GCR1 has been tentatively identified inArabidopsis thaliana as the first plant G-protein coupled receptor (GPCR) (Josefsson and Rask 1997) implicated in the cytokinin sensory pathway (Plakidou-Dymock et al. 1998). A protein fusion of GCR1 and green fluorescent protein has been expressed inArabidopsis and shown GCR1 to be located on the plasma membrane. Studies of plants with altered GCR1 expression have led us to question GCR1's involvement in cytokinin signaling. TransgenicArabidopsis plants containing sense and antisense constructs for GCR1 have been produced and over- and under-expression confirmed. The analysis of 12 antisense and 17 sense lines has failed to reveal the previously reported »Dainty« phenotype or altered cytokinin sensitivity. We have used the »Gauntlet« approach to test the plants' response to various plant hormones although this has not yet identified a mutant phenotype. The yeast-two hybrid system has been used and so far there is no evidence to suggest GCR1 interacts with heterotrimeric G proteins. Before GCR1 can be identified as genuine G-protein coupled receptor, the identification of a ligand and a proof of association with heterotrimeric G-proteins should be obtained.  相似文献

The reduction of the rotational chloroplast motion velocity (CMV) during the exposure of Elodea cells to hypertonic solutions of PEG-4000 is satisfactorily described by an exponent. The dynamics of reduction correlates with the dynamic equilibration time (Teq) between osmotic potentials of cell cytoplasm and external solution. The acceleration of the chloroplast motion, for example by gadolinium ions, results in the reduction of Teq, and this is supposed to be due to the increase of the con tribution of the near-membrane Nernst layers to transmembrane transfer resistance resulting from the «blowing-off» of a part of the layer by moving cytoplasm.  相似文献

In recent years, it has been recognised that improvements to classic models of muscle mechanical behaviour are often necessary for properly modelling co-ordinated multi-joint actions. In this respect, the purpose of the present study was to improve on modelling stretch-induced force enhancement and shortening-induced force depression of muscle contraction. For this purpose, two models were used: a modified Hill model and a model based loosely on mechano-chemistry of the cross-bridge cycle (exponential decay model). The models were compared with a classic Hill model and experimental data. Parameter values were based, as much as possible, on experimental findings in the literature, and tested with new experiments on the gastrocnemius of the rat. Both models describe many features of slow-ramp movements well during short contractions (300–500 ms), but long-duration behaviour is described only partly. The exponential decay model does not incorporate a force–velocity curve. Therefore, its good performance indicates that the status of the classic force–velocity characteristic may have to be reconsidered. Like movement-induced force depression and enhancement, it seems a particular manifestation of time-dependent force behaviour of muscle, rather than a fundamental property of muscle (like the length–tension curve). It is argued that a combination of the exponential decay model (or other models based on the mechano-chemistry of contraction) and structurally based models may be fruitful in explaining this time-dependent contraction behaviour. Furthermore, not in the least because of its relative simplicity, the exponential decay model may prove more suitable for modelling multi-joint movements than the Hill model. Approaches for modelling the distribution of animals in relation to their environment can be divided into two basic types, those which use records of absence as well as records of presence and those which use only presence records. For terrestrial species, presence–absence approaches have been found to produce models with greater predictive ability than presence-only approaches. This study compared the predictive ability of both approaches for a marine animal, the harbour porpoise (Phoceoena phocoena). Using data on the occurrence of harbour porpoises in the Sea of Hebrides, Scotland, the predictive abilities of one presence–absence approach (generalised linear modelling—GLM) and three presence-only approaches (Principal component analysis—PCA, ecological niche factor analysis—ENFA and genetic algorithm for rule-set prediction—GARP) were compared. When the predictive ability of the models was assessed using receiver operating characteristic (ROC) plots, the presence–absence approach (GLM) was found to have the greatest predictive ability. However, all approaches were found to produce models that predicted occurrence significantly better than a random model and the GLM model did not perform significantly better than ENFA and GARP. The PCA had a significantly lower predictive ability than GLM but not the other approaches. In addition, all models predicted a similar spatial distribution. Therefore, while models constructed using presence–absence approaches are likely to provide the best understanding of species distribution within a surveyed area, presence-only models can perform almost as well. However, careful consideration of the potential limitations and biases in the data, especially with regards to representativeness, is needed if the results of presence-only models are to be used for conservation and/or management purposes. Background

The advances of systems biology have raised a large number of sophisticated mathematical models for describing the dynamic property of complex biological systems. One of the major steps in developing mathematical models is to estimate unknown parameters of the model based on experimentally measured quantities. However, experimental conditions limit the amount of data that is available for mathematical modelling. The number of unknown parameters in mathematical models may be larger than the number of observation data. The imbalance between the number of experimental data and number of unknown parameters makes reverse-engineering problems particularly challenging.

Results

To address the issue of inadequate experimental data, we propose a continuous optimization approach for making reliable inference of model parameters. This approach first uses a spline interpolation to generate continuous functions of system dynamics as well as the first and second order derivatives of continuous functions. The expanded dataset is the basis to infer unknown model parameters using various continuous optimization criteria, including the error of simulation only, error of both simulation and the first derivative, or error of simulation as well as the first and second derivatives. We use three case studies to demonstrate the accuracy and reliability of the proposed new approach. Compared with the corresponding discrete criteria using experimental data at the measurement time points only, numerical results of the ERK kinase activation module show that the continuous absolute-error criteria using both function and high order derivatives generate estimates with better accuracy. This result is also supported by the second and third case studies for the G1/S transition network and the MAP kinase pathway, respectively. This suggests that the continuous absolute-error criteria lead to more accurate estimates than the corresponding discrete criteria. We also study the robustness property of these three models to examine the reliability of estimates. Simulation results show that the models with estimated parameters using continuous fitness functions have better robustness properties than those using the corresponding discrete fitness functions.

Conclusions

The inference studies and robustness analysis suggest that the proposed continuous optimization criteria are effective and robust for estimating unknown parameters in mathematical models.

A method for fitting parametric models to apparently complex hazard rates in survival data is suggested. Hazard complexity may indicate competing causes of failure. A competing risks model is constructed on the assumption that a failure time can be considered as the first passage time of possibly several latent, stochastic processes competing in reaching a barrier. An additional assumption of independence between the hidden processes leads directly to a composite hazard function as the sum of the cause specific hazards. We show how this composite hazard model based on Wiener processes can serve as a flexible tool for modelling complex hazards by varying the number of processes and their starting conditions. Soft tissue modelling has gained a great deal of importance, for a large part due to its application in surgical training simulators for minimally invasive surgery (MIS). This article provides a structured overview of different continuum-mechanical models that have been developed over the years. It aims at facilitating model choice for specific soft tissue modelling applications. According to the complexity of the model, different features of soft biological tissue will be incorporated, i.e. nonlinearity, viscoelasticity, anisotropy, heterogeneity and finally, tissue damage during deformation. A brief summary of experimental methods for material characterisation and an introduction to methods for geometric modelling are also provided.

The overview is non-exhaustive, focusing on the most important general models and models with specific biological applications. A trade-off in complexity must be made for enabling real-time simulation, but still maintaining realistic representation of the organ deformation. Depending on the organ and tissue types, different models with emphasis on certain features will prove to be more appropriate, meaning the optimal model choice is organ and tissue-dependent.  相似文献

Ecological niche modelling combines species occurrence points with environmental raster layers in order to obtain models for describing the probabilistic distribution of species. The process to generate an ecological niche model is complex. It requires dealing with a large amount of data, use of different software packages for data conversion, for model generation and for different types of processing and analyses, among other functionalities. A software platform that integrates all requirements under a single and seamless interface would be very helpful for users. Furthermore, since biodiversity modelling is constantly evolving, new requirements are constantly being added in terms of functions, algorithms and data formats. This evolution must be accompanied by any software intended to be used in this area. In this scenario, a Service-Oriented Architecture (SOA) is an appropriate choice for designing such systems. According to SOA best practices and methodologies, the design of a reference business process must be performed prior to the architecture definition. The purpose is to understand the complexities of the process (business process in this context refers to the ecological niche modelling problem) and to design an architecture able to offer a comprehensive solution, called a reference architecture, that can be further detailed when implementing specific systems. This paper presents a reference business process for ecological niche modelling, as part of a major work focused on the definition of a reference architecture based on SOA concepts that will be used to evolve the openModeller software package for species modelling. The basic steps that are performed while developing a model are described, highlighting important aspects, based on the knowledge of modelling experts. In order to illustrate the steps defined for the process, an experiment was developed, modelling the distribution of Ouratea spectabilis (Mart.) Engl. (Ochnaceae) using openModeller. As a consequence of the knowledge gained with this work, many desirable improvements on the modelling software packages have been identified and are presented. Also, a discussion on the potential for large-scale experimentation in ecological niche modelling is provided, highlighting opportunities for research. The results obtained are very important for those involved in the development of modelling tools and systems, for requirement analysis and to provide insight on new features and trends for this category of systems. They can also be very helpful for beginners in modelling research, who can use the process and the experiment example as a guide to this complex activity.  相似文献

This paper is an attempt to describe and analyze in formal terms a genetic circuit which is rather complex and reasonably well disentangled: the control of immunity in lambdoid bacteriophages. Known models are expressed as logic equations, which relate the stade of activity of genes to variables of three kinds: genetic variables which describe the genotype of the organism, environmental variables like temperature and memorization variables. The value of each memorization variable (presence or absence of a gene product) is related to the value of the corresponding function (operation or not of the gene) by two characteristic time delays, an «establishment delay and a «decay delay.From the equations, one can derive matrices which facilitate comparison between models by showing which stable states are predicted by each model. Implications of current models, which had apparently remained cryptic, have been realized and experimentally tested.From the matrices, one can derive graphs which show the pathways (sequences of states) consistent with each model. These graphs are frequently branched and in these cases one has to analyze which conditions determine that one pathway rather than another one, is followed.  相似文献

Background  

The KEGG Pathway database is a valuable collection of metabolic pathway maps. Nevertheless, the production of simulation capable metabolic networks from KEGG Pathway data is a challenging complicated work, regardless the already developed tools for this scope. Originally used for illustration purposes, KEGG Pathways through KGML (KEGG Markup Language) files, can provide complete reaction sets and introduce species versioning, which offers advantages for the scope of cellular metabolism simulation modelling. In this project, KEGGconverter is described, implemented also as a web-based application, which uses as source KGML files, in order to construct integrated pathway SBML models fully functional for simulation purposes.  相似文献

Over the last few decades it has become increasingly obvious that disturbance, whether natural or anthropogenic in origin, is ubiquitous in ecosystems. Disturbance-related processes are now considered to be important determinants of the composition, structure and function of ecological systems. However, because disturbance and succession processes occur across a wide range of spatio-temporal scales their empirical investigation is difficult. To counter these difficulties much use has been made of spatial modelling to explore the response of ecological systems to disturbance(s) occurring at spatial scales from the individual to the landscape and above, and temporal scales from minutes to centuries. Here we consider such models by contrasting two alternative motivations for their development and use: prediction and exploration, with a focus on forested ecosystems. We consider the two approaches to be complementary rather than competing. Predictive modelling aims to combine knowledge (understanding and data) with the goal of predicting system dynamics; conversely, exploratory models focus on developing understanding in systems where uncertainty is high. Examples of exploratory modelling include model-based explorations of generic issues of criticality in ecological systems, whereas predictive models tend to be more heavily data-driven (e.g. species distribution models). By considering predictive and exploratory modelling alongside each other, we aim to illustrate the range of methods used to model succession and disturbance dynamics and the challenges involved in the model-building and evaluation processes in this arena.  相似文献

Ecological diffusion is a theory that can be used to understand and forecast spatio‐temporal processes such as dispersal, invasion, and the spread of disease. Hierarchical Bayesian modelling provides a framework to make statistical inference and probabilistic forecasts, using mechanistic ecological models. To illustrate, we show how hierarchical Bayesian models of ecological diffusion can be implemented for large data sets that are distributed densely across space and time. The hierarchical Bayesian approach is used to understand and forecast the growth and geographic spread in the prevalence of chronic wasting disease in white‐tailed deer (Odocoileus virginianus). We compare statistical inference and forecasts from our hierarchical Bayesian model to phenomenological regression‐based methods that are commonly used to analyse spatial occurrence data. The mechanistic statistical model based on ecological diffusion led to important ecological insights, obviated a commonly ignored type of collinearity, and was the most accurate method for forecasting.  相似文献

The cellular interactions involving the membrane depend on its physico-chemical nature and on the topographical distribution of the membrane receptors. At present, the role of the lipidic regions is not well defined; however, it is known that the fluidity or « microviscosityof the lipidic components controls important processes in cellular biology.Different spectrofluorimetric methods, continuous or time resolved, susceptible to the cohesion of lipidic regions have been developed:
1. The anisotropy of fluorescence where the rotation of probes is studied (linked to the coefficient of diffusional rotation).
2. The inhibition of fluorescence where the kinetics of the reaction is practically diffusion controlled.
3. The formation of emissive intramolecular complexes where the internal rotations of interchromophoric bonds are studied.
After the development of kinetic models, the methods have been tested with synthetic and natural organized assemblies.The values of « microviscosityobtained with these methods may be different because the environments of probes are different. This paper presents a modelling framework in which the mechanochemical properties of smooth muscle cells may be studied. The activation of smooth muscles is considered in a three-dimensional continuum model which is key to realistically capture the function of hollow organs such as blood vessels. On the basis of a general thermodynamical framework the mechanical and chemical phases are specialized in order to quantify the coupled mechanochemical process. A free-energy function is proposed as the sum of a mechanical energy stored in the passive tissue, a coupling between the mechanical and chemical kinetics and an energy related purely to the chemical kinetics and the calcium ion concentration. For the chemical phase it is shown that the cross-bridge model of Hai and Murphy [1988. Am. J. Physiol. Cell Physiol. 254, C99-C106] is included in the developed evolution law as a special case. In order to show the specific features and the potential of the proposed continuum model a uniaxial extension test of a tissue strip is analysed in detail and the related kinematics and stress-stretch relations are derived. Parameter studies point to coupling phenomena; in particular the tissue response is analysed in terms of the calcium ion level. The model for smooth muscle contraction may significantly contribute to current modelling efforts of smooth muscle tissue responses.  相似文献

Models provide useful insights into conservation and resource management issues and solutions. Their use to date has highlighted conditions under which no-take marine protected areas (MPAs) may help us to achieve the goals of ecosystem-based management by reducing pressures, and where they might fail to achieve desired goals. For example, static reserve designs are unlikely to achieve desired objectives when applied to mobile species or when compromised by climate-related ecosystem restructuring and range shifts. Modelling tools allow planners to explore a range of options, such as basing MPAs on the presence of dynamic oceanic features, and to evaluate the potential future impacts of alternative interventions compared with ‘no-action’ counterfactuals, under a range of environmental and development scenarios. The modelling environment allows the analyst to test if indicators and management strategies are robust to uncertainties in how the ecosystem (and the broader human–ecosystem combination) operates, including the direct and indirect ecological effects of protection. Moreover, modelling results can be presented at multiple spatial and temporal scales, and relative to ecological, economic and social objectives. This helps to reveal potential ‘surprises'', such as regime shifts, trophic cascades and bottlenecks in human responses. Using illustrative examples, this paper briefly covers the history of the use of simulation models for evaluating MPA options, and discusses their utility and limitations for informing protected area management in the marine realm.  相似文献

Model complexity in ecological niche modelling has been recently considered as an important issue that might affect model performance. New methodological developments have implemented the Akaike information criterion (AIC) to capture model complexity in the Maxent algorithm model. AIC is calculated based on the number of parameters and likelihoods of continuous raw outputs. ENMeval R package allows users to perform a species-specific tuning of Maxent settings running models with different combinations of regularization multiplier and feature classes and finally, all these models are compared using AIC corrected for small sample size. This approach is focused to find the “best” model parametrization and it is thought to maximize the model complexity and therefore, its predictability. We found that most niche modelling studies examined by us (68%) tend to consider AIC as a criterion of predictive accuracy in geographical distribution. In other words, AIC is used as a criterion to choose those models with the highest capacity to discriminate between presences and absences. However, the link between AIC and geographical predictive accuracy has not been tested so far. Here, we evaluated this relationship using a set of simulated (virtual) species. We created a set of nine virtual species with different ecological and geographical traits (e.g., niche position, niche breadth, range size) and generated different sets of true presences and absences data across geography. We built a set of models using Maxent algorithm with different regularization values and features schemes and calculated AIC values for each model. For each model, we obtained binary predictions using different threshold criteria and validated using independent presence and absences data. We correlated AIC values against standard validation metrics (e.g., Kappa, TSS) and the number of pixels correctly predicted as presences and absences. We did not find a correlation between AIC values and predictive accuracy from validation metrics. In general, those models with the lowest AIC values tend to generate geographical predictions with high commission and omission errors. The results were consistent across all species simulated. Finally, we suggest that AIC should not be used if users are interested in prediction more than explanation in ecological niche modelling.  相似文献

The analysis of high-resolution computed tomography (CT) images of the lung is dependent on inter-subject differences in airway geometry. The application of computational models in understanding the significance of these differences has previously been shown to be a useful tool in biomedical research. Studies using image-based geometries alone are limited to the analysis of the central airways, down to generation 6–10, as other airways are not visible on high-resolution CT. However, airways distal to this, often termed the small airways, are known to play a crucial role in common airway diseases such as asthma and chronic obstructive pulmonary disease (COPD). Other studies have incorporated an algorithmic approach to extrapolate CT segmented airways in order to obtain a complete conducting airway tree down to the level of the acinus. These models have typically been used for mechanistic studies, but also have the potential to be used in a patient-specific setting. In the current study, an image analysis and modelling pipeline was developed and applied to a number of healthy (n = 11) and asthmatic (n = 24) CT patient scans to produce complete patient-based airway models to the acinar level (mean terminal generation 15.8 ± 0.47). The resulting models are analysed in terms of morphometric properties and seen to be consistent with previous work. A number of global clinical lung function measures are compared to resistance predictions in the models to assess their suitability for use in a patient-specific setting. We show a significant difference (p < 0.01) in airways resistance at all tested flow rates in complete airway trees built using CT data from severe asthmatics (GINA 3–5) versus healthy subjects. Further, model predictions of airways resistance at all flow rates are shown to correlate with patient forced expiratory volume in one second (FEV1) (Spearman ρ = −0.65, p < 0.001) and, at low flow rates (0.00017 L/s), FEV1 over forced vital capacity (FEV1/FVC) (ρ = −0.58, p < 0.001). We conclude that the pipeline and anatomical models can be used directly in mechanistic modelling studies and can form the basis for future patient-based modelling studies.  相似文献
