目的:本研究利用线粒体细胞色素C氧化酶亚基I基因(CO1)的一段保守区域作为DNA条形码技术的研究序列,探讨DNA条形码技术对中缅树鼩隆安种群和昆明种群进行分类鉴定的可行性。方法:对22只广西隆安树鼩和21只昆明树鼩样本的CO1基因进行PCR扩增、测序,应用MEGA V5软件对序列进行比对及分析其遗传距离,采用NJ法构建系统发育树。结果:中缅树鼩种群中,隆安种群、昆明种群和海南亚种的种内遗传距离为0.00%-0.79%,种群间遗传距离为9.71%-13.59%,中缅树鼩与普通树鼩的种间遗传距离为20.43%-24.11%,存在条形码间隔。系统发育树显示:隆安种群、昆明种群及海南亚种分别聚为一小支,分支置信度高达100%。结论:本研究结果表明DNA条形码技术有助于树鼩种群和亚种的分类鉴定,经CO1基因的测序分析证实广西隆安树鼩和昆明树鼩分属不同的种群。 相似文献

We studied sequence variation in the mitochondrial gene cytochrome c oxidase subunit I (COI) for 135 individuals from eight Mediterranean populations of the colonial ascidian Pycnoclavella communis across most of its presently known range of distribution in the Mediterranean. Three haplotypes from Atlantic locations were also included in the study. Phylogenetic, phylogeographic and population genetic analyses were used to unravel the genetic variability within and between populations. The study revealed 32 haplotypes for COI, 29 of them grouped within two Mediterranean lineages of P. communis (mean nucleotide divergence between lineages was 8.55%). Phylogenetic and network analyses suggest the possible existence of cryptic species corresponding to these two lineages. Population genetic analyses were restricted to the five populations belonging to the main genetic lineage, and for these localities we compared the information gleaned from COI sequence data and from eight microsatellite loci. A high genetic divergence between populations was substantiated using both kinds of markers (COI, global Fst=0.343; microsatellite loci, global Fst=0.362). There were high numbers of private haplotypes (COI) and alleles (microsatellites) in the populations studied. Restricted gene flow and inbreeding occur in the present range of distribution of the species. Microsatellite loci showed a strong incidence of failed amplifications, which we attribute to the marked intraspecies variability that hampered the application of these highly specific markers. Our results show important genetic variability at all levels studied, from within populations to between basins, possibly coupled to speciation processes. This variability is attributable to restricted gene flow among populations due to short-distance dispersal of the larvae. 相似文献

The population genetics study is crucial as it helps in understanding the epidemiological aspects of dengue and help improving a vector control measures. This research aims to investigate the population genetics structure of two common species of Aedes mosquitoes in Penang; Aedes aegypti and Aedes albopictus using Cytochrome Oxidase I (COI) mitochondrial DNA (mtDNA) marker. Molecular investigations were derived from 440 bp and 418 bp mtDNA COI on 125 and 334 larvae of Aedes aegypti and Aedes albopictus respectively, from 32 locations in Penang. All samples were employed in the BLASTn for species identification. The haplotype diversity, nucleotide diversity, neutrality test and mismatch distribution analysis were conducted in DnaSP version 5.10.1. AMOVA analysis was conducted in ARLEQUIN version 3.5 and the phylogenetic reconstructions based on maximum likelihood (ML) and neighbor-joining (NJ) methods were implemented in MEGA X. The relationships among haplotypes were further tested by creating a minimum spanning tree using Network version 4.6.1. All samples were genetically identified and clustered into six distinct species. Among the species, Ae. albopictus was the most abundant (67.2%), followed by Ae. aegypti (25.2%) and the rest were counted for Culex sp. and Toxorhynchites sp. Both Ae. aegypti and Ae. albopictus show low nucleotide diversity (π) and high haplotype diversity (h), while the neutrality test shows a negative value in most of the population for both species. There are a total of 39 and 64 haplotypes recorded for Ae. aegypti and Ae. albopictus respectively. AMOVA analysis revealed that most of the variation occurred within population for both species. Mismatch distribution analysis showed bimodal characteristic of population differentiation for Ae. aegypti but Ae. albopictus showed unimodal characteristics of population differentiation. Genetic distance based on Tamura-Nei parameter showed low genetic divergent within population and high genetic divergent among population for both species. The maximum likelihood tree showed no obvious pattern of population genetic structure for both Ae. aegypti and Ae. albopictus from Penang and a moderate to high bootstrap values has supported this conclusion. The minimum spanning network for Ae. aegypti and Ae. albopictus showed five and three dominant haplotypes respectively, which indicates a mixture of haplotypes from the regions analysed. This study revealed that there is no population genetic structure exhibited by both Ae. aegypti and Ae. albopictus in Penang. Mutation has occurred rapidly in both species and this will be challenging in controlling the populations. However, further analysis needed to confirm this statement. 相似文献

In order to determine how informative a set of microsatellites from tomato is across the genus Lycopersicon, 17 microsatellite loci, derived from regions in and around genes, were tested on 31 accessions comprising the nine species
of the genus. The microsatellite polymorphisms were used to estimate the distribution of diversity throughout the genus and
to evaluate the efficacy of microsatellites for establishing species relationships in comparison with existing phylogeny reconstructions.
Gene diversity and genetic distances were calculated. A high level of polymorphism was found, as well as a large number of
alleles unique for species. The level of polymorphism detected with the microsatellite loci within and among species was highly
correlated with the respective mating systems, cross-pollinating species having a significantly higher gene diversity compared
to self-pollinating species. In general, microsatellite-based trees were consistent with a published RFLP-based dendrogram
as well as with a published classification based on morphology and the mating system. A tree constructed with low-polymorphic
loci (gene diversity <0.245) was shown to represent a more-reliable topology than a tree constructed with more-highly polymorphic
loci.

We investigated potential effects of nest site and landscape scale factors, including anthropogenic disturbance and habitat patchiness, on the nesting success of a reintroduced population of northern aplomado falcons (Falco femoralis septentrionalis) in southern Texas. We monitored 62 nesting attempts during 2002–2004 in the Lower Rio Grande Valley. We developed hierarchical models describing daily nest survival rates (DSR) and compared the models using a Bayesian approach in R and WinBUGS. We considered possible effects of nest age, temporal trends, nest site variables, landscape structure, territory (a random effect), and 3 measures of anthropogenic disturbance: distance to paved road, proximity to power pole, and nocturnal light intensity. Whether evaluated by Deviance Information Criterion (DIC) scores or the models' overall posterior probabilities as estimated with a reversible jump Markov Chain Monte Carlo algorithm, none of our landscape or disturbance measures affected DSR. Rather, variation in DSR was best described by nest height, overhead cover, and nest source (artificial or natural). These nest site level factors may be manipulated by managers through provision of artificial nests. We recommend that artificial nests continue to be provided, as such nests are highly successful when located on moderately tall substrates, and they permit researchers to access nest contents for population monitoring. © 2011 The Wildlife Society. 相似文献

The genetic structure of a stream-dwelling fish, the Greenside Darter, Etheostoma blennioides, is described from variation at nine microsatellite loci in 26 populations in the northern-most portions of the species’ range
in southern Ontario, Canada in two sampling years. We found relatively high levels of genetic structure at the among- and
within-watershed scales, with some watersheds and populations exhibiting very high divergence. The Ausable River populations
were especially isolated, containing distinct populations of potential conservation concern. Temporal replicates at selected
localities showed evidence of substantial temporal variation in genetic structure, perhaps resulting from movement among sites.
We found strong evidence for an effect of river barriers (dams and weirs) on dispersal measured by genotype assignment techniques.
However, we found no bias in upstream vs downstream dispersal. Significant isolation-by-distance relationships in both sample
years indicate that river distance is an important factor regulating gene flow in these watersheds. The Canadian Greenside
Darter populations are expanding their range into more northerly watersheds, but also show substantial within-watershed genetic
structure despite substantial dispersal. 相似文献

This study utilized genetic and morphometric approaches to assess the molecular and morphometric differentiation among commercially important species of mud crab. Molecular investigations were derived from 542 bp mitochondrial DNA COI on 249 individuals within genus Scylla from nine states in Malaysia represents four marine regions; South China Sea, Sulu Sea, Straits of Singapore and Straits of Malacca. Four specimens were obtained from Indonesia to give a robust analysis in this study. For species delimitation, Automatic Barcode Gap Discovery (ABGD) method on a web interface was employed. Analysis on phylogenetics was implemented utilizing Neighbour joining (NJ) and Maximum Parsimony (MP) methods. The inter- and intraspecies genetic distances (Ds) was computed using Kimura 2-parameter distance and executed in MEGA version 5.05. All samples were genetically and morphologically identified and clustered into four distinct species. Among the species, S. olivacea was the most abundant (n = 111), on the other hand the occurrence of S. paramamosain in Malaysia was very low (n = 29). No single individual of S. serrata from Malaysia was recorded in this study. Both genetic distance and phylogenetic approaches exhibited a correlative monophyletic association among all specimens analysed. This present study is crucial as it reports the reassessment of all species within genus Scylla in Malaysia, eventually could be employed as a reference source for subsequent research mainly on mariculture and other conservation efforts for the species. 相似文献

Characterization and genetic mapping of simple repeat sequences in the tomato genome 总被引:18,自引:0,他引:18
Tomato genomic libraries were screened for the presence of simple sequence repeats (SSRs) with seventeen synthetic oligonucleotide probes, consisting of 2- to 5-basepair motifs repeated in tandem. GAn and GTn sequences were found to occur most frequently in the tomato genome (every 1.2 Mb), followed by ATTn and GCCn (every 1.4 Mb and 1.5 Mb, respectively). In contrast, only ATn and GAn microsatellites (n > 7) were found to be frequent in the GenBank database, suggesting that other motifs may be preferentially located away from genes. Polymorphism of microsatellites was measured by PCR amplification of individual loci or by Southern hybridization, using a set of ten tomato cultivars. Surprisingly, only two of the nine microsatellite clones surveyed (five GTn, three GAn and one ATTn), showed length variation among these accessions. Polymorphism was also very limited betweenLycopersicon esculentum andL. pennelli, two distant species. Southern analysis using the seventeen oligonucleotide probes identified GATAn and GAAAn as useful motifs for the detection of multiple polymorphic fragments among tomato cultivars. To determine the structure of microsatellite loci, a GAn probe was used for hybridization at low stringency on a small insert genomic library, and randomly selected clones were analyzed. GAn based motifs of increasing complexity were found, indicating that simple dinucleotide sequences may have evolved into larger tandem repeats such as minisatellites as a result of basepair substitution, replication slippage, and possibly unequal crossing-over. Finally, we genetically mapped loci corresponding to two amplified microsatellites, as well as nine large hypervariable fragments detected by Southern hybridization with a GATA8 probe. All loci are located around putative tomato centromeres. This may contribute to understanding of the structure of centromeric regions in tomato. 相似文献
