Protein-protein interactions play a key role in biological processes. Identifying the interacting residues is a first step toward understanding these interactions at a structural level. In this study, the interface prediction program WHISCY is presented. It combines surface conservation and structural information to predict protein-protein interfaces. The accuracy of the predictions is more than three times higher than a random prediction. These predictions have been combined with another interface prediction program, ProMate [Neuvirth et al. J Mol Biol 2004;338:181-199], resulting in an even more accurate predictor. The usefulness of the predictions was tested using the data-driven docking program HADDOCK [Dominguez et al. J Am Chem Soc 2003;125:1731-1737] in an unbound docking experiment, with the goal of generating as many near-native structures as possible. Unrefined rigid body docking solutions within 10 A ligand RMSD from the true structure were generated for 22 out of 25 docked complexes. For 18 complexes, more than 100 of the 8000 generated models were correct. Our results demonstrates the potential of using interface predictions to drive protein-protein docking.  相似文献

The extent of insertion of beta-strand s4A into sheet A in intact serpin alpha 1-proteinase inhibitor (alpha 1PI has been probed by peptide annealing experiments [Schulze et al. (1990) Eur. J. Biochem. 194, 51-56]. Twelve synthetic peptides of systematically varied length corresponding in sequence to the unprimed (N-terminal) side of the active site loop were complexed with alpha 1PI. The complexes were then characterized by circular dichroism spectroscopy and tested for inhibitory activity. Four peptides formed complexes which retained inhibitory activity, one of which was nearly as effective as the native protein. Comparison with the three dimensional structures of cleaved alpha 1PI [L?bermann et al. (1984) J. Mol. Biol. 177, 531-556] and plakalbumin [Wright et al. (1990) J. Mol. Biol. 213, 513-528] supports a model in which alpha 1PI requires the insertion of a single residue, Thr345, into sheet A for activity.  相似文献

In this article we use the published heat capacity data of Dragan et al. [A.I. Dragan, et al., The energetics of specific binding of AT-hooks from HMGA1 to target DNA, J. Mol. Biol. 327 (2003) 393-411] on the association of proteins with DNA duplexes to construct enthalpy probability distributions for the protein/DNA complexes formed in these systems. We first analyze the multistep equilibrium that determines the species concentrations in this system to determine whether or not the DNA-peptide complex goes cleanly to DNA single-strands and peptide. Using the heat capacity data for this case we employ the maximum-entropy method to construct enthalpy probability distribution functions for the species involved in this equilibrium. We find that the distribution functions for this system clearly show bimodal behavior indicating a two-state transition from complex to non-complex form.  相似文献

We present a general approach to the design, docking, and virtual screening of multiple combinatorial libraries against a family of proteins. The method consists of three main stages: docking the scaffold, selecting the best substituents at each site of diversity, and comparing the resultant molecules within and between the libraries. The core "divide-and-conquer" algorithm for side-chain selection, developed from an earlier version (Sun et al., J Comp Aided Mol Design 1998;12:597-604), provides a way to explore large lists of substituents with linear rather than combinatorial time dependence. We have applied our method to three combinatorial libraries and three serine proteases: trypsin, chymotrypsin, and elastase. We show that the scaffold docking procedure, in conjunction with a novel vector-based orientation filter, reproduces crystallographic binding modes. In addition, the free-energy-based scoring procedure (Zou et al., J Am Chem Soc 1999;121:8033-8043) is able to reproduce experimental binding data for P1 mutants of macromolecular protease inhibitors. Finally, we show that our method discriminates between a peptide library and virtual libraries built on benzodiazepine and tetrahydroisoquinolinone scaffolds. Implications of the docking results for library design are explored.  相似文献

Association rate constants for antigen/antibody associations have been computed by Brownian Dynamics simulations of D. L. Ermak and J. A. McCammon, J. Chem. Phys. 69:1352-1360, 1978. The model of monoclonal antibody (mAb) D44.1 is based on crystallographic data (B. C. Braden et al., J. Mol. Biol. 243:767-781, 1994). Electrostatic forces that steer the antigen to the antibody-combining site are computed by solving the linearized Poisson-Boltzmann equation. D44. 1-HEL complex displays very similar association motifs to a related anti-lysozyme antibody, HyHEL-5-HEL system. The computed association rate constants are comparable in the two systems, although the experimental affinity constants differ by three orders of magnitude (D. Tello et al., Biochem. Soc. Trans. 21:943-946, 1993; K. A. Hibbits et al., Biochemistry. 33:3584-3590, 1994). Simulations suggest that the origin of the differences in the affinity come from dissociation rate constants. We have also carried out simulation experiments on a number of mutant antibody fragment-HEL associations to address the role of electrostatics and, to a limited extent, the orientational aspects of association.  相似文献

When classical, Nuclear Overhauser Effect (NOE)-based approaches fail, it is possible, given high-resolution structures of the free molecules, to model the structure of a complex in solution based solely on chemical shift perturbation (CSP) data in combination with orientational restraints from residual dipolar couplings (RDCs) when available. RDCs can be incorporated into the docking following various strategies: as direct restraints and/or as intermolecular intervector projection angle restraints (Meiler et al., J Biomol NMR 2000;16:245-252). The advantage of the latter for docking is that they directly define the relative orientation of the molecules. A combined protocol in which RDCs are first introduced as intervector projection angle restraints and at a later stage as direct restraints is shown here to give the best performance. This approach, implemented in our information-driven docking approach HADDOCK (Dominguez et al., J Am Chem Soc 2003;125:1731-1737), is used to determine the solution structure of the Lys48-linked di-ubiquitin, for which chemical shift mapping, RDCs, and (15)N-relaxation data have been previously obtained (Varadan et al., J Mol Biol 2002;324:637-647). The resulting structures, derived from CSP and RDC data, are cross-validated using (15)N-relaxation data. The solution structure differs from the crystal structure by a 20 degrees rotation of the two ubiquitin units relative to each other.  相似文献

In this work, we developed a protein-specifically adapted scoring function and applied it to the reranking of protein-protein docking solutions generated with a conventional docking program. The approach was validated using experimentally determined structures of the bacterial HPr-protein in complex with four structurally nonhomologous binding partners as an example. A sufficiently large data basis for the generation of protein-specifically adapted pair potentials was generated by modeling all orthologous complexes for each type of interaction resulting in a total of 224 complexes. The parameters for potential generation were systematically varied and resulted in a total of 66,132 different scoring functions that were tested for their ability of successful reranking of 1000 docking solutions generated from modeled structures of the unbound binding partners. Parameters that proved critical for the generation of good scoring functions were the distance cutoff used for the generation of the pair potential, and an additional cutoff that allows a proper weighting of conserved and nonconserved contacts in the interface. Compared to the original scoring function, application of this novel type of scoring functions resulted in a significant accumulation of acceptable docking solutions within the first 10 ranks. Depending on the type of complex investigated one to five acceptable complex geometries are found among the 10 highest-ranked solutions and for three of the four systems tested, an acceptable solution was placed on the first rank.  相似文献

Multiple near-optimal conformations of protein-ligand complexes provide a better chance for accurate representation of biomolecular interactions, compared with a single structure. We present ISE-dock--a docking program which is based on the iterative stochastic elimination (ISE) algorithm. ISE eliminates values that consistently lead to the worst results, thus optimizing the search for docking poses. It constructs large sets of such poses with no additional computational cost compared with single poses. ISE-dock is validated using 81 protein-ligand complexes from the PDB and its performance was compared with those of Glide, GOLD, and AutoDock. ISE-dock has a better chance than the other three to find more than 60% top single poses under RMSD = 2.0 A and more than 80% under RMSD = 3.0 A from experimental. ISE alone produced at least one 3.0 A or better solutions among the top 20 poses in the entire test set. In 98% of the examined molecules, ISE produced solutions that are closer than 2.0 A from experimental. Paired t-tests (PTT) were used throughout to assess the significance of comparisons between the performances of the different programs. ISE-dock provides more than 100-fold docking solutions in a similar time frame as LGA in AutoDock. We demonstrate the usefulness of the large near optimal populations of ligand poses by showing a correlation between the docking results and experiments that support multiple binding modes in p38 MAP kinase (Pargellis et al., Nat Struct Biol 2002;9:268-272] and in Human Transthyretin (Hamilton, Benson, Cell Mol Life Sci 2001;58:1491-1521).  相似文献

The non-specific DNA binding of CRP and its N-terminal core, alpha CRP, to a 298 base pair DNA fragment, in the presence and absence of cAMP, has been studied using the nitrocellulose filter binding technique and analysed quantitatively using the theory of Clore et al. [J. Mol. Biol. (1982) 155, 447-466]. It is shown that both CRP and alpha CRP bind cooperatively to DNA. At an ionic strength of 100 mM and pH 7.5, the intrinsic equilibrium association constant for the binding of alpha CRP to DNA is approximately 10-times smaller than that for CRP, but the cooperativity parameter is approximately 17-times larger for alpha CRP than CRP. cAMP exerts its effect solely on the intrinsic equilibrium constant and does not alter the cooperativity. In the case of alpha CRP, cAMP reduces the intrinsic equilibrium association constant by a factor of 3, in contrast to the case of CRP where cAMP increases it by a factor of 3. The possible location of the DNA binding site present in the N-terminal core of CRP is discussed in the light of crystallographic data on the cAMP . CRP complex [McKay et al. (1982) J. Biol.
