coupled with the extensive cultural and linguistic differences currently within the archipelago suggest that little gene flow among neighboring populations has occurred recently.  相似文献

Many cases of introgressive hybridization have been reported among birds, particularly following introduction to the natural environment of individuals belonging to non-native similar taxa. This appears to be the case for common quail (Coturnix coturnix) in France where wild populations artificially come into contact with domesticated Japanese quail (Coturnix japonica) raised for meat and egg production but sometimes released for hunting purposes. In order to highlight the possible existence of gene flows between both taxa, a comparison of nuclear (25 microsatellite loci) and mitochondrial (sequencing and RFLP) DNA polymorphisms was performed on 375 common quails (from France, Spain and Morocco) and 140 Japanese quails (from France and Japan). Genetic diversity was assessed, and analyses (Factorial Correspondence Analysis, Bayesian admixture) of molecular polymorphisms revealed clear differentiation between the two taxa, making it possible to detect for hybrids among quails sampled in the wild. Eight birds expected to be common quail were found to be two pure Japanese quail, one probable backcross to C. japonica, three F1/F2 hybrids, and two probable backcrosses to Coturnix coturnix. These results show that Japanese quails were released and suggest that the two taxa hybridize in the wild. They confirm the urgent need for preventing the release of pure Japanese or hybrid quails to preserve the genetic integrity of C. coturnix. The tools developed for this study should be useful for accurate monitoring of wild quail populations within the framework of avifauna management programs.  相似文献

We examined the utility of DNA barcode data for assessing genetic diversity of the tiny dragonfly Nannophya pygmaea Rambur in Asia. Data analyses inferred from the barcode region of cytochrome oxidase subunit I (COI) were performed with Malaysian N. pygmaea, along with the existing COI haplotypes distributed in Asia. We applied four species delimitation analyses [automatic barcode gap discovery (ABGD), generalised mixed yule coalescent (GMYC), poisson tree processes maximum likelihood (PTP_ML) and poisson tree processes simple heuristic solutions (PTP_sh)] to investigate potential lineages in this geographically widespread species. Based on our dataset, we provisionally recognize four distinct lineages or operational taxonomic units of N. pygmaea, which were represented by the taxa from Japan/Korea, China/Laos/Taiwan, Malaysia and Vietnam, respectively. Phylogenetic analyses showed two well-supported assemblages of N. pygmaea: one restricted to the taxa from Malaysia and Vietnam; and the other covering all populations further north (i.e., China, Japan, Korea, Laos and Taiwan). An extraordinarily high degree of genetic distance (up to >12 %) was detected between these two assemblages—suggesting they represent two separate species.  相似文献
