The Gō-like models of proteins are constructed based on the knowledge of the native conformation. However, there are many possible choices of a Hamiltonian for which the ground state coincides with the native state. Here, we propose to use experimental data on protein stretching to determine what choices are most adequate physically. This criterion is motivated by the fact that stretching processes usually start with the native structure, in the vicinity of which the Gō-like models should work the best. Our selection procedure is applied to 62 different versions of the Gō model and is based on 28 proteins. We consider different potentials, contact maps, local stiffness energies, and energy scales—uniform and nonuniform. In the latter case, the strength of the nonuniformity was governed either by specificity or by properties related to positioning of the side groups. Among them is the simplest variant: uniform couplings with no i, i + 2 contacts. This choice also leads to good folding properties in most cases. We elucidate relationship between the local stiffness described by a potential which involves local chirality and the one which involves dihedral and bond angles. The latter stiffness improves folding but there is little difference between them when it comes to stretching.  相似文献

The complementary fragments of human Hb α, α1–30, and α31–141 are spliced together by V8 protease in the presence of 30%n-propanol to generate the full-length molecule (Hb α-semisynthetic reaction). Unlike the other protease-catalyzed protein/peptide splicing reactions of fragment complementing systems, the enzymic condensation of nonassociating segments of Hb α is facilitated by the organic cosolvent induced α-helical conformation of product acting as the “molecular trap” of the splicing reaction. The segments α24–30 and α31–40 are the shortest complementary segments that can be spliced by V8 protease. In the present study, the chemistry of the contiguous segment (product) α24–40 has been manipulated by engineering the amino acid replacements to the positions α27 and α31 to delineate the structural basis of the molecular trap. The location of Glu27 and Arg31 residues in the contiguous segment α24–40 (as well as in other larger segments) is ideal to generate (i, i+4) side-chain carboxylate-guanidino interaction in its α-helical conformation. The amino acid residue replacement studies have confirmed that the side chains at α27 and α31 facilitate the semisynthetic reaction. The relative influence of the substitute at these sites on the splicing reaction depends on the chemical nature of the side chain and the location. The γ-carboxylate guanidino side-chain interaction appears to contribute up to a maximum of 85% of the thermodynamic stability of the molecular trap. The studies also demonstrate that the thermodynamic stability of the molecular trap is determined by two interdependent conformational aspects of the peptide. One is an amino acid-sequence-specific event that facilitates the induction of an α-helical conformation to the contiguous segment in the presence of organic cosolvent that imparts some amount of protease resistance to Glu30-Arg31 peptide bond. The second structural aspect is a site-specific event, ani, i+4 side-chain interaction in the α-helical conformation of the peptide which imparts an additional thermodynamic stability to the molecular trap. The results suggest that conformationally driven “molecular traps” of protease-mediated ligation reactions of peptides could be designed into products to facilitate the modular assembly of peptides/proteins.  相似文献

Proteins have important functional roles in the body, which can be altered in disease states. The eye is a complex organ rich in proteins; in particular, the anterior eye is very sophisticated in function and is most commonly involved in ophthalmic diseases. Proteomics, the large scale study of proteins, has greatly impacted our knowledge and understanding of gene function in the post-genomic period. The most significant breakthrough in proteomics has been mass spectrometric identification of proteins, which extends analysis far beyond the mere display of proteins that classical techniques provide. Mass spectrometry functions as a "mass analyzer" which simplifies the identification and quantification of proteins extracted from biological tissue. Mass spectrometric analysis of the anterior eye proteome provides a differential display for protein comparison of normal and diseased tissue. In this article wepresent the key proteomic findings in the recent literature related to the cornea, aqueous humor, trabecular meshwork, iris, ciliary body and lens. Through this we identified unique proteins specific to diseases related to the anterior eye.  相似文献

CIRL-1 also called latrophilin 1 or CL belongs to the family of adhesion G protein-coupled receptors (GPCRs). As all members of adhesion GPSR family CIRL-1 consists of two heterologous subunits, extracellular hydrophilic p120 and heptahelical membrane protein p85. Both CIRL-1 subunits are encoded by one gene but as a result of intracellular proteolysis of precursor, mature receptor has two-subunit structure. It was also shown that a minor portion of the CIRL-1 receptor complexes dissociates, producing the soluble receptor ectodomain, and this dissociation is due to the second cleavage at the site between the site of primary proteolysis and the first transmembrane domain. Recently model of independent localization p120 and p85 on the cell surface was proposed. In this article we evaluated the amount of p120-p85 complex still presented on the cellular membrane and confirmed that on cell surface major amount of mature CIRL-1 presented as a p120-p85 subunit complex.  相似文献

Wing motion of a dragonfly in the maneuvering flight, which was measured by Wang et al. was investigated. Equations of motion for a maneuvering flight of an insect were derived. These equations were applied for analyzing the maneuvering flight. Inertial forces and moments acting on a body and wings were estimated by using these equations and the measured motions of the body and the wings. The results indicated the following characteristics of this flight: ( 1 ) The phase difference in flapping motion between the two fore wings and two hind wings, and the phase difference between the flapping motion and the feathering motion of the four wings are equal to those in a steady forward flight with the maximum efficiency. (2)The camber change and the feathering motion were mainly controlled by muscles at the wing bases.  相似文献

The study of the geometry and folding pattern of leaves of Mimosa pudica,referred as Sensitive Plant,reveals some of the peculiar characteristics during folding and unfolding. When the leaf is touched,it quickly folds its leaflets and pinnae and droops downward at the petiole attachment. High-resolution ultrasonic spectroscopy (HR–US) was applied for real-time analysis of enzymatic hydrolysis of cellobiose by a β-glucosidase from Aspergillus niger (Novozyme 188) at 50 °C and pH 4.9. This technique is noninvasive, it does not require optical transparency and is suitable to continuously monitor the time dependence of the reaction progress in a broad range of experimental conditions. The time profiles of the amount of glucose released and the reaction rate were obtained from the time profile of ultrasonic velocity. The results are in good agreement with a discontinuous glucose assay (hexokinase method). The kinetic parameters of the reaction were estimated by fitting the ultrasonic time profiles of the reaction rates to several inhibition models. In addition, the equilibrium constant for the reaction of hydrolysis of cellobiose and the molar Gibbs free energy of hydrolysis were determined from the ultrasonic time profiles of concentration of glucose in the reverse reaction (glucose condensation). The results suggest the existence of more complex mechanisms regulating the activity of cellobiase than the combination of simple inhibitions. An extended kinetic model based on two sites for the competitive inhibitor (glucose) is proposed.  相似文献

Using molecular dynamical computer simulations (MD) the dynamics of kinetic processes in zeolites will be discussed on a molecular level. Small changes in lattice parameters can cause dramatical changes in the diffusion coefficient. The presence of cations Na+, Ca2+ also strongly influences the diffusion. Changes of the self-diffusivities will be discussed that appear if a vibrating lattice instead of a rigid one is used. Nonequilibrium simulations show the correlation between transport-diffusion and self-diffusion in zeolites.  相似文献

Studies of the movements and home-ranges of houbara bustards (Chlamydotis undulata undulata) showed sexual and seasonal differences in the use of space, with a polygynous mating system similar to an ‘exploded-lek’ or a ‘resource-defence-polygyny’, that remains undefined. We used the arthropod biomass as an index of the trophic quality of six defined habitats and we radio-tracked 7 females and 13 males to test whether sexual and seasonal variations in habitat use were related to resource availability, and to verify if critical resources for breeding females were monopolised by males. We analysed habitat selection in both sexes separately. We used the habitat type composition of buffer zones around radio-locations to study annual and seasonal habitat selection and to identify preferred habitats, using the chi-square goodness-of-fit test. Habitat use between sexes and between seasons were compared using MANOVA based on log-ratios of habitat proportions. During the year, and in each season, both sexes appeared to be significantly selective for habitats in comparison to their availability. But males avoided esparto grass, while females used all habitats. Habitat use differed between sexes in the breeding season, but not in the non-breeding season. In spring, when food resources were abundant and uniformly distributed in space, males preferred ‘temporarily flooded areas’ and females preferred ‘reg with tall perennials’ that offered both food and cover for brooding. Critical resources were not monopolised by males and the mating system fulfilled the definition of the ‘exploded-lek’. Leks are key sites for reproduction and should be considered as priority areas in further conservation plans.  相似文献

The presence of a mosaic of habitats, largely determined by sea urchin grazing, across shallow rocky reefs may potentially influence in differences in the distribution patterns of invertebrates. The aim of this paper was to assess, using a correlative approach, whether the type of habitat influences the abundance patterns of holothurians in the eastern Atlantic. We hypothesized that abundances of large (> 10 cm) holothurians varied among four types of habitat (3 vegetated habitats with low abundances of the sea urchin D. antillarum vs. ‘barrens’ with hyperabundances of sea urchins), and that these differences were consistent at a hierarchy of spatial scales, including two islands and several replicated sites within each type of habitat and island. Three species of large holothurians were found, accounting for a total of 300 specimens. We found remarkable differences in abundances of holothurians between the ‘barrens’ and the three vegetated habitats. This pattern was strongest for the numerically dominant species, Holothuria sanctorii. Total abundances of holothurians were between 5 and 46 times more abundant in ‘barrens’ compared with the vegetated habitats. Inter-habitat differences were species-specific with some inconsistent patterns from one island to the other. The total abundances of holothurians tended to increase with the abundance of sea urchins within ‘barrens’. Our study suggests that there may be a link, at least for the dominant species Holothuria sanctorii, between the distribution and abundances of large holothurians and the habitat across shallow-waters of the eastern Atlantic.  相似文献

This paper tests the applicability of the Functional Habitat Concept (FHC) to a lowland tropical river in Australia. The underlying tenet of the FHC is that in-stream hydrological and physical processes form distinct habitats, and where these habitats support distinct macroinvertebrate assemblages they are considered ‘functional’ habitats. This concept has been employed in the northern hemisphere as a tool for river restoration and management, especially where habitats are easier to manage than species, but the FHC has yet to be tested in Australia. This study reports the application of the FHC to the regulated Lower Ord River (LOR) in the remote far north of Western Australia. Seven ‘potential’ in-stream habitat units were identified on the basis of their physical properties. Multivariate and species preference analysis of macroinvertebrate data indicated that these habitats supported six distinct macroinvertebrate assemblages, providing six ‘functional’ habitats (gravel runs and rock rapids, sand margins, mud/silt margins, flooded riparian vegetation, emergent vegetation, and submerged macrophyte beds). Macroinvertebrate preferences for particular habitats reflected the broad ecology and life-history characteristics of the species, which in turn reflected the physical attributes of the habitats. We argue that in a region where the fauna has been little studied, and for which there is little ecological information, the FHC is a valuable approach. For a river that is facing increased water abstraction, the FHC potentially aids in the preservation of macroinvertebrate diversity as it identifies critical functional habitats for managers to maintain. In our previous report [Aita, T., Morinaga, S., Hosimi, Y., 2004. Thermodynamical interpretation of evolutionary dynamics on a fitness landscape in an evolution reactor I. Bull. Math. Biol. 66, 1371–1403], an analogy between thermodynamics and adaptive walks on a Mt. Fuji-type fitness landscape in an artificial selection system was presented. Introducing the ‘free fitness’ as the sum of a fitness term and an entropy term and ‘evolutionary force’ as the gradient of free fitness on a fitness coordinate, we demonstrated that the adaptive walk (=evolution) is driven by the evolutionary force in the direction in which free fitness increases. In this report, we examine the effect of various modifications of the original model on the properties of the adaptive walk. The modifications were as follows: first, mutation distance d was distributed obeying binomial distribution; second, the selection process obeyed the natural selection protocol; third, ruggedness was introduced to the landscape according to the NK model; fourth, a noise was included in the fitness measurement. The effect of each modification was described in the same theoretical framework as the original model by introducing ‘effective’ quantities such as the effective mutation distance or the effective screening size.  相似文献

I examine the evolution of alternate genotypes that use two habitats that differ in vegetative cover, focusing on the interplay between ecological dynamics of the community and changes in selective advantage. Facultative habitat choice can stabilize a predator population that would cycle if isolated in the more open habitat. This has important implications for the evolution of habitat use strategies. Local stability arising from facultative habitat use allows any number of behavioural genotypes to co-exist: selective use of the open habitat, selective use of the dense habitat, opportunistic use of both habitats in proportion to availability, and facultative switching between habitats to maximize energy gain. Co-existence occurs because the fitness landscape is flat at the ecological equilibrium imposed by the facultative genotype. In contrast, ecological instability favours the evolution of genotypes with behavioural flexibility to avoid being in the wrong place at the wrong time or selective exploitation of one of the habitats. Uncertain information about habitat quality erodes the adaptive advantage of otherwise optimal behaviours, favouring a bet-hedging behavioural strategy synonymous with partial habitat preferences. These results suggest that ecological dynamics could have a strong influence on behavioural heterogeneity within forager populations and that a mixed ESS for habitat use should predominate.  相似文献

Fish Assemblages in Different Shallow Water Habitats of the Venice Lagoon   总被引:2,自引:0,他引:2  
The small-sized fish assemblages of the Venice Lagoon were investigated and compared among five shallow subtidal habitats (seagrass beds, sparsely vegetated habitats, unvegetated sand bottoms, mudflats and saltmarsh creeks) in the Northern lagoon basin. Sampling was carried out seasonally (Spring, Summer and Autumn of 2002) in 4–7 stations for each habitat type, by means of a fine-mesh, small beach seine. Two-way analysis of variance was applied to assess the differences in species richness, fish diversity, density and standing stock amongst habitats, whereas fish assemblage composition was investigated by using multivariate analyses (MDS, ANOSIM, SIMPER). The analyses indicated that seagrass beds and saltmarsh creeks are relevant shallow habitats in structuring the small-sized fish assemblages of the Venice Lagoon, supporting specialized and recognizable fish assemblages. Those in seagrass beds, in particular, were characterized by higher species richness and standing stock with respect to all the others. The structuring role of these habitats was discussed in terms of both habitat complexity and degree of confinement. In contrast, sandy bottoms, mudflats and sparsely vegetated habitats were identified as “transition” habitats, with highly variable fish assemblages, influenced by the contribution of the adjacent habitats, and acting probably as both ‘buffer zones’ between the other habitats and migration routes for many fish species in the lagoon.  相似文献

Invasion ecology has been criticised for its lack of general principles. To explore this criticism, we conducted a meta-analysis that examined characteristics of invasiveness (i.e. the ability of species to establish in, spread to, or become abundant in novel communities) and invasibility (i.e. the susceptibility of habitats to the establishment or proliferation of invaders). There were few consistencies among invasiveness characteristics (3 of 13): established and abundant invaders generally occupy similar habitats as native species, while abundant species tend to be less affected by enemies; germination success and reproductive output were significantly positively associated with invasiveness when results from both stages (establishment/spread and abundance/impact) were combined. Two of six invasibility characteristics were also significant: communities experiencing more disturbance and with higher resource availability sustained greater establishment and proliferation of invaders. We also found that even though ‘propagule pressure’ was considered in only ~29% of studies, it was a significant predictor of both invasiveness and invasibility (55 of 64 total cases). Given that nonindigenous species are likely introduced non-randomly, we contend that ‘propagule biases’ may confound current paradigms in invasion ecology. Examples of patterns that could be confounded by propagule biases include characteristics of good invaders and susceptible habitats, release from enemies, evolution of ‘invasiveness’, and invasional meltdown. We conclude that propagule pressure should serve as the basis of a null model for studies of biological invasions when inferring process from patterns of invasion. In depth studies of patterns of extinction are fundamental to understand species vulnerability, in particular when population extinctions are not driven by habitat loss, but related to subtle changes in habitat quality and are due to ‘unknown causes’. We used a dataset containing over 160,000 non-duplicate individual records of occurrence (referred to 280 butterflies and 43 zygenid moths), and their relative extinction data, to carry out a twofold analysis. We identified ecological preferences that influence extinction probability, and we analysed if all species were equally vulnerable to the same factors. Our analyses revealed that extinctions were non-randomly distributed in space and time, as well as across species. Most of the extinctions were recorded in 1901–1950 and, as expected, populations at their range edges were more prone to become extinct for non-habitat-related causes. Ecological traits were not only unequally distributed between extinction and non-extinction events, but also not all ecological features had the same importance in driving population vulnerability. Hygrophilous and nemoral species were the most likely to experience population losses and the most prone to disappear even when their habitat remained apparently unchanged. Species vulnerability depends on both ecological requirements and threat type: in fact, each species showed a distinct pattern of vulnerability, depending on threats. We concluded that the analysis may be an important step to prevent butterfly declines: species that are strongly suffering due to ‘unknown changes’ are in clear and urgent need of more detailed auto-ecological studies.  相似文献

Balancing ever-increasing agricultural and biofuel needs with biodiversity conservation is one of the greatest challenges facing conservation biologists in the 21st century. The conversion of >75 million hectares of forests in Brazilian Amazonia over four decades for agropastoral uses has resulted in the ‘creation’ of a similar-sized amount of non-forest ‘agricultural matrix’ habitats. Despite extensive research on the effects of forest loss and fragmentation on the Amazonian biota, the value of increasingly larger areas of non-forest habitat for forest wildlife remains poorly understood. We conducted 325 fixed-radius point counts of the avifaunal assemblage of non-forest vegetation within a 1200-km2 region along the Amazonian ‘Arc of Deforestation’ in Northern Mato Grosso, Brazil. Our sampling included 2,814 records of 164 species, 15 and 54% of which were recorded in more than 10% and fewer than 2% of all sampling sites, respectively. In particular, nearly 70% of the regional scale avifauna of 560 species failed to use the agricultural matrix, regardless of the persistence of ameliorating structural features, such as isolated trees. At the local scale, higher species richness in the agricultural matrix was best predicted by the presence of relictual trees, and to a lesser extent by standing water and scrubby habitats. The presence of relictual trees, rather than scrub, predicted the occurrence of those forest-dependent species that did use the agricultural matrix. Our results indicate that intensive agricultural production coupled with land sparing would better suit conservation of vulnerable forest species than more extensive ‘wildlife friendly’ agricultural practices that require more land under production to produce the same yield.  相似文献

The invasion of native habitats by exotic, or alien, plant species has received considerable attention recently from policy, research, and practical conservation management perspectives. However, a new hypothesis for species dynamics in Britain suggests that a small number of aggressive native plant species (termed ‘thugs’) may have an equal, or greater, impact on native species and habitats than exotic species. Here, we examine this hypothesis using multivariate techniques with field-layer cover data collected during a country-wide survey of British woodlands. Multivariate analysis of these data identified a north-south gradient on the first axis, and that 20 of the 25 National Vegetation Classification woodland types were sampled within the study. The most abundant field-layer species included three of the proposed native ‘thugs’, i.e. Rubus fruticosus, Pteridium aquilinum and Hedera helix in addition to the native woodland indicator species Mercurialis perennis. Variation partitioning was used to compare the relative importance of native field-layer ‘thug’ species with invading alien shrub and tree species relative to other environmental drivers. The variation in the field-layer data-set explained by the three native ‘thug’ species was significant, but they explained a relatively small proportion of the variation relative to other environmental variables (climate, soil, management factors etc.). They did, however, explain almost four times as much variation as the three alien species that were significantly correlated with field-layer species composition (Acer pseudoplatanus, Impatiens glandulifera, Rhododendron ponticum). The results of this analysis suggest that the field-layer of British woodlands is impacted as much by native ‘thug’ species, as it is from ‘aliens’. Concern about the impact of these native ‘thug’ species has been reported previously, but their impact has not previously been compared to the impact of invading aliens. It is hoped that this analysis will do two things, first to act as a sound baseline for assessing any changing balance that should occur in the future, and second, to prompt both ecologists and conservationists to develop woodland management policies based on sound science.  相似文献
