Abstract Fish ecology in urban estuaries is poorly understood. As coastal landscapes are transformed, recognizing the impact that urban structures, such as marinas, seawalls and wharfs, have on local fish populations is becoming increasingly important. The extent to which fish are able to maintain natural ecological assemblages can be measured, to a certain extent, by how closely they mimic natural habitats. In Sydney Harbour, assemblages of fish associated with artificial structures were compared with those associated with natural rocky reefs. Sampling was carried out in five locations, each with a marina, swimming enclosure and natural reef. In each location, different habitats supported different assemblages, but differences between habitats were not consistent among locations. Subsequent sampling compared artificial and natural sites in three different areas in each of three different estuaries. Results indicated that differences in fish assemblages between artificial and natural sites were greater than differences between sites within each habitat, but there were no patterns among different positions in an estuary or from estuary to estuary. This study provides initial evidence that, although artificial habitats generally support the same species as found on natural reefs, assemblages usually differed between natural and artificial habitats. In addition, without knowing if these habitats do, in fact, sustain viable populations of fish, it would be premature to label artificial structures as effective habitat for fish.

Linkages between estuarine nursery areas and coastal reefs are thought to be important for sustaining populations of some reef fishes. Patterns of abundance and size structure in the blue groper, Achoerodus viridis (Pisces: Labridae), were documented at sites extending from sheltered reefs and seagrass, Zostera capricorni, habitats, in shallows of estuaries, to adjacent exposed reefs in New South Wales, Australia. Numbers of juvenile fish (< 200 mm SL) decreased from shallow to deep areas of reef within a site and from inner to outer estuarine sites within two estuaries. Increased numbers of large fish (> 400 mm SL) were found on the more exposed coastal reefs. These patterns were consistent over the 21/2 year study (May 1991–December 1993). Recruits were found in both seagrass and rocky reef habitat, and showed similar patterns of abundance to juveniles. Recruitment of A. viridis to seagrass habitat occurred in distinct seasonal pulses each year; peak recruitment occurred in September and October of each year. Patterns of abundance and size structure were consistent with a model of estuarine recruitment and movement to the open coast, but alternatives, such as differential mortality, could not be discounted.

If the primary goal of artificial reef construction is the creation of additional reef habitat that is comparable to adjacent natural rocky-reef, then performance should be evaluated using simultaneous comparisons with adjacent natural habitats. Using baited remote underwater video (BRUV) fish assemblages on purpose-built estuarine artificial reefs and adjacent natural rocky-reef and sand-flat were assessed 18 months post-deployment in three south-east Australian estuaries. Fish abundance, species richness and diversity were found to be greater on the artificial reefs than on either naturally occurring reef or sand-flat in all estuaries. Comparisons within each estuary identified significant differences in the species composition between the artificial and natural rocky-reefs. The artificial reef assemblage was dominated by sparid species including Acanthopagrus australis and Rhabdosargus sarba. The preference for a range of habitats by theses sparid species is evident by their detection on sand-flat, natural rocky reef and artificial reef habitats. The fish assemblage identified on the artificial reefs remained distinct from the adjacent rocky-reef, comprising a range of species drawn from naturally occurring rocky-reef and sand-flat. In addition, some mid-water schooling species including Trachurus novaezelandiae and Pseudocaranx georgianus were only identified on the artificial reef community; presumably as result of the reef''s isolated location in open-water. We concluded that estuarine artificial reef assemblages are likely to differ significantly from adjacent rocky-reef, potentially as a result of physical factors such as reef isolation, coupled with species specific behavioural traits such as the ability of some species to traverse large sand flats in order to locate reef structure, and feeding preferences. Artificial reefs should not be viewed as direct surrogates for natural reef. The assemblages are likely to remain distinct from naturally occurring habitat comprised of species that reside on a range of adjacent natural habitats.

Inshore marine seascapes support a diversity of interconnected habitats and are an important focus for biodiversity conservation. This study examines the importance of habitat attributes to fish assemblages across a mosaic of inshore habitats: coral reefs, rocky reefs, macroalgae beds and sand/rubble beds. Fishes and benthic habitats were surveyed at 34 sites around continental islands of the central Great Barrier Reef using baited remote underwater video stations (BRUVS). Species richness was influenced foremost by habitat type and also by structural complexity within habitat types. The most speciose assemblages occurred in coral and rocky reef habitats with high structural complexity, provided by the presence of coral bommies/overhangs, boulders and rock crevices. Nonetheless, macroalgae and sand/rubble beds also supported unique species, and therefore contributed to the overall richness of fish assemblages in the seascape. Most trophic groups had positive associations with complexity, which was the most important predictor for abundance of piscivorous fishes and mobile planktivores. There was significant differentiation of fish assemblages among habitats, with the notable exception of coral and rocky reefs. Species assemblages overlapped substantially between coral and rocky reefs, which had 60% common species, despite coral cover being lower on rocky reefs. This suggests that, for many species, rocky and coral substrates can provide equivalent habitat structure, emphasizing the importance of complexity in providing habitat refuges, and highlighting the contribution of rocky reefs to habitat provision within tropical seascapes. The results of this study support an emerging recognition of the collective value of habitat mosaics in inshore marine ecosystems.

Corals create complex reef structures that provide both habitat and food for many fish species. Because of numerous natural and anthropogenic threats, many coral reefs are currently being degraded, endangering the fish assemblages they support. Coral reef restoration, an active ecological management tool, may help reverse some of the current trends in reef degradation through the transplantation of stony corals. Although restoration techniques have been extensively reviewed in relation to coral survival, our understanding of the effects of adding live coral cover and complexity on fishes is in its infancy with a lack of scientifically validated research. This study reviews the limited data on reef restoration and fish assemblages, and complements this with the more extensive understanding of complex interactions between natural reefs and fishes and how this might inform restoration efforts. It also discusses which key fish species or functional groups may promote, facilitate or inhibit restoration efforts and, in turn, how restoration efforts can be optimised to enhance coral fish assemblages. By highlighting critical knowledge gaps in relation to fishes and restoration interactions, the study aims to stimulate research into the role of reef fishes in restoration projects. A greater understanding of the functional roles of reef fishes would also help inform whether restoration projects can return fish assemblages to their natural compositions or whether alternative species compositions develop, and over what timeframe. Although alleviation of local and global reef stressors remains a priority, reef restoration is an important tool; an increased understanding of the interactions between replanted corals and the fishes they support is critical for ensuring its success for people and nature.

This work presents a multiscale analysis of the fish diversity of the lower St. Lawrence River which flows from the Laurentian Great Lakes of North America. A database of about 14,000 fish sampling stations from the lower St. Lawrence is linked to five different habitat maps of the study area: hydrographical units, water masses, depth, sediment type and wetland type. We hypothesize that species turnover (beta diversity) will be significant among these habitat maps. For each map, we calculate a UPGMA dendrogram based on the Jaccard coefficient of similarity in species occurrences as a first assemblage–habitat model. A randomization test is then used to identify the significant dendrograms from which we infer fish assemblages. We then show that many species are actually selecting or avoiding habitats. Finally, species selecting particular habitats are described by some selected ecological traits that are expected to occur frequently in those habitats. We found assemblages for the hydrographical units but not for the water masses. The fluvial section is selected by many stenohaline and some euryhaline species, while the freshwater estuary and the brackish estuary are only selected by euryhaline species. In the fluvial section at the hydrographical unit scale, many species associated with lentic habitats are limnophilic and more vegetation-dependent while many species selecting lotic habitats are rheophilic insectivorous species. Significant assemblages are defined for depth, sediment type and wetland type. Taken together, we found strong empirical evidence of a diverse actively selecting littoral assemblage of small, low mobility fishes opposing a channel assemblage of larger, more mobile fishes.

Climate change is resulting in rapid poleward shifts in the geographical distribution of tropical and subtropical fish species. We can expect that such range shifts are likely to be limited by species-specific resource requirements, with temperate rocky reefs potentially lacking a range of settlement substrates or specific dietary components important in structuring the settlement and success of tropical and subtropical fish species. We examined the importance of resource use in structuring the distribution patterns of range shifting tropical and subtropical fishes, comparing this with resident temperate fish species within western Japan (Tosa Bay); the abundance, diversity, size class, functional structure and latitudinal range of reef fishes utilizing both coral reef and adjacent rocky reef habitat were quantified over a 2 year period (2008–2010). This region has undergone rapid poleward expansion of reef-building corals in response to increasing coastal water temperatures, and forms one of the global hotspots for rapid coastal changes. Despite the temperate latitude surveyed (33°N, 133°E) the fish assemblage was both numerically, and in terms of richness, dominated by tropical fishes. Such tropical faunal dominance was apparent within both coral, and rocky reef habitats. The size structure of the assemblage suggested that a relatively large number of tropical species are overwintering within both coral and rocky habitats, with a subset of these species being potentially reproductively active. The relatively high abundance and richness of tropical species with obligate associations with live coral resources (i.e., obligate corallivores) shows that this region holds the most well developed temperate-located tropical fish fauna globally. We argue that future tropicalisation of the fish fauna in western Japan, associated with increasing coral habitat development and reported increasing shifts in coastal water temperatures, may have considerable positive economic impacts to the local tourism industry and bring qualitative changes to both local and regional fisheries resources.

Coral reef fish assemblages are widely recognized for the coexistence of numerous species, which are likely governed by both coral diversity and substratum complexity. However, since coral reefs provide diverse habitats due to their physical structure and different spatial arrangements of coral, findings obtained from an isolated habitat cannot necessarily be applied to fish assemblages in other habitats (e.g. continuous habitats). The aim of this study, therefore, was to determine by a field experiment whether habitat connectivity (spatial arrangement of coral colonies) affects abundance and species richness of fishes in an Okinawan coral reef. The experiment consisted of transplanted branching coral colonies at a 4m×8m quadrat at both a rocky reef flat and sandy sea bottom. Generally, the abundance of fishes was greater at the sandy sea bottom, especially for three species of pomacentrids, one species of labrids, one species of chaetodontids and two species of apogonids. Species–area curves showed that the species richness of fishes was significantly greater in the quadrat at the sandy sea bottom at 3, 6 and 9 months after the start of the experiment. The rate of increase in abundance of fishes per area was significantly greater in the quadrat at the sandy sea bottom over the study period. The results of rarefaction analyses showed that the rate of increase in species richness per abundance was significantly higher in the quadrat at the sandy sea bottom in the juvenile settlement period, indicating that the magnitude of dominance by particular species was greater at the sandy sea bottom habitat. Our findings suggest that habitat connectivity affects the abundance and species richness of coral reef fishes, i.e. the isolated habitat was significantly more attractive for fishes than was the continuous habitat. Our findings also suggest that the main ecological factors responsible for organization of fish assemblage at a continuous habitat and at an isolated habitat are different.

Synopsis Some 190 South African estuaries, covering all biogeographic provinces within the region, were classified into three types based on a combination of mouth condition and estuary size (surface area). The fish communities of the estuary types within each zoogeographic region were described and compared. Multivariate analyses revealed that each estuary type contained somewhat distinct fish communities. In addition, the study identified common patterns in species richness and ichthyofaunal composition. Open estuaries have relatively high species richness; this is a reflection of a permanent or near-permanent connection with the sea which allows access into these estuaries by all marine migrant species within the region. Intermittent connection with the sea limits the recruitment and utilisation of closed estuaries by marine migrant species; this results in reduced species richness in moderate to large closed estuaries. Small closed estuaries exhibit the lowest species richness and this is probably a result of their limited habitat and increased isolation from the sea. The key fishes that utilise estuaries could also be categorised into a number of groups based on their relative importance within each estuary type. Some species are largely restricted to predominantly open systems. Other taxa, while important in predominantly open estuaries, also occur in moderate to large closed systems. Some estuarine-associated species are well represented in all estuary types but exhibit a greater importance in closed estuaries. This study has shown that South African fish communities not only reflect estuarine typology but also respond to these differences in a consistent manner that spans all zoogeographic regions. The prevalence of similar patterns in other parts of the world suggests that estuarine typology is a major driver in the structuring of global estuarine fish communities.

Warming waters and changing ocean currents are increasing the supply of tropical fish larvae to temperature regions where they are exposed to novel habitats, namely temperate macroalgae and barren reefs. Here, we use underwater surveys on the temperate reefs of south-eastern (SE) Australia and western Japan (~33.5°N and S, respectively) to investigate how temperate macroalgal and non-macroalgal habitats influence recruitment success of a range of tropical fishes. We show that temperate macroalgae strongly affected recruitment of many tropical fish species in both regions and across three recruitment seasons in SE Australia. Densities and richness of recruiting tropical fishes, primarily planktivores and herbivores, were over seven times greater in non-macroalgal than macroalgal reef habitat. Species and trophic diversity (K-dominance) were also greater in non-macroalgal habitat. Temperate macroalgal cover was a stronger predictor of tropical fish assemblages than temperate fish assemblages, reef rugosities or wave exposure. Tropical fish richness, diversity and density were greater on barren reef than on reef dominated by turfing algae. One common species, the neon damselfish (Pomacentrus coelestis), chose non-macroalgal habitat over temperate macroalgae for settlement in an aquarium experiment. This study highlights that temperate macroalgae may partly account for spatial variation in recruitment success of many tropical fishes into higher latitudes. Hence, habitat composition of temperate reefs may need to be considered to accurately predict the geographic responses of many tropical fishes to climate change.

Estuaries are globally important to fisheries but face many anthropogenic stressors that reduce water quality and degrade benthic habitat. The Maumee River estuary has been degraded by industrial contaminants, high sediment and nutrient loads, channelization and elimination of surrounding wetlands, lessening its value as spawning habitat for fishes of Lake Erie. Regulation and better management practices (BMPs) in the watershed have improved the water quality in this estuary, which should result in a response of the biotic community. We compared recent (2010/2011) larval fish assemblage data to similar data from the 1970s (1976/1977) in order to identify changes due to improved water and habitat quality. Family‐level diversity was greater in recent study years compared to the 1970s and family richness increased from 6 to 10. In addition, the abundance of lithophilic spawning fishes was significantly greater in the recent study years. Increased diversity and family richness were consistent with increased water quality in the Maumee River whereas the observed increase in abundance of lithophilic spawners was consistent with an increase in the amount or quality of benthic habitat used by species in these families for spawning. Better wastewater management and agricultural practices in coastal watersheds can benefit the early life stages of fishes, thus benefitting coastal fisheries. Furthermore, larval fish assemblages may be useful indicators of biological integrity because of their sensitivities to environmental change. Routine sampling of estuarine larval fish assemblages could provide practitioners with insight into ecosystem changes and measure the response of the biotic community to restoration.

Reef flats, typically a low‐relief carbonate and sand habitat in shallow water leeward of the reef crest, are one of the most extensive zones on Pacific coral reefs. This shallow zone often supports an abundant and diverse fish assemblage that is exposed to more significant variations in physical factors, such as water depth and movement, temperature and ultraviolet (UV) radiation levels, than most other reef fishes. This review examines the characteristics of reef flat fish assemblages, and then investigates what is known about how they respond to their biophysical environment. Because of the challenges of living in shallow, wave‐exposed water, reef flats typically support a distinct fish assemblage compared to other reef habitats. This assemblage clearly changes across tidal cycles as some larger species migrate to deeper water at low tide and other species modify their behaviour, but quantitative data are generally lacking. At least some reef flat fish species are well‐adapted to high temperatures, low oxygen concentrations and high levels of UV radiation. These behavioural and physiological adaptations suggest that there may be differences in the demographic processes between reef flat assemblages and those in deeper water. Indeed, there is some evidence that reef flats may act as nurseries for some species, but more research is required. Further studies are also required to predict the effects of climate change, which is likely to have multifaceted impacts on reef flats by increasing temperature, water motion and sediment load. Sea‐level rise may also affect reef flat fish assemblages and food webs by increasing the amount of time that larger species are able to forage in this zone. The lack of data on reef flats is surprising given their size and relative ease of access, and a better understanding of their functional role within tropical marine seascapes is urgently required.

Do the highly diverse fish faunas that associate with coral reefs have distinguishing taxonomic and ecological characteristics, as proposed by Choat and Bellwood (1991) and Bellwood (1996)? Does a 50?my old (Eocene) fossil fish fauna from Italy represent a coral-reef fish assemblage that provides unique information about the evolution of such assemblages, as claimed by Bellwood (1996)? I compared the structure of the reef fish faunas of adjacent tropical regions rich and poor in coral reefs, in both America and Polynesia, and found that they exhibit no substantive differences in relative species richness among families of typical “coral-reef” fishes. While coral-rich regions have larger reef fish faunas, a variety of factors probably contribute to such differences. Thus coral-reef fish faunas may lack a distinctive taxonomic structure. A similar comparative approach would be useful for assessing whether assemblages of fishes on coral reefs have distinctive ecological characteristics. Based on patterns of habitat use by modern tropical shorefishes, the Italian Eocene fauna includes few definite reef fishes, and may well consist primarily of non-reef fishes preserved in a non-reef habitat. Until we know more about the environment in which those fossils were preserved, that fauna can contribute little to understanding how coral reef fish assemblages have evolved.

Anthropogenic habitats are increasingly prevalent in coastal marine environments. Previous research on sessile epifauna suggests that artificial habitats act as a refuge for nonindigenous species, which results in highly homogenous communities across locations. However, vertebrate assemblages that live in association with artificial habitats are poorly understood. Here, we quantify the biodiversity of small, cryptic (henceforth “cryptobenthic”) fishes from marine dock pilings across six locations over 35° of latitude from Maine to Panama. We also compare assemblages from dock pilings to natural habitats in the two southernmost locations (Panama and Belize). Our results suggest that the biodiversity patterns of cryptobenthic fishes from dock pilings follow a Latitudinal Diversity Gradient (LDG), with average local and regional diversity declining sharply with increasing latitude. Furthermore, a strong correlation between community composition and spatial distance suggests distinct regional assemblages of cryptobenthic fishes. Cryptobenthic fish assemblages from dock pilings in Belize and Panama were less diverse and had lower densities than nearby reef habitats. However, dock pilings harbored almost exclusively native species, including two species of conservation concern absent from nearby natural habitats. Our results suggest that, in contrast to sessile epifaunal assemblages on artificial substrates, artificial marine habitats can harbor diverse, regionally characteristic assemblages of vertebrates that follow macroecological patterns that are well documented for natural habitats. We therefore posit that, although dock pilings cannot function as a replacement for natural habitats, dock pilings may provide cost‐effective means to preserve native vertebrate biodiversity, and provide a habitat that can be relatively easily monitored to track the status and trends of fish biodiversity in highly urbanized coastal marine environments.

The relationship between species and the functional diversity of assemblages is fundamental in ecology because it contains key information on functional redundancy, and functionally redundant ecosystems are thought to be more resilient, resistant and stable. However, this relationship is poorly understood and undocumented for species-rich coastal marine ecosystems. Here, we used underwater visual censuses to examine the patterns of functional redundancy for one of the most diverse vertebrate assemblages, the coral reef fishes of New Caledonia, South Pacific. First, we found that the relationship between functional and species diversity displayed a non-asymptotic power-shaped curve, implying that rare functions and species mainly occur in highly diverse assemblages. Second, we showed that the distribution of species amongst possible functions was significantly different from a random distribution up to a threshold of ~90 species/transect. Redundancy patterns for each function further revealed that some functions displayed fast rates of increase in redundancy at low species diversity, whereas others were only becoming redundant past a certain threshold. This suggested non-random assembly rules and the existence of some primordial functions that would need to be fulfilled in priority so that coral reef fish assemblages can gain a basic ecological structure. Last, we found little effect of habitat on the shape of the functional-species diversity relationship and on the redundancy of functions, although habitat is known to largely determine assemblage characteristics such as species composition, biomass, and abundance. Our study shows that low functional redundancy is characteristic of this highly diverse fish assemblage, and, therefore, that even species-rich ecosystems such as coral reefs may be vulnerable to the removal of a few keystone species.

The implications of shallow water impacts such as fishing and climate change on fish assemblages are generally considered in isolation from the distribution and abundance of these fish assemblages in adjacent deeper waters. We investigate the abundance and length of demersal fish assemblages across a section of tropical continental shelf at Ningaloo Reef, Western Australia, to identify fish and fish habitat relationships across steep gradients in depth and in different benthic habitat types. The assemblage composition of demersal fish were assessed from baited remote underwater stereo-video samples (n = 304) collected from 16 depth and habitat combinations. Samples were collected across a depth range poorly represented in the literature from the fringing reef lagoon (1-10 m depth), down the fore reef slope to the reef base (10-30 m depth) then across the adjacent continental shelf (30-110 m depth). Multivariate analyses showed that there were distinctive fish assemblages and different sized fish were associated with each habitat/depth category. Species richness, MaxN and diversity declined with depth, while average length and trophic level increased. The assemblage structure, diversity, size and trophic structure of demersal fishes changes from shallow inshore habitats to deeper water habitats. More habitat specialists (unique species per habitat/depth category) were associated with the reef slope and reef base than other habitats, but offshore sponge-dominated habitats and inshore coral-dominated reef also supported unique species. This suggests that marine protected areas in shallow coral-dominated reef habitats may not adequately protect those species whose depth distribution extends beyond shallow habitats, or other significant elements of demersal fish biodiversity. The ontogenetic habitat partitioning which is characteristic of many species, suggests that to maintain entire species life histories it is necessary to protect corridors of connected habitats through which fish can migrate.

Live corals are the key habitat forming organisms on coral reefs, contributing to both biological and physical structure. Understanding the importance of corals for reef fishes is, however, restricted to a few key families of fishes, whereas it is likely that a vast number of fish species will be adversely affected by the loss of live corals. This study used data from published literature together with independent field based surveys to quantify the range of reef fish species that use live coral habitats. A total of 320 species from 39 families use live coral habitats, accounting for approximately 8 % of all reef fishes. Many of the fishes reported to use live corals are from the families Pomacentridae (68 spp.) and Gobiidae (44 spp.) and most (66 %) are either planktivores or omnivores. 126 species of fish associate with corals as juveniles, although many of these fishes have no apparent affiliation with coral as adults, suggesting an ontogenetic shift in coral reliance. Collectively, reef fishes have been reported to use at least 93 species of coral, mainly from the genus Acropora and Porities and associate predominantly with branching growth forms. Some fish associate with a single coral species, whilst others can be found on more than 20 different species of coral indicating there is considerable variation in habitat specialisation among coral associated fish species. The large number of fishes that rely on coral highlights that habitat degradation and coral loss will have significant consequences for biodiversity and productivity of reef fish assemblages.
