经克隆测序获得了采自长江口九段沙、钱塘江口、舟山等3个地点35尾刀鲚(Coilia nasus)的mtDNA控制区全序列,分析了控制区序列的变异和遗传结构。结果显示,长江口邻近水域刀鲚的mtDNA控制区序列具有长度多态性,全长为1214~1291bp,主要是在第358位点处有以\"CTA TGT ATT ATA TTA CAT ATA TTA TGG TAT AGT ACA TA\"38bp为单位的1~2次片段重复。种群遗传结构分析显示,长江口邻近水域刀鲚的平均单倍型多样性(h)为0.9983,3个群体的平均核苷酸多样性(π)为0.0262,表现出丰富的遗传多样性和较高的进化潜力。3个刀鲚群体间的分化指数FST仅为0.012~0.053,而基因交流值Nm却达9.90~40.62。群体间K2-P遗传距离与AMOVA分析结果也表明,长江口及毗邻地区的刀鲚没有发生地理分化。以线粒体DNA控制区全序列构建的NJ树揭示,3个群体的个体组成了2个谱系,但这2个谱系与地理分群并不相关。依据分子钟理论,推测这两个谱系的分化发生在更新世末期。 相似文献

采用PCR和DNA测序技术研究长江中上游野生铜鱼的遗传多样性和群体遗传学特征,从9个采样点共获得100尾铜鱼,用于分析的线粒体DNA控制区的片段序列为946bp。在100个序列中,共检测出变异位点47个(其中增添/缺失位点8个),单倍型41种。9个地理群体的平均单倍型多样性(Hd)和平均核苷酸多样性(Pi)分别为0.9257±0.0162和0.004178±0.002337,表现出较贫乏的遗传多样性。群体间的分化指数(FST值)、平均基因流(Nm)、分子方差分析(AMOVA)和平均K2-P遗传距离均表明9个铜鱼地理群体间存在广泛的基因交流,未明显发生群体遗传分化。另外,共享单倍型比例较高,约为34%(14/41)。单倍型的UPGMA分子系统树和简约网络图显示单倍型的聚类与地理分群没有相关性。上述结果表明9个铜鱼地理群体属于同一种群。 相似文献

为探明长江中下游不同湖泊中短颌鲚(Coilia brachygnathus)遗传多样性水平和遗传分化程度,以洞庭湖、长湖、巢湖3个地理群体作为研究对象,采用线粒体控制区序列为分子标记,分别应用软件Dna SP 5.0、Arlequin3.1.1、MEGA5.0和Network 5.1进行了遗传参数统计和单倍型间分子变异分析(AMOVA),构建邻接系统树及单倍型网络图。对长江中下游短颌鲚野生群体的遗传多样性和遗传结构进行分析。结果显示,用来分析的1 236 bp D-loop区序列中共90个变异位点,54个简约信息位点。长江中下游3个地理群体中共发现58个单倍型,单倍型多样性(h)范围0.949~0.982,核苷酸多样性范围0.004 99~0.006 21,说明长江中下游3个湖泊短颌鲚地理群体具有较高的遗传多样性水平。3个短颌鲚地理群体遗传分化指数(Fst)为0.265 95,呈现出中等程度的分化水平,主要表现在巢湖群体与其他群体之间处于中等程度分化水平。依据遗传距离构建系统发育树及单倍型网络图也出现相类似结果。 相似文献

通过线粒体部分控制区DNA序列数据探讨7种猕猴属物种的分子系统发育关系。结果表明熊猴的核苷酸多样度最高,而藏酋猴核苷酸多样度较低。基于控制区序列数据所构建的最大似然树,不考虑食蟹猴的位置,7种猕猴物种可粗略地分为3个种组,即狮尾猴组(包括北平顶猴)、头巾猴组(包括红面猴、熊猴和藏酋猴)和食蟹猴组(包括恒河猴和台湾猴)。与前人(Fooden&Lanyon,1989;Tosi et al,2003a;Deinard&Smith,2001;Evans et al,1999;Hayasaka et al,1996;Morales&Melnick,1998)的结果不同,我们的结果支持食蟹猴比北平顶猴分化早的假设;东部恒河猴(相对于台湾猴)和东部熊猴(相对于藏酋猴)出现并系。与Y染色体、等位酶、核基因以及部分形态学数据推测的结果(Delson,1980;Fooden&Lanyon。1989;Fooden,1990;Tosi et al,2000,2003a,b;Deinard&Smith,2001)一致,红面猴应归于头巾猴组,但此结论与前人(Hayasaka et al,1996;Morales&Melnick,1998;Tosi et al,2003a)依据线粒体得到的结果有较大分歧。 相似文献

基于线粒体COⅠ基因DNA条形码的中国鲚属物种有效性分析 总被引:2,自引:0,他引:2
分析了150尾刀鲚Coilia nasus、湖鲚C.nasus taihuensis、短颌鲚C.brachygnathus、七丝鲚C.grayii及凤鲚C.mystus个体的COⅠ基因DNA条形码序列变异。结果显示,150条COⅠ基因条形码序列包含63种单倍型,单突变位点主要集中在100bp和600bp附近。刀鲚、短颌鲚和湖鲚群体间的遗传距离在0.253%~0.557%之间,显著低于COⅠ基因DNA条形码鉴别不同物种2%的遗传距离阈值,表明这3个群体应为同一物种。但是凤鲚两群体间的遗传距离为5.08%,大于2%的鉴别阈值,显示凤鲚两群体可能达到了种或亚种级差异水平。以日本鳀Engraulisjaponicus为外群,用邻接法、最大简约法和最大似然法构建了分子系统树显示,刀鲚、湖鲚和短颌鲚群体聚在一起,未能各自形成单系;凤鲚根据地理分布聚为两支;七丝鲚则聚成单系。研究表明COⅠ基因条形码技术可用于我国鲚属物种的鉴定。 相似文献

经测序获得北极茴鱼鸭绿江亚种Thymallus arcticus yaluensis和黑龙江茴鱼T.grubii共26尾的线粒体DNA控制区基因全序列,以下游黑龙江茴鱼T.tugarinae、北极茴鱼指名亚种T.a.arcticus和欧洲茴鱼T.thymallus作外群,构建了茴鱼属部分种分子系统发育树,以探讨北极茴鱼鸭绿江亚种分类地位的有效性。结果显示,鸭绿江茴鱼与黑龙江茴鱼的4个地理种群(呼玛河、甘河、牡丹江、松花江)间的Kimura 2-parameter遗传距离仅为0·007~0·015,处于黑龙江茴鱼不同地理种群间的变异范围之内(0·004~0·015),明显小于属内种间的遗传距离(0·046~0·062)。以邻接法(NJ)和最大简约法(MP)构建的茴鱼属部分种系统发育树表明,鸭绿江茴鱼未构成独立的单系群,也未与北极茴鱼T.a.arcticus形成亚种关系,而是聚到黑龙江茴鱼种群内部,共同构为一个单系群。研究表明,鸭绿江茴鱼T.a.yaluensis并非有效种,应为黑龙江茴鱼T.grubii的同物异名,可视为黑龙江茴鱼的一个地理生态种群。 相似文献

为了研究松鼠东北亚种(Sciurus vulgaris manchuricusThomas)不同种群的序列变异水平并进一步确定分类地位,我们分析了韩国5个地点和中国东北2个地点的松鼠标本的线粒体DNA控制区的全序列(1 058 bp)。39个韩国松鼠标本显示出21种单倍型,这些单倍型间的平均Tamura-Nei距离为1·0%; 24个中国松鼠标本显示21种单倍型,单倍型间的平均Tamura-Nei距离为1·4% (1 058 bp的全序列中发生变异的位点有119个,占11·2%)。韩国松鼠和中国松鼠间的平均距离为1·3%。并且韩国和中国松鼠的所有42个单倍型形成了一个单系分支,Fst值为0·04,表明在两个国家的松鼠间没有发生遗传分化。因此,序列分析的分子生物学的结果支持现行的分类,即来自韩国的朝鲜亚种(S·v·coreae)是中国北部地区松鼠东北亚种(S·v·manchuricus)的同物异名。这还需要进一步对北朝鲜和中国东北其它地区更多标本的分子和形态学分析来验证这一结论。 相似文献

甘肃鼢鼠(Myospalax cansus)是一种终年营地下独居生活的小型掘土类动物。本文通过测定mt DNA的控制区部分序列(530 bp)变异,分析青海东部地区8个甘肃鼢鼠地理种群遗传多样性与遗传结构。158个样本共发现26个变异位点,定义了39种单倍型,整体的平均单倍型多样性高(h=0.953 2)、核苷酸多样性低(π=0.006 36)。歧点分布和中性检验均说明青海东部甘肃鼢鼠种群在历史上存在着快速扩张的事件。基于邻接法构建的网络关系图中,单倍型呈星状分布,没有按地理位置形成对应类群。基因流(Nm)数据显示多数地理种群间基因交流贫乏,AMOVA结果显示种群内与种群间遗传变异分别为48.82%和51.18%,遗传分化明显。IBD分析表明,甘肃鼢鼠的遗传分化与地理距离呈正相关,说明距离隔离对甘肃鼢鼠种群分化具有重要作用。甘肃鼢鼠的这种遗传多样性与种群遗传结构特点,可能是地下生活方式靠挖掘迁移带来的较小扩散能力的结果。 相似文献

利用PCR技术扩增了红龙睛、墨龙睛、虎头和水泡眼4种金鱼线粒体DNA控制区部分核苷酸序列,长度分别为724、724、720、722bp.测序结果显示,龙种金鱼红龙睛、墨龙睛的线粒体DNA控制区的序列完全相同,同源性为100%;蛋种金鱼虎头、水泡眼的序列相差4个碱基,同源性为99.4%.研究表明,这4个金鱼品种之间的同源性都很高,而同品系金鱼的亲缘关系相对较近.引用Genbank中鲫鱼的序列,构建了金鱼和鲫鱼的NJ分子系统树,从分子水平证实了金鱼起源于鲫鱼. 相似文献

用采自四川省的岩羊和矮岩羊共18个头骨或皮张标本,分析了线粒体Cyt6基因1140bp的全序列(其中一个样品只测到802bp的基因片段)。用NJ、MP、ML等系统发育分析法分别重建的系统发育树的拓扑结构完全一致,均不支持矮岩羊是单系群。结果提示:所研究的全部样品都属于同一个物种,即岩羊P.nayaur,不支持矮岩羊的物种地位。根据基于17个样品Cyt6基因全序列的系统发育树和遗传变异以及地理分布,这些岩羊样品聚为5支,根据地理区划和本文分析结果,四川的岩羊可分为摩天岭、川西、川西北、川西南和川北5个种群。基于17个样品Cyt6基因1137bp的编码区,共定义了岩羊的16种单元型,在5个种群间未发现共享的单元型。 相似文献

The complete cytochrome b and the control region of mtDNA (about 2070 bp in total) of 10 strains belonging to three subspecies of the common carp, including three wild subspecies (the Yangtze River wild common carp – Cyprinus carpio haematopterus , Yuanjiang River wild common carp – Cyprinus carpio rubrofuscus and Volga River wild common carp – Cyprinus carpio carpio ) and seven domestic strains (Xingguo red carp, Russian scattered scaled mirror carp, Qingtian carp, Japanese Koi carp, purse red carp, Big-belly carp, German mirror carp) were sequenced. Phylogenetic analysis indicated that the 10 strains form three distinct clades, corresponding to C. c. haematopterus , C. c. rubrofuscus and C. c. carpio respectively. Purse red carp, an endemic domestic strain in Jiangxi province of China, showed a higher evolution rate in comparison with the other strains of C. c. haematopterus , most probably because of intensive selection and a long history of domestication. Base variation ratios among the three subspecies varied from 0.78% (between C. c. haematopterus and C. c. rubrofuscus ) to 1.47%(between C. c. carpio and C. c. rubrofuscus ). The topography of the phylogenetic tree and the geographic distribution of three subspecies closely resemble each other. The divergence time between C. c. carpio and the other two subspecies was estimated to be about 0.9 Myr and about 0.5 Myr between C. c. haematopterus and C. c. rubrofuscus . Based on phylogenetic analysis, C. c. rubrofuscus might have diverged from C. c. haematopterus . 相似文献

Insertions and deletions (indels) result in sequences of various lengths when homologous gene regions are compared among individuals or species. Although indels are typically phylogenetically informative, occurrence and incorporation of these characters as gaps in intraspecific population genetic data sets are rarely discussed. Moreover, the impact of gaps on estimates of fixation indices, such as F(ST), has not been reviewed. Here, I summarize the occurrence and population genetic signal of indels among 60 published studies that involved alignments of multiple sequences from the mitochondrial DNA (mtDNA) control region of vertebrate taxa. Among 30 studies observing indels, an average of 12% of both variable and parsimony-informative sites were composed of these sites. There was no consistent trend between levels of population differentiation and the number of gap characters in a data block. Across all studies, the average influence on estimates of PhiST was small, explaining only an additional 1.8% of among population variance (range 0.0-8.0%). Studies most likely to observe an increase in PhiST with the inclusion of gap characters were those with < 20 variable sites, but a near equal number of studies with few variable sites did not show an increase. In contrast to studies at interspecific levels, the influence of indels for intraspecific population genetic analyses of control region DNA appears small, dependent upon total number of variable sites in the data block, and related to species-specific characteristics and the spatial distribution of mtDNA lineages that contain indels. 相似文献

However, the classification and evolution of the fishes have been debated. The mitochondrial DNA (mtDNA) ND4L and partial ND4 genes were first sequenced in twelve species of the order Acipenseriformes, including endemic Chinese species. Complete DNA sequences of the control region revealed a more fine-scale genetic structuring within and among Austrian brown trout Salmo trutta populations providing the opportunity for gene frequency analyses in the phylogeographic context. Ninety-two individuals (75%) were assigned to nine Danubian haplotypes and 31 individuals (25%) comprised seven Atlantic haplotypes of northern European origin. A phylogeny of all eight recognized taxa of the genus Thunnus was constructed from approximately 400 base pairs of sequence of the mitochondrial DNA (mtDNA) control region. The PCR-amplified control region I segment studied contained a total of 186 variable sites and 159 phylogenetically informative sites. Diagnostic sequences for every taxon were identified. Neighbour-joining phylogenies supported monophyletic origins of the temperate subgenus Thunnus and of the tropical subgenus Neothunnus . Similar results were obtained by maximum parsimony analyses except that there was no support for a monophyletic origin of the subgenus Thunnus . Bigeye tuna, which have been difficult to place in either subgenus using conventional morphological data, was identified as the sister species of Neothunnus . Within the subgenus Thunnus , the Atlantic bluefin and Southern bluefin tunas were shown to be sister taxa of the highly divergent monophyletic clade formed by the Pacific northern bluefin and the Albacore tunas. The conspecific Atlantic ( T. thynnus thynnus ) and Pacific ( T. t. orientalis ) northern bluefin tunas were more divergent (Tamura-Nei distance 0·145 ± 0·019) from each other than the average distance separating most species-pairs within the genus. Thus, a re-examination of their status as subspecies of T. thunnus is warranted. 相似文献

猕猴是最理想的医学实验灵长类动物,并且是国家二级保护动物。四川地区的猕猴数量多、分布广,全面了解其遗传背景对于该地区猕猴资源的保护与合理利用具有重要的意义。本研究对来自四川8 个地理种群的231个不同猕猴个体的线粒体DNA 控制区部分序列进行了测定和群体分析,发现了110 个变异位点(22. 49% ),定义了56 种单倍型,其单倍型多样性(h)平均值为0. 686、核苷酸多样性(π)平均值为0. 01483,种群总体遗传多样性较高;进一步分析表明,8 个地理种群间存在着明显的遗传分化(Fst = 0. 70412,P < 0. 05),种群间基因交流较低(Nm < 1);系统发育树显示,四川猕猴8 个地理种群的单倍型基本上成簇分布在系统树上,与地理位置呈现一定的对应关系,说明四川猕猴具有明显的系统地理分布格局。地理隔离和人类活动可能是促使四川猕猴种群分化的主要因素。 相似文献

The European grayling (Thymallus thymallus) is considered to be threatened in several European regions. In recent decades fishery managers have increasingly turned
to stocking programs as one way to combat the negative effect that human influence has had on population densities. The present
study surveyed the genetic structure of two Danube drainage populations at the Inn and Drau rivers, in Austria, on the basis
of mtDNA sequences. Data were placed in the context of the phylogeographic structure of European Thymallus and thus could reveal unexpected geographical mixing due to stocking with allochthonous individuals. Our analyses revealed
that regular stocking of fish not originating from their natal Rivers has left genetic traces in both systems surveyed. These
traces may be classified as marginal for the Inn river and its tributaries in which 97% of the graylings investigated carried
haplotypes belonging to the northern alpine lineage, corresponding to the region through which the Inn flows. In contrast,
the genetic composition of the Drau population, situated in the southern Alps, has been seriously altered through the stocking
of fish belonging to the northern alpine mtDNA lineage as only 62% of the fishes sampled carried haplotypes representing the

Origin of rabbit (Oryctolagus cuniculus) in China: evidence from mitochondrial DNA control region sequence analysis 总被引:1,自引:0,他引:1
A fragment of mitochondrial DNA (mtDNA) control region (approximately 700 bp) was sequenced in 104 individuals from 20 breeds (three Chinese domestic breeds, five recently derived breeds and 12 introduced breeds) of domestic rabbits, Oryctolagus cuniculus. Nineteen sites were polymorphic, with 18 transitions and one insertion/deletion, and eight haplotypes (A1, A2, A3, A4, A5, A6, A7 and A8) were identified. Haplotype A1 was the most common and occurred in 89 individuals. In the 25 Chinese rabbits, only haplotype A1 was observed, while four haplotypes (A1, A3, A5 and A6) were found in 26 recently derived individuals. Haplotype A2 was shared by seven individuals among three introduced strains. The other six haplotypes accounted for 0.96-1.92% of the animals. Combined with the published sequences of European rabbits, a reduced median-joining network was constructed. The Chinese rabbit mtDNAs were scattered into two clusters of European rabbits. These results suggest that the (so-called) Chinese rabbits were introduced from Europe. Genetic diversity in Chinese rabbits was very low. 相似文献
