Abstract

In recent times, PNA (I), a structural mimic of DNA in which the sugar-phosphate backbone is replaced by N-(2-aminoethyl)glycine (aeg) linkage has emerged as a potential antisense therapeutic agent.1 A major limitation of PNAs from an application perspective is their poor solubility in aqueous medium and being achiral, they bind to cDNA in both parallel (N-PNA/5′-DNA) and antiparallel (N-PNA/3′-DNA) modes. In this connection, we have designed spermine conjugated and conformationally constrained PNA analogues to generate the 4-aminoprolyl backbone (II).2 These were synthesised and evaluated for their DNA binding abilities by using UV and CD spectroscopic studies. It is seen that incorporation of one 4-aminoprolyl unit at the N-terminus of a PNA chain not only enhances the inherent binding of PNA to DNA, but also imparts significant bias in parallel and antiparallel binding with cDNA. Conjugation of spermine at C-terminus enhanced the PNA solubility.  相似文献

We investigated the mechanism and kinetic specificity of binding of peptide nucleic acid clamps (bis-PNAs) to double-stranded DNA (dsDNA). Kinetic specificity is defined as a ratio of initial rates of PNA binding to matched and mismatched targets on dsDNA. Bis-PNAs consist of two homopyrimidine PNA oligomers connected by a flexible linker. While complexing with dsDNA, they are known to form P-loops, which consist of a [PNA]2-DNA triplex and the displaced DNA strand. We report here a very strong pH-dependence, within the neutral pH range, of binding rates and kinetic specificity for a bis-PNA consisting of only C and T bases. The specificity of binding reaches a very sharp and high maximum at pH 6.9. In contrast, if all the cytosine bases in one of the two PNA oligomers within the bis-PNA are replaced by pseudoisocytosine bases (J bases), which do not require protonation to form triplexes, a weak dependence on pH of the rates and specificity of the P-loop formation is observed. A theoretical analysis of the data suggests that for (C+T)-containing bis-PNA the first, intermediate step of PNA binding to dsDNA occurs via Hoogsteen pairing between the duplex target and one oligomer of bis-PNA. After that, the strand invasion occurs via Watson-Crick pairing between the second bis-PNA oligomer and the homopurine strand of the target DNA, thus resulting in the ultimate formation of the P-loop. The data for the (C/J+T)-containing bis-PNA show that its high affinity to dsDNA at neutral pH does not seriously compromise the kinetic specificity of binding. These findings support the earlier expectation that (C/J+T)-containing PNA constructions may be advantageous for use in vivo.  相似文献

The 2‐(o‐nitrophenyl)‐propyl (NPP) group is used as caging group to mask the nucleobases adenine and cytosine in N‐(2‐aminoethyl)glycine peptide nucleic acids (aeg‐PNA). The adeninyl and cytosinyl nucleo amino acid building blocks Fmoc‐aNPP‐aeg‐OH and Fmoc‐cNPP‐aeg‐OH were synthesized and incorporated into PNA sequences by Fmoc solid phase synthesis relying on high stability of the NPP nucleobase protecting group toward Fmoc‐cleavage, coupling, capping, and resin cleavage conditions. Removal of the nucleobase caging group was achieved by UV‐LED irradiation at 365 nm. The nucleobase caging groups provided sterical crowding effecting the Watson–Crick base pairing, and thereby, the PNA double strand stabilities. Duplex formation can completely be suppressed for complementary PNA containing caging groups in both strands. In order to study the possibility of using titanium dioxide (TiO2) nanoparticles to deliver peptide nucleic acids (PNA) in eukaryotic cells, a PNA oligomer was synthesized, and a method of PNA immobilization in the form of hybrid DNA/PNA duplexes on the surface of TiO2 nanoparticles covered with polylysine (PL) was developed. The attachment of a DNA/PNA duplex to TiO2 · PL nanoparticles occurs due to electrostatic interactions between the negatively charged DNA chain and the positively charged amino groups of PL. The binding of the PNA to the nanocomposite is achieved through noncovalent Watson-Crick interactions between PNA and complementary DNA. The capacity of the obtained TiO2 · PL · DNA/PNA nano-composites depending on immobilization conditions was 10?C30 nmol PNA per 1 mg of TiO2 particles, which corresponds to ??1?C3 PNA molecules per one TiO2 particle with a size of 4?C6 nm. It was shown by confocal laser scanning microscopy that fluorescently-labeled PNA molecules in the TiO2 · PL · DNA/FluPNA nano-composites effectively penetrate into HeLa cells without transfection agents, electroporation, or other auxiliary procedures.  相似文献

Parallel PNA:PNA duplexes were synthesized and conjugated with meso‐tris(pyridyl)phenylporphyrin carboxylic acid at the N‐terminus. The introduction of one porphyrin unit was shown to affect slightly the stability of the PNA:PNA parallel duplex, whereas the presence of two porphyrin units at the same end resulted in a dramatic increase of the melting temperature, accompanied by hysteresis between melting and cooling curves. The circular dichroism (CD) profile of the Soret band and fluorescence quenching strongly support the occurrence of a face‐to‐face interaction between the two porphyrin units. Introduction of a L‐lysine residue at the C‐terminal of one strand of the parallel duplex induced a left‐handed helical structure in the PNA:PNA duplex if the latter contains only one or no porphyrin moiety. The left‐handed helicity was revealed by nucleobase CD profile at 240–280 nm and by the induced‐CD observed in the presence of the DiSC2(5) cyanine dye at ~500–550 nm. Surprisingly, the presence of two porphyrin units led to the disappearance of the nucleobase CD signal and the absence of CD exciton coupling within the Soret band region. In addition, a dramatic decrease of induced CD of DiSC2(5) was observed. These results are in agreement with a model where the porphyrin–porphyrin interactions cause partial loss of chirality of the PNA:PNA parallel duplex, forcing it to adopt a ladder‐like conformation. A novel method for sequence specific double strand DNA cleavage using PNA (peptide nucleic acid) targeting is described. Nuclease S1 digestion of double stranded DNA gives rise to double strand cleavage at an occupied PNA strand displacement binding site, and under optimized conditions complete cleavage can be obtained. The efficiency of this cleavage is more than 10 fold enhanced when a tandem PNA site is targeted, and additionally enhanced if this site is in trans rather than in cis orientation. Thus in effect, the PNA targeting makes the single strand specific nuclease S1 behave like a pseudo restriction endonuclease.  相似文献

The synthesis of N-((N4-(benzoyl)cytosine-1-yl)acetyl)- N -(2-Boc-aminoethyl)glycine (CBz) and the incorporation of this monomer into PNA oligomers are described. A single CBzresidue within a 10mer homopyrimidine PNA is capable of switching the preferred binding mode from a parallel to an antiparallel orientation when targeting a deoxyribonucleotide sequence at neutral pH. The resulting complex has a thermal stability equal to that of the corresponding PNA-DNA duplex, indicative of a strong destabilization of Hoogsteen strand PNA binding due to steric interference by the benzoyl moieties. Accordingly, incorporation of the CBz residue into linked PNAs (bis-PNAs) results in greatly reduced thermal stability of the formed PNA:DNA complexes. Thus, incorporation of the CBz monomer could eliminate the stability bias of triplex-forming sequences in PNA used in hybridization arrays and combinatorial library formats. Furthermore, it is shown that the benzoyl moiety does not severely interfere with Watson-Crick hydrogen bonding, thereby presenting an interesting route for novel cytosine modifications.  相似文献

The uncharged DNA-analogue peptide nucleic acid (PNA) can invade into dsDNA by displacing the non-complementary DNA strand. The formed strand displacement complexes can create a sterical hindrance to block access of enzymes such as nucleases and polymerases. Due to the high stability of DNA.PNA duplexes it is usually not possible to displace the PNA strand by ssDNA or ssRNA. We herein report that the polycationic, comb-type copolymer alphaPLL-g-Dex can induce such a replacement of PNA in DNA.PNA duplexes by ssDNA. The influence of the copolymer on strand exchange highly depends on the nature of the oligonucleotides. Acceleration has only been observed when both the starting duplex and the single-stranded exchanger strand were negatively charged. The presented approach should allow the withdrawal of PNA induced sterical hindrance of DNA by rehybridisation with ssDNA.  相似文献

The synthesis of a diaminopurine PNA monomer, N-[N6-(benzyloxycarbonyl)-2,6-diaminopurine-9-yl] acetyl-N-(2-t-butyloxycarbonylaminoethyl)glycine, and the incorporation of this monomer into PNA oligomers are described. Substitution of adenine by diaminopurine in PNA oligomers increased the T m of duplexes formed with complementary DNA, RNA or PNA by 2.5-6.5 degrees C per diaminopurine. Furthermore, discrimination against mismatches facing the diaminopurine in the hybridizing oligomer is improved. Finally, a homopurine decamer PNA containing six diaminopurines is shown to form a (gel shift) stable strand displacement complex with a target in a 246 bp double-stranded DNA fragment.  相似文献

The first and second leaf sheaths of Zea mays L. cv Golden Jubilee were extracted and the extract centrifuged at 100,000g to yield a supernatant or cytosol fraction. Binding of [3H]gibberellin A1 (GA1) to a soluble macromolecular component present in the cytosol was demonstrated at 4°C by Sephadex G-200 chromatography. The binding component was of high molecular weight (HMW) and greater than 500 kilodaltons. The HMW component was shown to be a protein and the 3H-activity bound to this protein was largely [3H]GA1 and not a metabolite. Binding was pH sensitive but only a small percentage (20%) appeared to be exchangeable on addition of unlabeled GA1. Both biologically active and inactive GAs and non-GAs were able to inhibit GA1 binding. [3H]GA1 binding to an intermediate molecular weight (IMW) fraction (40-100 kilodaltons) was also detected, provided cytosol was first desalted using Sephadex G-200 chromatography. Gel filtration studies suggest that the HMW binding component is an aggregate derived from the IMW fraction. The HMW binding fraction can be separated into two components using anion exchange chromatography.  相似文献

Stimulation of monophenolase activity was observed when de-embryonated prewashed half-seeds of wheat were imbibed in a solution of gibberellic acid (GA3, 10t?5 M). Crude extracts, prepared from GA3-treated half-seeds, showed ca a two-fold increase in monophenolase activity over the controls at pH 6.6, while a dramatic rise in enzyme activity (seven- to nine-fold) was observed at pH 9.0. The partially purified (NH4)2SO4 fraction precipitate (30–50% saturation) also showed enhancement of enzyme activity at pH 9.0 in GA3-treated half-seeds, while in controls, there was negligible activity at this pH. Administration of five amino acid analogues (1 mM each) to half-seeds showed no significant inhibition of GA3-stimulated monophenolase activity, but proved very effective in decreasing (86% inhibition) the GA3-induced amylase activity. This indicated that the hormone-regulated monophenolase activity was not dependent on de novo protein synthesis. Treatment of half-seeds with GA3 modified the monophenolase and altered the electrophoretic pattern. The enzyme was relatively thermostable at 55° and the pH optimum was shifted from pH 7.0 to 9.0. In addition, the GA3-treated half-seeds showed relatively high stability of enzyme activity in the presence of (NH4)2S04 ions. These alterations in the GA3-stimulated nomophenolase suggest there is activation of preformed enzyme molecules. The appearance of slow-migrating multiple forms on acrylamide gels, in response to GA3 treatment, is probably due to the association of fast-migrating forms. Such oligomerization could result in a conformational change leading to enzyme activation. This may be an adaptive mechanism so that the enzyme can function with varying temperature, pH and ionic strength during early stages of seed germination.  相似文献

We have created a hybrid i-motif composed of two DNA and two peptide nucleic acid (PNA) strands from an equimolar mixture of a C-rich DNA and analogous PNA sequence. Nano-electrospray ionization mass spectrometry confirmed the formation of a tetrameric species, composed of PNA–DNA heteroduplexes. Thermal denaturation and CD experiments revealed that the structure was held together by C-H+-C base pairs. High resolution NMR spectroscopy confirmed that PNA and DNA form a unique complex comprising five C-H+-C base pairs per heteroduplex. The imino protons are protected from D2O exchange suggesting intercalation of the heteroduplexes as seen in DNA4 i-motifs. FRET established the relative DNA and PNA strand polarities in the hybrid. The DNA strands were arranged antiparallel with respect to one another. The same topology was observed for PNA strands. Fluorescence quenching revealed that both PNA–DNA parallel heteroduplexes are intercalated, such that both DNA strands occupy one of the narrow grooves. H1′–H1′ NOEs show that both heteroduplexes are fully intercalated and that both DNA strands are disposed towards a narrow groove, invoking sugar–sugar interactions as seen in DNA4 i-motifs. The hybrid i-motif shows enhanced thermal stability, intermediate pH dependence and forms at relatively low concentrations making it an ideal nanoscale structural element for pH-based molecular switches. It also serves as a good model system to assess the contribution of sugar–sugar contacts in i-motif tetramerization.  相似文献

The kinetics of the uptake of [3H]gibberellin A1 (GA1) by light- and dark-grown suspension-cultured cells of Spinacia oleracea (spinach) have been studied. Use of nonradioactive GA1 and gibberellic acid (GA3) show that the uptake has a saturable and a nonsaturable component. The nonsaturable component increases as the pH is lowered at a fixed concentration of [3H]GA1 and is probably caused by non-mediated diffusion of the uncharged protonated species of GA1. The saturable component is not the result of metabolic transformation or to GA1 binding to the cell wall and is suggested to represent the operation of a transport carrier for which GA1 and GA3 are substrates. Auxin, abscisic acid and a cytokinin did not alter the GA1 uptake. The Km is approx. 0.3 mol dm-3 at pH 4.4 in light- and dark-grown cells. The Vmax of the carrier is higher in the light-grown cells. The optimum pH for the carrier at a physiological GA1 concentration (3 nmol dm-3) was pH 4.0, with no activity detectable at pH 7.0. Both saturable and nonsaturable components were decreased by protonophores indicating that the pH gradient between the cells and the medium may be a component of the driving forces for both types of transport. When delivering peptide nucleic acids (PNA) into cells in the TiO2 · PL · DNA/PNA nanocomposites consisting of titanium dioxide nanoparticles coated with polylysine (PL) and immobilized DNA/PNA duplexes, it is important to control the rate of the release of PNA from the carrier due to dissociation of the immobilized DNA/PNA duplex, followed by the desorption of PNA to solution while the DNA remains on the carrier. It was found that the rate constant of dissociation of the DNA/PNA duplex in the TiO2 · PL · DNA/PNA nanocomposites depended on the number of complementary bases in the duplex. The half-retention time values for PNA in the studied nanocomposites containing the duplexes with 10, 12, 14, and 16 overlapping complementary base pairs were 10, 14, 22, and 70 min, respectively. Thus, it was shown that the rate of the release of PNA from the proposed nanocomposites can be controlled by varying the number of overlapping complementary base pairs in the immobilized DNA/PNA duplex. The method of the PNA immobilization may be used for designing nanocomposites having the optimum time value of the PNA release. The proposed TiO2 · PL · DNA/PNA nanocomposites can be used to efficiently deliver therapeutically significant PNA drugs for their selective effect on pathogenic nucleic acids in cells.  相似文献
